    Multidisciplinary perspectives on Artificial Intelligence and the law

    This open access book presents an interdisciplinary, multi-authored, edited collection of chapters on Artificial Intelligence (‘AI’) and the Law. AI technology has come to play a central role in the modern data economy. Through a combination of increased computing power, the growing availability of data and the advancement of algorithms, AI has now become an umbrella term for some of the most transformational technological breakthroughs of this age. The importance of AI stems from both the opportunities that it offers and the challenges that it entails. While AI applications hold the promise of economic growth and efficiency gains, they also create significant risks and uncertainty. The potential and perils of AI have thus come to dominate modern discussions of technology and ethics – and although AI was initially allowed to largely develop without guidelines or rules, few would deny that the law is set to play a fundamental role in shaping the future of AI. As the debate over AI is far from over, the need for rigorous analysis has never been greater. This book thus brings together contributors from different fields and backgrounds to explore how the law might provide answers to some of the most pressing questions raised by AI.     On-premise containerized, light-weight software solutions for Biomedicine

    Bioinformatics software systems are critical tools for analysing large-scale biological data, but their design and implementation can be challenging due to the need for reliability, scalability, and performance. This thesis investigates the impact of several software approaches on the design and implementation of bioinformatics software systems. These approaches include software patterns, microservices, distributed computing, containerisation and container orchestration. The research focuses on understanding how these techniques affect bioinformatics software systems’ reliability, scalability, performance, and efficiency. Furthermore, this research highlights the challenges and considerations involved in their implementation. This study also examines potential solutions for implementing container orchestration in bioinformatics research teams with limited resources and the challenges of using container orchestration. Additionally, the thesis considers microservices and distributed computing and how these can be optimised in the design and implementation process to enhance the productivity and performance of bioinformatics software systems. The research was conducted using a combination of software development, experimentation, and evaluation. The results show that implementing software patterns can significantly improve the code accessibility and structure of bioinformatics software systems. Specifically, microservices and containerisation also enhanced system reliability, scalability, and performance. Additionally, the study indicates that adopting advanced software engineering practices, such as model-driven design and container orchestration, can facilitate efficient and productive deployment and management of bioinformatics software systems, even for researchers with limited resources. Overall, we develop a software system integrating all our findings. Our proposed system demonstrated the ability to address challenges in bioinformatics. The thesis makes several key contributions in addressing the research questions surrounding the design, implementation, and optimisation of bioinformatics software systems using software patterns, microservices, containerisation, and advanced software engineering principles and practices. Our findings suggest that incorporating these technologies can significantly improve bioinformatics software systems’ reliability, scalability, performance, efficiency, and productivity.Bioinformatische Software-Systeme stellen bedeutende Werkzeuge für die Analyse umfangreicher biologischer Daten dar. Ihre Entwicklung und Implementierung kann jedoch aufgrund der erforderlichen Zuverlässigkeit, Skalierbarkeit und Leistungsfähigkeit eine Herausforderung darstellen. Das Ziel dieser Arbeit ist es, die Auswirkungen von Software-Mustern, Microservices, verteilten Systemen, Containerisierung und Container-Orchestrierung auf die Architektur und Implementierung von bioinformatischen Software-Systemen zu untersuchen. Die Forschung konzentriert sich darauf, zu verstehen, wie sich diese Techniken auf die Zuverlässigkeit, Skalierbarkeit, Leistungsfähigkeit und Effizienz von bioinformatischen Software-Systemen auswirken und welche Herausforderungen mit ihrer Konzeptualisierungen und Implementierung verbunden sind. Diese Arbeit untersucht auch potenzielle Lösungen zur Implementierung von Container-Orchestrierung in bioinformatischen Forschungsteams mit begrenzten Ressourcen und die Einschränkungen bei deren Verwendung in diesem Kontext. Des Weiteren werden die Schlüsselfaktoren, die den Erfolg von bioinformatischen Software-Systemen mit Containerisierung, Microservices und verteiltem Computing beeinflussen, untersucht und wie diese im Design- und Implementierungsprozess optimiert werden können, um die Produktivität und Leistung bioinformatischer Software-Systeme zu steigern. Die vorliegende Arbeit wurde mittels einer Kombination aus Software-Entwicklung, Experimenten und Evaluation durchgeführt. Die erzielten Ergebnisse zeigen, dass die Implementierung von Software-Mustern, die Zuverlässigkeit und Skalierbarkeit von bioinformatischen Software-Systemen erheblich verbessern kann. Der Einsatz von Microservices und Containerisierung trug ebenfalls zur Steigerung der Zuverlässigkeit, Skalierbarkeit und Leistungsfähigkeit des Systems bei. Darüber hinaus legt die Arbeit dar, dass die Anwendung von SoftwareEngineering-Praktiken, wie modellgesteuertem Design und Container-Orchestrierung, die effiziente und produktive Bereitstellung und Verwaltung von bioinformatischen Software-Systemen erleichtern kann. Zudem löst die Implementierung dieses SoftwareSystems, Herausforderungen für Forschungsgruppen mit begrenzten Ressourcen. Insgesamt hat das System gezeigt, dass es in der Lage ist, Herausforderungen im Bereich der Bioinformatik zu bewältigen und stellt somit ein wertvolles Werkzeug für Forscher in diesem Bereich dar. Die vorliegende Arbeit leistet mehrere wichtige Beiträge zur Beantwortung von Forschungsfragen im Zusammenhang mit dem Entwurf, der Implementierung und der Optimierung von Software-Systemen für die Bioinformatik unter Verwendung von Prinzipien und Praktiken der Softwaretechnik.     THE LONG AND SHORT OF IT: GENOME ASSEMBLY AND EPIGENETICS WITH THIRD-GENERATION SEQUENCING

