    The Spitzer c2d survey of Large, Nearby, Interstellar Clouds. V. Chamaeleon II Observed with IRAC

    We present IRAC (3.6, 4.5, 5.8, and 8.0 micron) observations of the Chamaeleon II molecular cloud. The observed area covers about 1 square degree defined by AV>2A_V >2. Analysis of the data in the 2005 c2d catalogs reveals a small number of sources (40) with properties similar to those of young stellaror substellar objects (YSOs). The surface density of these YSO candidates is low, and contamination by background galaxies appears to be substantial, especially for sources classified as Class I or flat SED. We discuss this problem in some detail and conclude that very few of the candidate YSOs in early evolutionary stages are actually in the Cha II cloud.     A Complete Survey of the Transient Radio Sky and Implications for Gamma-Ray Bursts, Supernovae, and other Relativistic Explosions

    We had previously reported on a survey for radio transients, used to set an upper limit on the number of orphan gamma-ray burst (GRB) radio afterglows, and thus a lower limit on the typical GRB beaming factor. Here we report radio and optical follow-up observations of these possible transients, achieving the first full characterization of the transient radio sky. We find that only two source are likely to be real radio transients, an optically obscured radio supernova (SN) in the nearby galaxy NGC 4216, and a source not associated with a bright host galaxy, which is too radio luminous to be a GRB afterglow. We speculate that this may be a flare from a peculiar active galactic nucleus, or a burst from an unusual Galactic compact object. We place an upper limit of 65 radio transients above 6 mJy over the entire sky at the 95% confidence level. The implications are as follows. First, we derive a limit on the typical beaming of GRBs; we find f_b^{-1} >~ 60, ~5 times higher than our earlier results. Second, we impose an upper limit on the rate of events that eject >~ 10^{51} erg in unconfined relativistic ejecta, whether or not accompanied by detectable emission in wavebands other than the radio. Our estimated rate, <=1000/y/Gpc, is about two orders of magnitude smaller than the rate of core-collapse SNe (and type Ib/c events in particular), indicating that only a minority of such events eject significant amounts of relativistic material, which are required by fireball models of long-soft GRBs. Finally, we show that future wider and/or deeper radio variability surveys are expected to detect numerous orphan radio GRB afterglows.     Comparison of SARS-CoV-2 Detection From Nasopharyngeal Swab Samples by the Roche Cobas 6800 SARS-CoV-2 Test and a Laboratory-Developed Real-Time RT-PCR Test

    The urgent need to implement and rapidly expand testing for severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) infection has led to the development of multiple assays. How these tests perform relative to one another is poorly understood. We evaluated the concordance between the Roche Diagnostics cobas 6800 SARS-CoV-2 test and a laboratory-developed test (LDT) real-time reverse transcription-polymerase chain reaction based on a modified Centers for Disease Control and Prevention protocol, for the detection of SARS-CoV-2 in samples submitted to the Clinical Laboratories of the Mount Sinai Health System. A total of 1006 nasopharyngeal swabs in universal transport medium from persons under investigation were tested for SARS-CoV-2 as part of routine clinical care using the cobas SARS-CoV-2 test with subsequent evaluation by the LDT. Cycle threshold values were analyzed and interpreted as either positive ( detected or presumptive positive ), negative (not detected), inconclusive, or invalid. Statistical analysis was performed using GraphPad Prism 8. The cobas SARS-CoV-2 test reported 706 positive and 300 negative results. The LDT reported 640 positive, 323 negative, 34 inconclusive, and 9 invalid results. When excluding inconclusive and invalid results, the overall percent agreement between the two platforms was 95.8%. Cohen\u27s κ coefficient was 0.904 (95% confidence interval, 0.875-0.933), suggesting almost perfect agreement between both platforms. An overall discordance rate of 4.2% between the two systems may reflect differences in primer sequences, assay limit of detection, or other factors, highlighting the importance of comparing the performance of different testing platforms

    Opposite associations between alanine aminotransferase and γ-glutamyl transferase levels and all-cause mortality in type 2 diabetes: analysis of the Fenofibrate Intervention and Event Lowering in Diabetes (FIELD) study

    Aims Reported associations between liver enzymes and mortality may not hold true in type 2 diabetes, owing to a high prevalence of non-alcoholic fatty liver disease, which has been linked to cardiovascular disease and mortality in its own right. Our study aimed to determine whether alanine aminotransferase (ALT) or γ-glutamyl transferase (GGT) levels predict mortality in type 2 diabetes, and to examine possible mechanisms. Methods Data from the Fenofibrate Intervention and Event Lowering in Diabetes (FIELD) study were analysed to examine the relationship between liver enzymes and all-cause and cause-specific mortality over 5 years. Results Over 5 years, 679 (6.9%) individuals died. After adjustment, for every standard deviation increase in ALT (13.2U/L), the HR for death on study was 0.85 (95% CI 0.78-0.93), p70 U/L, compared with GGT ≤70 U/L, had HR 1.82 (1.48−2.24), p70 U/L was associated with higher risks of death due to cardiovascular disease, cancer and non-cancer/non-cardiovascular causes. The relationship for ALT persisted after adjustment for indirect measures of frailty but was attenuated by elevated hsCRP. Conclusions As in the general population, ALT has a negative, and GGT a positive, correlation with mortality in type 2 diabetes when ALT is less than two times the upper limit of normal. The relationship 4 for ALT appears specific for death due to cardiovascular disease. Links of low ALT with frailty, as a potential mechanism for relationships seen, were neither supported nor conclusively refuted by our analysis and other factors are also likely to be important in those with type 2 diabetes

