    Applications of the ACGT Master Ontology on Cancer

    In this paper we present applications of the ACGT Master Ontology (MO) which is a new terminology resource for a transnational network providing data exchange in oncology, emphasizing the integration of both clinical and molecular data. The development of a new ontology was necessary due to problems with existing biomedical ontologies in oncology. The ACGT MO is a test case for the application of best practices in ontology development. This paper provides an overview of the application of the ontology within the ACGT project thus far

    Specification and implementation of mapping rule visualization and editing : MapVOWL and the RMLEditor

    Visual tools are implemented to help users in defining how to generate Linked Data from raw data. This is possible thanks to mapping languages which enable detaching mapping rules from the implementation that executes them. However, no thorough research has been conducted so far on how to visualize such mapping rules, especially if they become large and require considering multiple heterogeneous raw data sources and transformed data values. In the past, we proposed the RMLEditor, a visual graph-based user interface, which allows users to easily create mapping rules for generating Linked Data from raw data. In this paper, we build on top of our existing work: we (i) specify a visual notation for graph visualizations used to represent mapping rules, (ii) introduce an approach for manipulating rules when large visualizations emerge, and (iii) propose an approach to uniformly visualize data fraction of raw data sources combined with an interactive interface for uniform data fraction transformations. We perform two additional comparative user studies. The first one compares the use of the visual notation to present mapping rules to the use of a mapping language directly, which reveals that the visual notation is preferred. The second one compares the use of the graph-based RMLEditor for creating mapping rules to the form-based RMLx Visual Editor, which reveals that graph-based visualizations are preferred to create mapping rules through the use of our proposed visual notation and uniform representation of heterogeneous data sources and data values.     Rexplore leverages novel solutions in data mining, semantic technologies and visual analytics, and provides an innovative environment for exploring and making sense of scholarly data. Rexplore allows users: 1) to detect and make sense of important trends in research; 2) to identify a variety of interesting relations between researchers, beyond the standard co-authorship relations provided by most other systems; 3) to perform fine-grained expert search with respect to detailed multi-dimensional parameters; 4) to detect and characterize the dynamics of interesting communities of researchers, identified on the basis of shared research interests and scientific trajectories; 5) to analyse research performance at different levels of abstraction, including individual researchers, organizations, countries, and research communities

    Exploring scholarly data with Rexplore.

    Despite the large number and variety of tools and services available today for exploring scholarly data, current support is still very limited in the context of sensemaking tasks, which go beyond standard search and ranking of authors and publications, and focus instead on i) understanding the dynamics of research areas, ii) relating authors ‘semantically’ (e.g., in terms of common interests or shared academic trajectories), or iii) performing fine-grained academic expert search along multiple dimensions. To address this gap we have developed a novel tool, Rexplore, which integrates statistical analysis, semantic technologies, and visual analytics to provide effective support for exploring and making sense of scholarly data. Here, we describe the main innovative elements of the tool and we present the results from a task-centric empirical evaluation, which shows that Rexplore is highly effective at providing support for the aforementioned sensemaking tasks. In addition, these results are robust both with respect to the background of the users (i.e., expert analysts vs. ‘ordinary’ users) and also with respect to whether the tasks are selected by the evaluators or proposed by the users themselves

    Model-based Semantic Conflict Analysis for Software- and Data-Integration Scenarios

    The semantic conflict analysis, which is the focus of this technical report, is an approach to automate various design-time verification activities which can be applied during software- or data-integration processes. Specifically, the aspects of semantic matching of business processes and the underlying IT infrastructure as well as of technical aspects of the composite heterogeneous systems will be investigated. The report is part of the BIZYCLE project, which examines applicability of model-based methods, technologies and tools to the large-scale industrial software and data integration scenarios. The semantic conflict analysis is thus part of the overall BIZYCLE conflict analysis process, comprising of semantic, structural, communication, behavior and property analysis, aiming at facilitating and improving standard integration practice. Therefore, the project framework will be briefly introduced first, followed by the detailed semantic annotation and conflict analysis descriptions, and further backed up with the semantic conflict analysis motivation/illustration scenario

    An information assistant system for the prevention of tunnel vision in crisis management

    In the crisis management environment, tunnel vision is a set of bias in decision makers’ cognitive process which often leads to incorrect understanding of the real crisis situation, biased perception of information, and improper decisions. The tunnel vision phenomenon is a consequence of both the challenges in the task and the natural limitation in a human being’s cognitive process. An information assistant system is proposed with the purpose of preventing tunnel vision. The system serves as a platform for monitoring the on-going crisis event. All information goes through the system before arrives at the user. The system enhances the data quality, reduces the data quantity and presents the crisis information in a manner that prevents or repairs the user’s cognitive overload. While working with such a system, the users (crisis managers) are expected to be more likely to stay aware of the actual situation, stay open minded to possibilities, and make proper decisions

    A Semantic Framework Supporting Multilayer Networks Analysis for Rare Diseases

    Understanding the role played by genetic variations in diseases, exploring genomic variants, and discovering disease-associated loci are among the most pressing challenges of genomic medicine. A huge and ever-increasing amount of information is available to researchers to address these challenges. Unfortunately, it is stored in fragmented ontologies and databases, which use heterogeneous formats and poorly integrated schemas. To overcome these limitations, the authors propose a linked data approach, based on the formalism of multilayer networks, able to integrate and harmonize biomedical information from multiple sources into a single dense network covering different aspects on Neuroendocrine Neoplasms (NENs). The proposed integration schema consists of three interconnected layers representing, respectively, information on the disease, on the affected genes, on the related biological processes and molecular functions. An easy-to-use client-server application was also developed to browse and search for information on the model supporting multilayer network analysis