    This dissertation focuses on methods development for "third-generation" (long-read) sequencing technologies. With an emphasis on nanopore sequencing, this work discusses strategies and applications for genome assembly of both non-model organisms and humans. The methods described here make extensive use of hybrid genome assembly methodologies for generating chromosome level gapless genomes as well as native oxford nanopore sequencing for investigating epigenetics. We use these approaches to evaluate the following non-model organisms: the tobacco hornwom moth (Manduca sexta) and the ruby-throated hummingbird (Archilochus colubris). Lastly, we apply these methodologies to the human genome to generate the first gapless telomere to telomere assembly of a human genome and provide a framework with which to investigate the most elusive regions of the human genome, granting insights into epigenetic regulation

    Brain Function in Early Childhood: Individual Differences in Age and Attentive Traits

    Children, like adults, are unique individuals with complex interwoven relationships between brain function, behaviour, and phenotypic traits, which further interact with rapid developmental processes. A nuanced description of variability between children will add to our knowledge of how they think and behave, and potentially advance the development of personalized early interventions. With functional magnetic resonance imaging (fMRI), we have gained insight into brain responses – however, due to practical considerations, we have been unable to render a complete understanding of brain-behaviour relationships in young children. The use of naturalistic stimuli in fMRI studies has increased the ecological validity and the retention of developmental neuroimaging data. In this dissertation, I sought to explore the relationships between age, attentive traits, and inter-individual variability of brain function in young children in naturalistic paradigms. I conducted a scoping review to synthesize the current and historical task- and naturalistic-fMRI literature on the development of visual processing in the brain, through the lens of two influential theories: the interactive specialization and maturational frameworks. I found that while there is generally a consensus of progressive development of visual brain function throughout childhood, there is not enough evidence to fully support other aspects of these theories. I also conducted two experiments, using naturalistic fMRI and an analysis technique called inter-subject correlation (ISC), which quantifies the spatiotemporal similarity of brain activity between individuals, to explore how age and attentive traits affect inter-individual variability of brain function in children aged 4-8 years. I found that children’s brain responses to movies “homogenized” with increasing age in our sample, with greater variability seen in the younger children. Further, both inattention and hyperactivity were associated with ISC in the sample, though the relationships with these traits were different in widespread regions of the brain. Together, my research advances our understanding of functional brain responses in children and underscores the importance of an individual differences approach to developmental neuroimaging

