    Towards a virtual research environment for paediatric endocrinology across Europe

    Paediatric endocrinology is a medical specialty dealing with variations of physical growth and sexual development in childhood. Genetic anomalies that can cause disorders of sexual development in children are rare. Given this, sharing and collaboration on the small number of cases that occur is needed by clinical experts in the field. The EU-funded EuroDSD project (www.eurodsd.eu) is one such collaboration involving clinical centres and clinical and genetic experts across Europe. Through the establishment of a virtual research environment (VRE) supporting sharing of data and a variety of clinical and bioinformatics analysis tools, EuroDSD aims to provide a research infrastructure for research into disorders of sex development. Security, ethics and information governance are at the heart of this infrastructure. This paper describes the infrastructure that is being built and the inherent challenges in security, availability and dependability that must be overcome for the enterprise to succeed

    Current Trends and New Challenges of Databases and Web Applications for Systems Driven Biological Research

    Dynamic and rapidly evolving nature of systems driven research imposes special requirements on the technology, approach, design and architecture of computational infrastructure including database and Web application. Several solutions have been proposed to meet the expectations and novel methods have been developed to address the persisting problems of data integration. It is important for researchers to understand different technologies and approaches. Having familiarized with the pros and cons of the existing technologies, researchers can exploit its capabilities to the maximum potential for integrating data. In this review we discuss the architecture, design and key technologies underlying some of the prominent databases and Web applications. We will mention their roles in integration of biological data and investigate some of the emerging design concepts and computational technologies that are likely to have a key role in the future of systems driven biomedical research

    Designing a Resource Broker for Heterogeneous Grids

    Grids provide uniform access to aggregations of heterogeneous resources and services such as computers, networks and storage owned by multiple organizations. However, such a dynamic environment poses many challenges for application composition and deployment. In this paper, we present the design of the Gridbus Grid resource broker that allows users to create applications and specify different objectives through different interfaces without having to deal with the complexity of Grid infrastructure. We present the unique requirements that motivated our design and discuss how these provide flexibility in extending the functionality of the broker to support different low-level middlewares and user interfaces. We evaluate the broker with different job profiles and Grid middleware and conclude with the lessons learnt from our development experience.Comment: 26 pages, 15 figure

    Policy and Place: A Spatial Data Science Framework for Research and Decision-Making

    abstract: A major challenge in health-related policy and program evaluation research is attributing underlying causal relationships where complicated processes may exist in natural or quasi-experimental settings. Spatial interaction and heterogeneity between units at individual or group levels can violate both components of the Stable-Unit-Treatment-Value-Assumption (SUTVA) that are core to the counterfactual framework, making treatment effects difficult to assess. New approaches are needed in health studies to develop spatially dynamic causal modeling methods to both derive insights from data that are sensitive to spatial differences and dependencies, and also be able to rely on a more robust, dynamic technical infrastructure needed for decision-making. To address this gap with a focus on causal applications theoretically, methodologically and technologically, I (1) develop a theoretical spatial framework (within single-level panel econometric methodology) that extends existing theories and methods of causal inference, which tend to ignore spatial dynamics; (2) demonstrate how this spatial framework can be applied in empirical research; and (3) implement a new spatial infrastructure framework that integrates and manages the required data for health systems evaluation. The new spatially explicit counterfactual framework considers how spatial effects impact treatment choice, treatment variation, and treatment effects. To illustrate this new methodological framework, I first replicate a classic quasi-experimental study that evaluates the effect of drinking age policy on mortality in the United States from 1970 to 1984, and further extend it with a spatial perspective. In another example, I evaluate food access dynamics in Chicago from 2007 to 2014 by implementing advanced spatial analytics that better account for the complex patterns of food access, and quasi-experimental research design to distill the impact of the Great Recession on the foodscape. Inference interpretation is sensitive to both research design framing and underlying processes that drive geographically distributed relationships. Finally, I advance a new Spatial Data Science Infrastructure to integrate and manage data in dynamic, open environments for public health systems research and decision- making. I demonstrate an infrastructure prototype in a final case study, developed in collaboration with health department officials and community organizations.Dissertation/ThesisDoctoral Dissertation Geography 201

    PROFILING - CONCEPTS AND APPLICATIONS

    Profiling is an approach to put a label or a set of labels on a subject, considering the characteristics of this subject. The New Oxford American Dictionary defines profiling as: “recording and analysis of a person’s psychological and behavioral characteristics, so as to assess or predict his/her capabilities in a certain sphere or to assist in identifying a particular subgroup of people”. This research extends this definition towards things demonstrating that many methods used for profiling of people may be applied for a different type of subjects, namely things. The goal of this research concerns proposing methods for discovery of profiles of users and things with application of Data Science methods. The profiles are utilized in vertical and 2 horizontal scenarios and concern such domains as smart grid and telecommunication (vertical scenarios), and support provided both for the needs of authorization and personalization (horizontal usage).:The thesis consists of eight chapters including an introduction and a summary. First chapter describes motivation for work that was carried out for the last 8 years together with discussion on its importance both for research and business practice. The motivation for this work is much broader and emerges also from business importance of profiling and personalization. The introduction summarizes major research directions, provides research questions, goals and supplementary objectives addressed in the thesis. Research methodology is also described, showing impact of methodological aspects on the work undertaken. Chapter 2 provides introduction to the notion of profiling. The definition of profiling is introduced. Here, also a relation of a user profile to an identity is discussed. The papers included in this chapter show not only how broadly a profile may be understood, but also how a profile may be constructed considering different data sources. Profiling methods are introduced in Chapter 3. This chapter refers to the notion of a profile developed using the BFI-44 personality test and outcomes of a survey related to color preferences of people with a specific personality. Moreover, insights into profiling of relations between people are provided, with a focus on quality of a relation emerging from contacts between two entities. Chapters from 4 to 7 present different scenarios that benefit from application of profiling methods. Chapter 4 starts with introducing the notion of a public utility company that in the thesis is discussed using examples from smart grid and telecommunication. Then, in chapter 4 follows a description of research results regarding profiling for the smart grid, focusing on a profile of a prosumer and forecasting demand and production of the electric energy in the smart grid what can be influenced e.g. by weather or profiles of appliances. Chapter 5 presents application of profiling techniques in the field of telecommunication. Besides presenting profiling methods based on telecommunication data, in particular on Call Detail Records, also scenarios and issues related to privacy and trust are addressed. Chapter 6 and Chapter 7 target at horizontal applications of profiling that may be of benefit for multiple domains. Chapter 6 concerns profiling for authentication using un-typical data sources such as Call Detail Records or data from a mobile phone describing the user behavior. Besides proposing methods, also limitations are discussed. In addition, as a side research effect a methodology for evaluation of authentication methods is proposed. Chapter 7 concerns personalization and consists of two diverse parts. Firstly, behavioral profiles to change interface and behavior of the system are proposed and applied. The performance of solutions personalizing content either locally or on the server is studied. Then, profiles of customers of shopping centers are created based on paths identified using Call Detail Records. The analysis demonstrates that the data that is collected for one purpose, may significantly influence other business scenarios. Chapter 8 summarizes the research results achieved by the author of this document. It presents contribution over state of the art as well as some insights into the future work planned
