    HotGrid: Graduated Access to Grid-based Science Gateways

    We describe the idea of a Science Gateway, an application-specific task wrapped as a web service, and some examples of these that are being implemented on the US TeraGrid cyberinfrastructure. We also describe HotGrid, a means of providing simple, immediate access to the Grid through one of these gateways, which we hope will broaden the use of the Grid, drawing in a wide community of users. The secondary purpose of HotGrid is to acclimate a science community to the concepts of certificate use. Our system provides these weakly authenticated users with immediate power to use the Grid resources for science, but without the dangerous power of running arbitrary code. We describe the implementation of these Science Gateways with the Clarens secure web server

    Methods and design issues for next generation network-aware applications

    Networks are becoming an essential component of modern cyberinfrastructure and this work describes methods of designing distributed applications for high-speed networks to improve application scalability, performance and capabilities. As the amount of data generated by scientific applications continues to grow, to be able to handle and process it, applications should be designed to use parallel, distributed resources and high-speed networks. For scalable application design developers should move away from the current component-based approach and implement instead an integrated, non-layered architecture where applications can use specialized low-level interfaces. The main focus of this research is on interactive, collaborative visualization of large datasets. This work describes how a visualization application can be improved through using distributed resources and high-speed network links to interactively visualize tens of gigabytes of data and handle terabyte datasets while maintaining high quality. The application supports interactive frame rates, high resolution, collaborative visualization and sustains remote I/O bandwidths of several Gbps (up to 30 times faster than local I/O). Motivated by the distributed visualization application, this work also researches remote data access systems. Because wide-area networks may have a high latency, the remote I/O system uses an architecture that effectively hides latency. Five remote data access architectures are analyzed and the results show that an architecture that combines bulk and pipeline processing is the best solution for high-throughput remote data access. The resulting system, also supporting high-speed transport protocols and configurable remote operations, is up to 400 times faster than a comparable existing remote data access system. Transport protocols are compared to understand which protocol can best utilize high-speed network connections, concluding that a rate-based protocol is the best solution, being 8 times faster than standard TCP. An HD-based remote teaching application experiment is conducted, illustrating the potential of network-aware applications in a production environment. Future research areas are presented, with emphasis on network-aware optimization, execution and deployment scenarios

    In an effort to systematically investigate requirements for TeraGrid XD, the XROADS collaboration held during 2009 a series of requirements elicitation meetings (REM) with small groups of stakeholders. This report summarizes the conduct of and results from a requirements elicitation meeting on the topics of campus bridging and campus cyberinfrastructure. The meeting’s goal was to develop a clearer and more functional definition of what the next phase of the TeraGrid should do to be a resource broadly useful to and used by university and college campuses throughout the US.This report depends very much on the prior involvement of several XROADS partners in the TeraGrid, which has been funded in part by the NSF via the following grant awards: 0504086, 0503697, and 0742145 to the University of Chicago; 0451237 and 0504075 to Indiana University; and 0122272, 0332113, 0451566, 0503944, 0910847 to the University of California San Diego

    Lattice-Boltzmann simulations of cerebral blood flow

    Computational haemodynamics play a central role in the understanding of blood behaviour in the cerebral vasculature, increasing our knowledge in the onset of vascular diseases and their progression, improving diagnosis and ultimately providing better patient prognosis. Computer simulations hold the potential of accurately characterising motion of blood and its interaction with the vessel wall, providing the capability to assess surgical treatments with no danger to the patient. These aspects considerably contribute to better understand of blood circulation processes as well as to augment pre-treatment planning. Existing software environments for treatment planning consist of several stages, each requiring significant user interaction and processing time, significantly limiting their use in clinical scenarios. The aim of this PhD is to provide clinicians and researchers with a tool to aid in the understanding of human cerebral haemodynamics. This tool employs a high performance fluid solver based on the lattice-Boltzmann method (coined HemeLB), high performance distributed computing and grid computing, and various advanced software applications useful to efficiently set up and run patient-specific simulations. A graphical tool is used to segment the vasculature from patient-specific CT or MR data and configure boundary conditions with ease, creating models of the vasculature in real time. Blood flow visualisation is done in real time using in situ rendering techniques implemented within the parallel fluid solver and aided by steering capabilities; these programming strategies allows the clinician to interactively display the simulation results on a local workstation. A separate software application is used to numerically compare simulation results carried out at different spatial resolutions, providing a strategy to approach numerical validation. This developed software and supporting computational infrastructure was used to study various patient-specific intracranial aneurysms with the collaborating interventionalists at the National Hospital for Neurology and Neuroscience (London), using three-dimensional rotational angiography data to define the patient-specific vasculature. Blood flow motion was depicted in detail by the visualisation capabilities, clearly showing vortex fluid ow features and stress distribution at the inner surface of the aneurysms and their surrounding vasculature. These investigations permitted the clinicians to rapidly assess the risk associated with the growth and rupture of each aneurysm. The ultimate goal of this work is to aid clinical practice with an efficient easy-to-use toolkit for real-time decision support

    Deploying and Maintaining a Campus Grid at Clemson University

    Many institutions have all the tools needed to create a local grid that aggregates commodity compute resources into an accessible grid service, while simultaneously maintaining user satisfaction and system security. In this thesis, the author presents a three-tiered strategy used at Clemson University to deploy and maintain a grid infrastructure by making resources available to both local and federated remote users for scientific research. Using this approach virtually no compute cycles are wasted. Usage trends and power consumption statistics collected from the Clemson campus grid are used as a reference for best-practices. The loosely-coupled components that comprise the campus grid work together to form a highly cohesive infrastructure that not only meets the computing needs of local users, but also helps to fill the needs of the scientific community at large. Experience gained from the deployment and management of this system may be adapted to other grid sites, allowing for the development of campus-wide, grid-connected cyberinfrastructures

    Content rendering and interaction technologies for digital heritage systems

    Existing digital heritage systems accommodate a huge amount of digital repository information; however their content rendering and interaction components generally lack the more interesting functionality that allows better interaction with heritage contents. Many digital heritage libraries are simply collections of 2D images with associated metadata and textual content, i.e. little more than museum catalogues presented online. However, over the last few years, largely as a result of EU framework projects, some 3D representation of digital heritage objects are beginning to appear in a digital library context. In the cultural heritage domain, where researchers and museum visitors like to observe cultural objects as closely as possible and to feel their existence and use in the past, giving the user only 2D images along with textual descriptions significantly limits interaction and hence understanding of their heritage. The availability of powerful content rendering technologies, such as 3D authoring tools to create 3D objects and heritage scenes, grid tools for rendering complex 3D scenes, gaming engines to display 3D interactively, and recent advances in motion capture technologies for embodied immersion, allow the development of unique solutions for enhancing user experience and interaction with digital heritage resources and objects giving a higher level of understanding and greater benefit to the community. This thesis describes DISPLAYS (Digital Library Services for Playing with Shared Heritage Resources), which is a novel conceptual framework where five unique services are proposed for digital content: creation, archival, exposition, presentation and interaction services. These services or tools are designed to allow the heritage community to create, interpret, use and explore digital heritage resources organised as an online exhibition (or virtual museum). This thesis presents innovative solutions for two of these services or tools: content creation where a cost effective render grid is proposed; and an interaction service, where a heritage scenario is presented online using a real-time motion capture and digital puppeteer solution for the user to explore through embodied immersive interaction their digital heritage