    Using Nanopore Sequencing to Interrogate the Genome and Epigenome

    This work involves using native RNA nanopore sequencing to directly characterize the transcriptome of a human cell line, GM12878. We demonstrated several new methods, and findings, including newly discovered isoforms, allele-specific isoforms, measurement of polyadenylation length, and even measurement of RNA modifications. We also describe an application of nanopore RNA sequencing and chemical labeling to measure the secondary structure of RNA. Lastly, we demonstrate an analysis framework for looking at a new file format for single-molecule/long-read modification data

    COMPUTATIONAL MODELING OF GENE REGULATION, GAMETE FORMATION, AND EMBRYO IMPLANTATION

    DNA located in genes is transcribed into RNA which is translated into protein. The regulation of transcription and translation is carried out by several factors including a gene’s primary sequence, cis-regulatory elements (CREs) in non-coding DNA regions, epigenetic marks on the histones which compact DNA, and trans-binding factors (or proteins). The differential expression of a gene is crucial for establishing lineage-specific cell identity and phenotypic variability. Mutation or dysregulation may lead to natural variation within a population or aberrant gene expression and disease; trait-associated variation is known to be enriched in putative CREs, supporting their role in the origins of disease. Understanding the mechanisms by which CREs interact with one another and their cellular environment to regulate transcription may inform knowledge of biological pathways and provide a crucial foundation for developing new treatments. Further, because all DNA is passed to an offspring from their parents, it is important to understand not just the outcomes on expression due to coding and non-coding variation, but also how genetic material is passed to future generations. These dissertation chapters apply modeling approaches to large amounts of genetic and gene expression data in order to 1) better understand how the sequence and epigenetic makeup of CREs impact gene expression within hematopoiesis; 2) scan for selfish genetic elements which are preferentially passed to offspring within human sperm samples; and 3) predict implantation success for euploid embryos given gene expression profiles. Our models within Chapters 2-4 describe the impact of CREs within the blood cell lineage, connecting CREs to putative target genes, and establishing that the hematopoietic CREs were enriched for blood-trait associated genetic variation. Within Chapter 5, we find no compelling evidence of selfish genetic elements within a large sample of human sperm. Finally, within Chapter 6, we identify some genes which seem to impact the success of IVF embryo implantation by acting through regulation of translation

    Building Embodied Conversational Agents:Observations on human nonverbal behaviour as a resource for the development of artificial characters