    The 2012 Interferometric Imaging Beauty Contest

    We present the results of the fifth Interferometric Imaging Beauty Contest. The contest consists in blind imaging of test data sets derived from model sources and distributed in the OIFITS format. Two scenarios of imaging with CHARA/MIRC-6T were offered for reconstruction: imaging a T Tauri disc and imaging a spotted red supergiant. There were eight different teams competing this time: Monnier with the software package MACIM; Hofmann, Schertl and Weigelt with IRS; Thi\'ebaut and Soulez with MiRA ; Young with BSMEM; Mary and Vannier with MIROIRS; Millour and Vannier with independent BSMEM and MiRA entries; Rengaswamy with an original method; and Elias with the radio-astronomy package CASA. The contest model images, the data delivered to the contestants and the rules are described as well as the results of the image reconstruction obtained by each method. These results are discussed as well as the strengths and limitations of each algorithm

    The Spitzer c2d Survey of Nearby Dense Cores: I: First Direct Detection of the Embedded Source in IRAM 04191+1522

    We report the first detections of the Class 0 protostellar source IRAM 04191+1522 at wavelengths shortward of 60 microns with the Spitzer Space Telescope. We see extended emission in the Spitzer images that suggests the presence of an outflow cavity in the circumstellar envelope. We combine the Spitzer observations with existing data to form a complete dataset ranging from 3.6 to 1300 microns and use these data to construct radiative transfer models of the source. We conclude that the internal luminosity of IRAM 04191+1522, defined to be the sum of the luminosity from the internal sources (a star and a disk), is L_int = 0.08 +/- 0.04 L_sun, placing it among the lowest luminosity protostars known. Though it was discovered before the launch of the Spitzer Space Telescope, IRAM 04191+1522 falls within a new class of Very Low Luminosity Objects being discovered by Spitzer. Unlike the two other well-studied objects in this class, which are associated either with weak, compact outflows or no outflows at all, IRAM 04191+1522 has a well-defined molecular outflow with properties consistent with those expected based on relations derived from higher luminosity (L_int > 1 L_sun) protostars. We discuss the difficulties in understanding IRAM 04191+1522 in the context of the standard model of star formation, and suggest a possible explanation for the very low luminosity of this source.Comment: Accepted for publication in the Astrophysical Journal. 39 pages, 9 figures.     Coactivator condensation at super-enhancers links phase separation and gene control

    Super-enhancers (SEs) are clusters of enhancers that cooperatively assemble a high density of the transcriptional apparatus to drive robust expression of genes with prominent roles in cell identity. Here we demonstrate that the SE-enriched transcriptional coactivators BRD4 and MED1 form nuclear puncta at SEs that exhibit properties of liquid-like condensates and are disrupted by chemicals that perturb condensates. The intrinsically disordered regions (IDRs) of BRD4 and MED1 can form phase-separated droplets, and MED1-IDR droplets can compartmentalize and concentrate the transcription apparatus from nuclear extracts.     Pol II phosphorylation regulates a switch between transcriptional and splicing condensates

    The synthesis of pre-mRNA by RNA polymerase II (Pol II) involves the formation of a transcription initiation complex, and a transition to an elongation complex. The large subunit of Pol II contains an intrinsically disordered C-terminal domain that is phosphorylated by cyclin-dependent kinases during the transition from initiation to elongation, thus influencing the interaction of the C-terminal domain with different components of the initiation or the RNA-splicing apparatus. Recent observations suggest that this model provides only a partial picture of the effects of phosphorylation of the C-terminal domain. Both the transcription-initiation machinery and the splicing machinery can form phase-separated condensates that contain large numbers of component molecules: hundreds of molecules of Pol II and mediator are concentrated in condensates at super-enhancers, and large numbers of splicing factors are concentrated in nuclear speckles, some of which occur at highly active transcription sites. Here we investigate whether the phosphorylation of the Pol II C-terminal domain regulates the incorporation of Pol II into phase-separated condensates that are associated with transcription initiation and splicing. We find that the hypophosphorylated C-terminal domain of Pol II is incorporated into mediator condensates and that phosphorylation by regulatory cyclin-dependent kinases reduces this incorporation. We also find that the hyperphosphorylated C-terminal domain is preferentially incorporated into condensates that are formed by splicing factors. These results suggest that phosphorylation of the Pol II C-terminal domain drives an exchange from condensates that are involved in transcription initiation to those that are involved in RNA processing, and implicates phosphorylation as a mechanism that regulates condensate preference
