    User-Friendly Covariance Estimation for Heavy-Tailed Distributions

    We offer a survey of recent results on covariance estimation for heavy-tailed distributions. By unifying ideas scattered in the literature, we propose user-friendly methods that facilitate practical implementation. Specifically, we introduce element-wise and spectrum-wise truncation operators, as well as their MM-estimator counterparts, to robustify the sample covariance matrix. Different from the classical notion of robustness that is characterized by the breakdown property, we focus on the tail robustness which is evidenced by the connection between nonasymptotic deviation and confidence level. The key observation is that the estimators needs to adapt to the sample size, dimensionality of the data and the noise level to achieve optimal tradeoff between bias and robustness. Furthermore, to facilitate their practical use, we propose data-driven procedures that automatically calibrate the tuning parameters. We demonstrate their applications to a series of structured models in high dimensions, including the bandable and low-rank covariance matrices and sparse precision matrices.     Analyses of the Microbial Diversity across the Human Microbiome

    Analysis of human body microbial diversity is fundamental to understanding community structure, biology and ecology. The National Institutes of Health Human Microbiome Project (HMP) has provided an unprecedented opportunity to examine microbial diversity within and across body habitats and individuals through pyrosequencing-based profiling of 16 S rRNA gene sequences (16 S) from habits of the oral, skin, distal gut, and vaginal body regions from over 200 healthy individuals enabling the application of statistical techniques. In this study, two approaches were applied to elucidate the nature and extent of human microbiome diversity. First, bootstrap and parametric curve fitting techniques were evaluated to estimate the maximum number of unique taxa, Smax, and taxa discovery rate for habitats across individuals. Next, our results demonstrated that the variation of diversity within low abundant taxa across habitats and individuals was not sufficiently quantified with standard ecological diversity indices. This impact from low abundant taxa motivated us to introduce a novel rank-based diversity measure, the Tail statistic, (“τ”), based on the standard deviation of the rank abundance curve if made symmetric by reflection around the most abundant taxon. Due to τ’s greater sensitivity to low abundant taxa, its application to diversity estimation of taxonomic units using taxonomic dependent and independent methods revealed a greater range of values recovered between individuals versus body habitats, and different patterns of diversity within habitats. The greatest range of τ values within and across individuals was found in stool, which also exhibited the most undiscovered taxa. Oral and skin habitats revealed variable diversity patterns, while vaginal habitats were consistently the least diverse. Collectively, these results demonstrate the importance, and motivate the introduction, of several visualization and analysis methods tuned specifically for next-generation sequence data, further revealing that low abundant taxa serve as an important reservoir of genetic diversity in the human microbiome

    Quantitative Comparison of Abundance Structures of Generalized Communities: From B-Cell Receptor Repertoires to Microbiomes

    The \emph{community}, the assemblage of organisms co-existing in a given space and time, has the potential to become one of the unifying concepts of biology, especially with the advent of high-throughput sequencing experiments that reveal genetic diversity exhaustively. In this spirit we show that a tool from community ecology, the Rank Abundance Distribution (RAD), can be turned by the new MaxRank normalization method into a generic, expressive descriptor for quantitative comparison of communities in many areas of biology. To illustrate the versatility of the method, we analyze RADs from various \emph{generalized communities}, i.e.\ assemblages of genetically diverse cells or organisms, including human B cells, gut microbiomes under antibiotic treatment and of different ages and countries of origin, and other human and environmental microbial communities. We show that normalized RADs enable novel quantitative approaches that help to understand structures and dynamics of complex generalize communities

    Nearly optimal Bayesian Shrinkage for High Dimensional Regression

    During the past decade, shrinkage priors have received much attention in Bayesian analysis of high-dimensional data. In this paper, we study the problem for high-dimensional linear regression models. We show that if the shrinkage prior has a heavy and flat tail, and allocates a sufficiently large probability mass in a very small neighborhood of zero, then its posterior properties are as good as those of the spike-and-slab prior. While enjoying its efficiency in Bayesian computation, the shrinkage prior can lead to a nearly optimal contraction rate and selection consistency as the spike-and-slab prior. Our numerical results show that under posterior consistency, Bayesian methods can yield much better results in variable selection than the regularization methods, such as Lasso and SCAD. We also establish a Bernstein von-Mises type results comparable to Castillo et al (2015), this result leads to a convenient way to quantify uncertainties of the regression coefficient estimates, which has been beyond the ability of regularization methods