    "Wow this is so cool!" This is what I most probably yelled, back in the 90s, when my first computer program on our MSX computer turned out to do exactly what I wanted it to do. The program contained the following instruction: COLOR 10(1.1) After hitting enter, it would change the screen color from light blue to dark yellow. A few years after that experience, Microsoft Windows was introduced. Windows came with an intuitive graphical user interface that was designed to allow all people, so also those who would not consider themselves to be experienced computer addicts, to interact with the computer. This was a major step forward in human-computer interaction, as from that point forward no complex programming skills were required anymore to perform such actions as adapting the screen color. Changing the background was just a matter of pointing the mouse to the desired color on a color palette. "Wow this is so cool!". This is what I shouted, again, 20 years later. This time my new smartphone successfully skipped to the next song on Spotify because I literally told my smartphone, with my voice, to do so. Being able to operate your smartphone with natural language through voice-control can be extremely handy, for instance when listening to music while showering. Again, the option to handle a computer with voice instructions turned out to be a significant optimization in human-computer interaction. From now on, computers could be instructed without the use of a screen, mouse or keyboard, and instead could operate successfully simply by telling the machine what to do. In other words, I have personally witnessed how, within only a few decades, the way people interact with computers has changed drastically, starting as a rather technical and abstract enterprise to becoming something that was both natural and intuitive, and did not require any advanced computer background. Accordingly, while computers used to be machines that could only be operated by technically-oriented individuals, they had gradually changed into devices that are part of many people’s household, just as much as a television, a vacuum cleaner or a microwave oven. The introduction of voice control is a significant feature of the newer generation of interfaces in the sense that these have become more "antropomorphic" and try to mimic the way people interact in daily life, where indeed the voice is a universally used device that humans exploit in their exchanges with others. The question then arises whether it would be possible to go even one step further, where people, like in science-fiction movies, interact with avatars or humanoid robots, whereby users can have a proper conversation with a computer-simulated human that is indistinguishable from a real human. An interaction with a human-like representation of a computer that behaves, talks and reacts like a real person would imply that the computer is able to not only produce and understand messages transmitted auditorily through the voice, but also could rely on the perception and generation of different forms of body language, such as facial expressions, gestures or body posture. At the time of writing, developments of this next step in human-computer interaction are in full swing, but the type of such interactions is still rather constrained when compared to the way humans have their exchanges with other humans. It is interesting to reflect on how such future humanmachine interactions may look like. When we consider other products that have been created in history, it sometimes is striking to see that some of these have been inspired by things that can be observed in our environment, yet at the same do not have to be exact copies of those phenomena. For instance, an airplane has wings just as birds, yet the wings of an airplane do not make those typical movements a bird would produce to fly. Moreover, an airplane has wheels, whereas a bird has legs. At the same time, an airplane has made it possible for a humans to cover long distances in a fast and smooth manner in a way that was unthinkable before it was invented. The example of the airplane shows how new technologies can have "unnatural" properties, but can nonetheless be very beneficial and impactful for human beings. This dissertation centers on this practical question of how virtual humans can be programmed to act more human-like. The four studies presented in this dissertation all have the equivalent underlying question of how parts of human behavior can be captured, such that computers can use it to become more human-like. Each study differs in method, perspective and specific questions, but they are all aimed to gain insights and directions that would help further push the computer developments of human-like behavior and investigate (the simulation of) human conversational behavior. The rest of this introductory chapter gives a general overview of virtual humans (also known as embodied conversational agents), their potential uses and the engineering challenges, followed by an overview of the four studies

    Systematic Approaches for Telemedicine and Data Coordination for COVID-19 in Baja California, Mexico

Our model is based on human-centric design factors and cross disciplinary collaborations for scalable data-driven enablement of smartphone, cellular, and video Teleconsul-tation technologies to link hospitals, clinics, and emergency medical services for point-of-care assessments of COVID testing, and for subsequent treatment and quar-antine decisions. A multidisciplinary team was rapidly created, in cooperation with different institutions, including: the Autonomous University of Baja California, the Ministry of Health, the Command, Communication and Computer Control Center of the Ministry of the State of Baja California (C4), Colleges of Medicine, and the College of Psychologists. Our objective is to provide information to the public and to evaluate COVID-19 in real time and to track, regional, municipal, and state-wide data in real time that informs supply chains and resource allocation with the anticipation of a surge in COVID-19 cases. RESUMEN Proporcionamos un modelo para la implementación sistemática de la telemedicina dentro de un gran centro de evaluación de COVID-19 en el área de Baja California, México. Nuestro modelo se basa en factores de diseño centrados en el ser humano y colaboraciones interdisciplinarias para la habilitación escalable basada en datos de tecnologías de teleconsulta de teléfonos inteligentes, celulares y video para vincular hospitales, clínicas y servicios médicos de emergencia para evaluaciones de COVID en el punto de atención. pruebas, y para el tratamiento posterior y decisiones de cuarentena.
