    Efficient tilings of de Bruijn and Kautz graphs

    Kautz and de Bruijn graphs have a high degree of connectivity which makes them ideal candidates for massively parallel computer network topologies. In order to realize a practical computer architecture based on these graphs, it is useful to have a means of constructing a large-scale system from smaller, simpler modules. In this paper we consider the mathematical problem of uniformly tiling a de Bruijn or Kautz graph. This can be viewed as a generalization of the graph bisection problem. We focus on the problem of graph tilings by a set of identical subgraphs. Tiles should contain a maximal number of internal edges so as to minimize the number of edges connecting distinct tiles. We find necessary and sufficient conditions for the construction of tilings. We derive a simple lower bound on the number of edges which must leave each tile, and construct a class of tilings whose number of edges leaving each tile agrees asymptotically in form with the lower bound to within a constant factor. These tilings make possible the construction of large-scale computing systems based on de Bruijn and Kautz graph topologies.Comment: 29 pages, 11 figure

    Nested-Loops Tiling for Parallelization and Locality Optimization

    Data locality improvement and nested loops parallelization are two complementary and competing approaches for optimizing loop nests that constitute a large portion of computation times in scientific and engineering programs. While there are effective methods for each one of these, prior studies have paid less attention to address these two simultaneously. This paper proposes a unified approach that integrates these two techniques to obtain an appropriate locality conscious loop transformation to partition the loop iteration space into outer parallel tiled loops. The approach is based on the polyhedral model to achieve a multidimensional affine scheduling as a transformation that result the largest groups of tilable loops with maximum coarse grain parallelism, as far as possible. Furthermore, tiles will be scheduled on processor cores to exploit maximum data reuse through scheduling tiles with high volume of data sharing on the same core consecutively or on different cores with shared cache at around the same time

    Beyond shared memory loop parallelism in the polyhedral model

    2013 Spring.Includes bibliographical references.With the introduction of multi-core processors, motivated by power and energy concerns, parallel processing has become main-stream. Parallel programming is much more difficult due to its non-deterministic nature, and because of parallel programming bugs that arise from non-determinacy. One solution is automatic parallelization, where it is entirely up to the compiler to efficiently parallelize sequential programs. However, automatic parallelization is very difficult, and only a handful of successful techniques are available, even after decades of research. Automatic parallelization for distributed memory architectures is even more problematic in that it requires explicit handling of data partitioning and communication. Since data must be partitioned among multiple nodes that do not share memory, the original memory allocation of sequential programs cannot be directly used. One of the main contributions of this dissertation is the development of techniques for generating distributed memory parallel code with parametric tiling. Our approach builds on important contributions to the polyhedral model, a mathematical framework for reasoning about program transformations. We show that many affine control programs can be uniformized only with simple techniques. Being able to assume uniform dependences significantly simplifies distributed memory code generation, and also enables parametric tiling. Our approach implemented in the AlphaZ system, a system for prototyping analyses, transformations, and code generators in the polyhedral model. The key features of AlphaZ are memory re-allocation, and explicit representation of reductions. We evaluate our approach on a collection of polyhedral kernels from the PolyBench suite, and show that our approach scales as well as PLuTo, a state-of-the-art shared memory automatic parallelizer using the polyhedral model. Automatic parallelization is only one approach to dealing with the non-deterministic nature of parallel programming that leaves the difficulty entirely to the compiler. Another approach is to develop novel parallel programming languages. These languages, such as X10, aim to provide highly productive parallel programming environment by including parallelism into the language design. However, even in these languages, parallel bugs remain to be an important issue that hinders programmer productivity. Another contribution of this dissertation is to extend the array dataflow analysis to handle a subset of X10 programs. We apply the result of dataflow analysis to statically guarantee determinism. Providing static guarantees can significantly increase programmer productivity by catching questionable implementations at compile-time, or even while programming

    Supernode Transformation On Parallel Systems With Distributed Memory – An Analytical Approach

