An integrated documentation approach using predocumented subroutines and metaprogram techniques is found to be an efficient means of generating the relevant documentation and of reducing program development costs

    Documentation of nearshore interactive wave - current - topography change models

    This report is to document the programs my colleague and I developed for computing time-dependent nearshore hydrographic changes including beach profile responses. The time scale of the model is suitable for storm events to seasonal changes, currently up to one year period. The model is very stable and is capable of handling complicated topographies including inlets and irregularly-shaped structures such as curved jetties and breakwaters. The purpose of three-dimensional models is to predict the change of bottom topography from the spatial distribution of the sediment transport rates, which are evaluated from the nearshore wave and current fields computed point by point in small areas defined by a horizontal grid placed over the region of interest. Models of 3-D beach topography change require much fewer idealizations than do the line models. (Document has 43 pages.

    iCosmo: an Interactive Cosmology Package

    Aims: The interactive software package iCosmo, designed to perform cosmological calculations is described. Methods: iCosmo is a software package to perform interactive cosmological calculations for the low redshift universe. Computing distance measures, the matter power spectrum, and the growth factor is supported for any values of the cosmological parameters. It also computes derived observed quantities for several cosmological probes such as cosmic shear, baryon acoustic oscillations and type Ia supernovae. The associated errors for these observables can be derived for customised surveys, or for pre-set values corresponding to current or planned instruments. The code also allows for the calculation of cosmological forecasts with Fisher matrices which can be manipulated to combine different surveys and cosmological probes. The code is written in the IDL language and thus benefits from the convenient interactive features and scientific library available in this language. iCosmo can also be used as an engine to perform cosmological calculations in batch mode, and forms a convenient adaptive platform for the development of further cosmological modules. With its extensive documentation, it may also serve as a useful resource for teaching and for newcomers in the field of cosmology. Results: The iCosmo package is described with various examples and command sequences. The code is freely available with documentation at http://www.icosmo.org, along with an interactive web interface and is part of the Initiative for Cosmology, a common archive for cosmological resources.Comment: 6 pages including 2 tables and 4 figures.     jsPhyloSVG: A Javascript Library for Visualizing Interactive and Vector-Based Phylogenetic Trees on the Web

    BackgroundMany software packages have been developed to address the need for generating phylogenetic trees intended for print. With an increased use of the web to disseminate scientific literature, there is a need for phylogenetic trees to be viewable across many types of devices and feature some of the interactive elements that are integral to the browsing experience. We propose a novel approach for publishing interactive phylogenetic trees. Methods/Principal Findings We present a javascript library, jsPhyloSVG, which facilitates constructing interactive phylogenetic trees from raw Newick or phyloXML formats directly within the browser in Scalable Vector Graphics (SVG) format. It is designed to work across all major browsers and renders an alternative format for those browsers that do not support SVG. The library provides tools for building rectangular and circular phylograms with integrated charting. Interactive features may be integrated and made to respond to events such as clicks on any element of the tree, including labels. Conclusions/Significance jsPhyloSVG is an open-source solution for rendering dynamic phylogenetic trees. It is capable of generating complex and interactive phylogenetic trees across all major browsers without the need for plugins. It is novel in supporting the ability to interpret the tree inference formats directly, exposing the underlying markup to data-mining services.     The EDIN (Engineering Design Integration) System which provides a collection of hardware and software, enabling the engineer to perform man-in-the-loop interactive evaluation of aerospace vehicle concepts, was considered. Study efforts were concentrated in the following areas: (1) integration of hardware with the Univac Exec 8 System; (2) development of interactive software for the EDIN System; (3) upgrading of the EDIN technology module library to an interactive status; (4) verification of the soundness of the developing EDIN System; (5) support of NASA in design analysis studies using the EDIN System; (6) provide training and documentation in the use of the EDIN System; and (7) provide an implementation plan for the next phase of development and recommendations for meeting long range objectives
