    WWW design code – a new tool for colour estimation in animal studies

    BACKGROUND: The colour of animals' skin, fur, feathers or cuticula has been estimated in a large number of studies. The methods used to do so are diverse, with some being costly and not available to all researchers. In a study to measure plumage colour in a bird species, a new method of creating a colour chart was developed. While colour-charts have their own limitations, these can be minimised when they have the following properties: 1) being readily available to the majority of biologists, 2) containing a large array of colours to allow accurate recording and differentiation of subtle colour differences, 3) low cost, 4) adhering to a world-wide standard, and 5) being available in both hard-copy and digital formats to allow for various analytical methods. The method described below satisfies all of these requirements. RESULTS: Colour charts estimated to fit the range of the species' plumage colours were created on the computer screen using web software that allowed for HTML-coding (in this case Dreamweaver™). The charts were adjusted using feathers from dead specimens until a satisfying range of darker and lighter colours were found. The resulting chart was printed out and was successfully used in the field to determine the plumage colour of hand-held birds. CONCLUSION: Access to a computer and printer, and the software to enable the creation of a chart, is within the reach of the vast majority of biologists. The numbers of colours that can be generated should suit most studies, with the advantage of the method being that the chart can be individually tailored to the species under study. HTML colour coding is a worldwide standard, thus the colours used in studies can be described in the methods section of journal articles using the six-digit alphanumeric code. We believe this method is very useful as a low-tech method for future estimation of individual colour

    Relaxed risk of predation drives parallel evolution of stickleback behavior

    The occurrence of similar phenotypes in multiple independent populations derived from common ancestral conditions (viz. parallel evolution) is a testimony of evolution by natural selection. Parallel evolution implies that populations share a common phenotypic response to a common selection pressure associated with habitat similarity. Examples of parallel evolution at genetic and phenotypic levels are fairly common, but the driving selective agents often remain elusive. Similarly, the role of phenotypic plasticity in facilitating early stages of parallel evolution is unclear. We investigated whether the relaxation of predation pressure associated with the colonization of freshwater ponds by nine-spined sticklebacks (Pungitius pungitius) likely explains the divergence in complex behaviors between marine and pond populations, and whether this divergence is parallel. Using laboratory-raised individuals exposed to different levels of perceived predation risk, we calculated vectors of phenotypic divergence for four behavioral traits between habitats and predation risk treatments. We found a significant correlation between the directions of evolutionary divergence and phenotypic plasticity, suggesting that divergence in behavior between habitats is aligned with the response to relaxation of predation pressure. Finally, we show alignment across multiple pairs of populations, and that relaxation of predation pressure has likely driven parallel evolution of behavior in this species.Peer reviewe

    Complex population history affects admixture analyses in nine-spined sticklebacks

    Introgressive hybridization is an important process in evolution but challenging to identify, undermining the efforts to understand its role and significance. On the contrary, many analytical methods assume direct descent from a single common ancestor, and admixture among populations can violate their assumptions and lead to seriously biased results. A detailed analysis of 888 whole-genome sequences of nine-spined sticklebacks (Pungitius pungitius) revealed a complex pattern of population ancestry involving multiple waves of gene flow and introgression across northern Europe. The two recognized lineages were found to have drastically different histories, and their secondary contact zone was wider than anticipated, displaying a smooth gradient of foreign ancestry with some curious deviations from the expected pattern. Interestingly, the freshwater isolates provided peeks into the past and helped to understand the intermediate states of evolutionary processes. Our analyses and findings paint a detailed picture of the complex colonization history of northern Europe and provide backdrop against which introgression and its role in evolution can be investigated. However, they also expose the challenges in analyses of admixed populations and demonstrate how hidden admixture and colonization history misleads the estimation of admixture proportions and population split times.Peer reviewe

    Large differences in catch per unit of effort between two minnow trap models

    Background Little is known about variation in catch per unit of effort (CPUE) in stickleback fisheries, or the factors explaining this variation. We investigated how nine-spined stickleback (Pungitius pungitius) CPUE was influenced by trap model by comparing the CPUEs of two very similar minnow trap models fished side-by-side in a paired experimental design. Results The galvanized trap type (mean CPUE = 1.31 fish h–1) out-fished the black trap type (mean CPUE = 0.20 fish h–1) consistently, and yielded on average 81% more fish. Conclusions The results demonstrate that small differences in trap appearance can have large impacts on CPUE. This has implications for studies designed to investigate abundance and occurrence of fish using minnow traps.Peer reviewe

    Biases in Demographic Modeling Affect Our Understanding of Recent Divergence

    Testing among competing demographic models of divergence has become an important component of evolutionary research in model and non-model organisms. However, the effect of unaccounted demographic events on model choice and parameter estimation remains largely unexplored. Using extensive simulations, we demonstrate that under realistic divergence scenarios, failure to account for population size (N-e) changes in daughter and ancestral populations leads to strong biases in divergence time estimates as well as model choice. We illustrate these issues reconstructing the recent demographic history of North Sea and Baltic Sea turbots (Scophthalmus maximus) by testing 16 isolation with migration (IM) and 16 secondary contact (SC) scenarios, modeling changes in N-e as well as the effects of linked selection and barrier loci. Failure to account for changes in N-e resulted in selecting SC models with long periods of strict isolation and divergence times preceding the formation of the Baltic Sea.     Aim Amphibians require both terrestrial and aquatic environments to complete their life cycles. Thus, they are subject to complex selection pressures stemming from different environments, and these selection pressures are likely to vary geographically with variation in temperature and precipitation. Studies of genetic differentiation along geographical clines allow identification of footprints of these selection pressures. Location China. Methods To identify possible signatures of local adaptation to particular environmental conditions, we conducted a genome-scan with 20,572 single-nucleotide polymorphisms (SNPs) obtained with restriction site-associated DNA sequencing of pooled samples from 10 Microhyla fissipes populations spanning a 1,398 km long latitudinal gradient in China. Results The results revealed significant genetic differentiation among populations (F-ST =0.090). Numerous outlier SNPs associated with variation in both annual average temperature (n = 69) and precipitation (n = 248) were detected. Main conclusions The degree and pattern of population differentiation in the SNPs supported the hypothesis that these SNPs have been subject to directional natural selection associated with temperature and precipitation and, hence, are reflective of geographically varying local adaptation.     From ecology to genetics and back: the tale of two flounder species in the Baltic Sea

    Recent years have brought the realization that evolutionary changes driven by selection can occur in ecological time scales. However, recent evolutionary events can be hard to detect and may easily go unnoticed. For harvested species, such cryptic diversity may lead to suboptimal management. These points are illustrated by the two flounder species in the Baltic Sea. Although early ecological studies identified two ecotypes of European flounder (Platichthys flesus) based on spawning differences, genomic studies only recently demonstrated that they were reproductively isolated species, P. flesus and P. solemdali, separated through rapid ecologically driven speciation. These morphologically indistinguishable species are harvested within a mixed-stock fishery. In the northern Baltic Sea flounder landings have declined since the mid-1980s, with a drop in the Gulf of Finland (GoF) being particularly dramatic (∼90%). Genetic analyses of historical otolith samples from GoF catches have revealed that back in 1983 the fishery unknowingly targeted primarily P. flesus, whereas thereafter almost exclusively P. solemdali. Hence, the case of two flounder species illustrates (i) how ecological studies stimulated genetic investigations leading to discovery of ecological speciation and (ii) how cryptic species turnover discovered with genetic tools in turn improved ecological understanding with benefits to management and conservation.Peer reviewe