    Supernode transformation, or tiling, is a technique that partitions algorithms to improve data locality and parallelism by balancing computation and inter-processor communication costs to achieve shortest execution or running time. It groups multiple iterations of nested loops into supernodes to be assigned to processors for processing in parallel. A supernode transformation can be described by supernode size and shape. This research focuses on supernode transformation on multi-processor architectures with distributed memory, including computer cluster systems and General Purpose Graphic Processing Units (GPGPUs). The research involves supernode scheduling, supernode mapping to processors, and the finding of the optimal supernode size, for achieving the shortest total running time. The algorithms considered are two nested loops with regular data dependencies. The Longest Common Subsequence problem is used as an illustration. A novel mathematical model for the total running time is established as a function of the supernode size, algorithm parameters such as the problem size and the data dependence, the computation time of each loop iteration, architecture parameters such as the number of processors, and the communication cost. The optimal supernode size is derived from this closed form model. The model and the optimal supernode size provide better results than previous researches and are verified by simulations on multi-processor systems including computer cluster systems and GPGPUs

    Iterative Schedule Optimization for Parallelization in the Polyhedron Model

    In high-performance computing, one primary objective is to exploit the performance that the given target hardware can deliver to the fullest. Compilers that have the ability to automatically optimize programs for a specific target hardware can be highly useful in this context. Iterative (or search-based) compilation requires little or no prior knowledge and can adapt more easily to concrete programs and target hardware than static cost models and heuristics. Thereby, iterative compilation helps in situations in which static heuristics do not reflect the combination of input program and target hardware well. Moreover, iterative compilation may enable the derivation of more accurate cost models and heuristics for optimizing compilers. In this context, the polyhedron model is of help as it provides not only a mathematical representation of programs but, more importantly, a uniform representation of complex sequences of program transformations by schedule functions. The latter facilitates the systematic exploration of the set of legal transformations of a given program. Early approaches to purely iterative schedule optimization in the polyhedron model do not limit their search to schedules that preserve program semantics and, thereby, suffer from the need to explore numbers of illegal schedules. More recent research ensures the legality of program transformations but presumes a sequential rather than a parallel execution of the transformed program. Other approaches do not perform a purely iterative optimization. We propose an approach to iterative schedule optimization for parallelization and tiling in the polyhedron model. Our approach targets loop programs that profit from data locality optimization and coarse-grained loop parallelization. The schedule search space can be explored either randomly or by means of a genetic algorithm. To determine a schedule's profitability, we rely primarily on measuring the transformed code's execution time. While benchmarking is accurate, it increases the time and resource consumption of program optimization tremendously and can even make it impractical. We address this limitation by proposing to learn surrogate models from schedules generated and evaluated in previous runs of the iterative optimization and to replace benchmarking by performance prediction to the extent possible. Our evaluation on the PolyBench 4.1 benchmark set reveals that, in a given setting, iterative schedule optimization yields significantly higher speedups in the execution of the program to be optimized. Surrogate performance models learned from training data that was generated during previous iterative optimizations can reduce the benchmarking effort without strongly impairing the optimization result. A prerequisite for this approach is a sufficient similarity between the training programs and the program to be optimized

