OntoGene in BioCreative II
BACKGROUND: Research scientists and companies working in the domains of biomedicine and genomics are increasingly faced with the problem of efficiently locating, within the vast body of published scientific findings, the critical pieces of information that are needed to direct current and future research investment. RESULTS: In this report we describe approaches taken within the scope of the second BioCreative competition in order to solve two aspects of this problem: detection of novel protein interactions reported in scientific articles, and detection of the experimental method that was used to confirm the interaction. Our approach to the former problem is based on a high-recall protein annotation step, followed by two strict disambiguation steps. The remaining proteins are then combined according to a number of lexico-syntactic filters, which deliver high-precision results while maintaining reasonable recall. The detection of the experimental methods is tackled by a pattern matching approach, which has delivered the best results in the official BioCreative evaluation. CONCLUSION: Although the results of BioCreative clearly show that no tool is sufficiently reliable for fully automated annotations, a few of the proposed approaches (including our own) already perform at a competitive level. This makes them interesting either as standalone tools for preliminary document inspection, or as modules within an environment aimed at supporting the process of curation of biomedical literature
Interaction between vortices in models with two order parameters
The interaction energy and force between widely separated strings is analyzed
in a field theory having applications to superconducting cosmic strings, the
SO(5) model of high-temperature superconductivity, and solitons in nonlinear
optics. The field theory has two order parameters, one of which is broken in
the vacuum (giving rise to strings), the other of which is unbroken in the
vacuum but which could nonetheless be broken in the core of the string. If this
does occur, there is an effect on the energetics of widely separated strings.
This effect is important if the length scale of this second order parameter is

The Benefits and the Costs of Using Auditory Warning Messages in Dynamic Decision Making Settings
The failure to notice critical changes in both visual and auditory scenes may have important consequences for performance in complex dynamic environments, especially those related to security such as aviation, surveillance during major events, and command and control of emergency response. Previous work has shown that a significant number of situation changes remain undetected by operators in such environments. In the current study, we examined the impact of using auditory warning messages to support the detection of critical situation changes and to a broader extent the decision making required by the environment. Twenty-two participants performed a radar operator task involving multiple subtasks while detecting critical task-related events that were cued by a specific type of audio message. Results showed that about 22% of the critical changes remained undetected by participants, a percentage similar to that found in previous work using visual cues to support change detection. However, we found that audio messages tended to bias threat evaluation towards perceiving objects as more threatening than they were in reality. Such findings revealed both benefits and costs associated with using audio messages to support change detection in complex dynamic environments
Sensitivity and discovery potential of the proposed nEXO experiment to neutrinoless double beta decay
The next-generation Enriched Xenon Observatory (nEXO) is a proposed
experiment to search for neutrinoless double beta () decay in
Xe with a target half-life sensitivity of approximately years
using kg of isotopically enriched liquid-xenon in a time
projection chamber. This improvement of two orders of magnitude in sensitivity
over current limits is obtained by a significant increase of the Xe
mass, the monolithic and homogeneous configuration of the active medium, and
the multi-parameter measurements of the interactions enabled by the time
projection chamber. The detector concept and anticipated performance are
presented based upon demonstrated realizable background rates.Comment: v2 as publishe
Characterization of an Ionization Readout Tile for nEXO
A new design for the anode of a time projection chamber, consisting of a
charge-detecting "tile", is investigated for use in large scale liquid xenon
detectors. The tile is produced by depositing 60 orthogonal metal
charge-collecting strips, 3~mm wide, on a 10~\si{\cm} 10~\si{\cm}
fused-silica wafer. These charge tiles may be employed by large detectors, such
as the proposed tonne-scale nEXO experiment to search for neutrinoless
double-beta decay. Modular by design, an array of tiles can cover a sizable
area. The width of each strip is small compared to the size of the tile, so a
Frisch grid is not required. A grid-less, tiled anode design is beneficial for
an experiment such as nEXO, where a wire tensioning support structure and
Frisch grid might contribute radioactive backgrounds and would have to be
designed to accommodate cycling to cryogenic temperatures. The segmented anode
also reduces some degeneracies in signal reconstruction that arise in
large-area crossed-wire time projection chambers. A prototype tile was tested
in a cell containing liquid xenon. Very good agreement is achieved between the
measured ionization spectrum of a Bi source and simulations that
include the microphysics of recombination in xenon and a detailed modeling of
the electrostatic field of the detector. An energy resolution =5.5\%
is observed at 570~\si{keV}, comparable to the best intrinsic ionization-only
resolution reported in literature for liquid xenon at 936~V/\si{cm}.Comment: 18 pages, 13 figures, as publishe
Mediterranean Diet and Breast Density in the Minnesota Breast Cancer Family Study
Mediterranean populations’ lower breast cancer incidence has been attributed to a traditional Mediterranean diet, but few studies have quantified Mediterranean dietary pattern intake in relation to breast cancer. We examined the association of a Mediterranean diet scale (MDS) with mammographic breast density as a surrogate marker for breast cancer risk. Participants completed a dietary questionnaire and provided screening mammograms for breast density assessment using a computer-assisted method. Among 1,286 women, MDS was not clearly associated with percent density in multivariate linear regression analyses. Because of previous work suggesting dietary effects limited to smokers, we conducted stratified analyses and found MDS and percent density to be significantly, inversely associated among current smokers (β = –1.68, P = 0.002) but not among nonsmokers (β = –0.08, P = 0.72; P for interaction = 0.008). Our results confirm a previous suggestion that selected dietary patterns may be protective primarily in the presence of procarcinogenic compounds such as those found in tobacco smoke
Search for Yukawa Production of a Light Neutral Higgs Boson at LEP
Within a Two-Higgs-Doublet Model (2HDM) a search for a light Higgs boson in
the mass range of 4-12 GeV has been performed in the Yukawa process e+e- -> b
bbar A/h -> b bbar tau+tau-, using the data collected by the OPAL detector at
LEP between 1992 and 1995 in e+e- collisions at about 91 GeV centre-of-mass
energy. A likelihood selection is applied to separate background and signal.
The number of observed events is in good agreement with the expected
background. Within a CP-conserving 2HDM type II model the cross-section for
Yukawa production depends on xiAd = |tan beta| and xihd = |sin alpha/cos beta|
for the production of the CP-odd A and the CP-even h, respectively, where tan
beta is the ratio of the vacuum expectation values of the Higgs doublets and
alpha is the mixing angle between the neutral CP-even Higgs bosons. From our
data 95% C.L. upper limits are derived for xiAd within the range of 8.5 to 13.6
and for xihd between 8.2 to 13.7, depending on the mass of the Higgs boson,
assuming a branching fraction into tau+tau- of 100%. An interpretation of the
limits within a 2HDM type II model with Standard Model particle content is
given. These results impose constraints on several models that have been
proposed to explain the recent BNL measurement of the muon anomalous magnetic