    Tiling Optimization For Nested Loops On Gpus

    Optimizing nested loops has been considered as an important topic and widely studied in parallel programming. With the development of GPU architectures, the performance of these computations can be significantly boosted with the massively parallel hardware. General matrix-matrix multiplication is a typical example where executing such an algorithm on GPUs outperforms the performance obtained on other multicore CPUs. However, achieving ideal performance on GPUs usually requires a lot of human effort to manage the massively parallel computation resources. Therefore, the efficient implementation of optimizing nested loops on GPUs became a popular topic in recent years. We present our work based on the tiling strategy in this dissertation to address three kinds of popular problems. Different kinds of computations bring in different latency issues where dependencies in the computation may result in insufficient parallelism and the performance of computations without dependencies may be degraded due to intensive memory accesses. In this thesis, we tackle the challenges for each kind of problem and believe that other computations performed in nested loops can also benefit from the presented techniques. We improve a parallel approximation algorithm for the problem of scheduling jobs on parallel identical machines to minimize makespan with a high-dimensional tiling method. The algorithm is designed and optimized for solving this kind of problem efficiently on GPUs. Because the algorithm is based on a higher-dimensional dynamic programming approach, where dimensionality refers to the number of variables in the dynamic programming equation characterizing the problem, the existing implementation suffers from the pain of dimensionality and cannot fully utilize GPU resources. We design a novel data-partitioning technique to accelerate the higher-dimensional dynamic programming component of the algorithm. Both the load imbalance and exceeding memory capacity issues are addressed in our GPU solution. We present performance results to demonstrate how our proposed design improves the GPU utilization and makes it possible to solve large higher-dimensional dynamic programming problems within the limited GPU memory. Experimental results show that the GPU implementation achieves up to 25X speedup compared to the best existing OpenMP implementation. In addition, we focus on optimizing wavefront parallelism on GPUs. Wavefront parallelism is a well-known technique for exploiting the concurrency of applications that execute nested loops with uniform data dependencies. Recent research on such applications, which range from sequence alignment tools to partial differential equation solvers, has used GPUs to benefit from the massively parallel computing resources. Wavefront parallelism faces the load imbalance issue because the parallelism is passing along the diagonal. The tiling method has been introduced as a popular solution to address this issue. However, the use of hyperplane tiles increases the cost of synchronization and leads to poor data locality. In this paper, we present a highly optimized implementation of the wavefront parallelism technique that harnesses the GPU architecture. A balanced workload and maximum resource utilization are achieved with an extremely low synchronization overhead. We design the kernel configuration to significantly reduce the minimum number of synchronizations required and also introduce an inter-block lock to minimize the overhead of each synchronization. We evaluate the performance of our proposed technique for four different applications: Sequence Alignment, Edit Distance, Summed-Area Table, and 2DSOR. The performance results demonstrate that our method achieves speedups of up to six times compared to the previous best-known hyperplane tiling-based GPU implementation. Finally, we extend the hyperplane tiling to high order 2D stencil computations. Unlike wavefront parallelism that has dependence in the spatial dimension, dependence remains only across two adjacent time steps along the temporal dimension in stencil computations. Even if the no-dependence property significantly increases the parallelism obtained in the spatial dimensions, full parallelism may not be efficient on GPUs. Due to the limited cache capacity owned by each streaming multiprocessor, full parallelism can be obtained on global memory only, which has high latency to access. Therefore, the tiling technique can be applied to improve the memory efficiency by caching the small tiled blocks. Because the widely studied tiling methods, like overlapped tiling and split tiling, have considerable computation overhead caused by load imbalance or extra operations, we propose a time skewed tiling method, which is designed upon the GPU architecture. We work around the serialized computation issue and coordinate the intra-tile parallelism and inter-tile parallelism to minimize the load imbalance caused by pipelined processing. Moreover, we address the high-order stencil computations in our development, which has not been comprehensively studied. The proposed method achieves up to 3.5X performance improvement when the stencil computation is performed on a Moore neighborhood pattern

    The frustration-based approach of supercooled liquids and the glass transition: a review and critical assessment

    One of the most spectacular phenomena in physics in terms of dynamical range is the glass transition and the associated slowing down of flow and relaxation with decreasing temperature. That it occurs in many different liquids seems to call for a "universal" theory. In this article, we review one such theoretical approach which is based on the concept of "frustration". Frustration in this context describes an incompatibility between extension of the locally preferred order in a liquid and tiling of the whole space. We provide a critical assessment of what has been achieved within this approach and we discuss the relation with other theories of the glass transition.Comment: 48 pages, 13 figures, submitted to J.
