LiteraturverzeichnisZiel der vorliegenden Arbeit war die Identifizierung, Bestätigung und weitere
Charakterisierung noch unbekannter ischämierelevanter differentiell
exprimierter Gene auf der Grundlage der Daten eines SAGE-Projektes an einem in
vivo-Modell der transienten fokalen cerebralen Ischämie im Maushirn. Da die
korrekte Sequenzdatenbank-basierte SAGE-tag-Gen-Zuordnung problematisch ist,
wurde eine verbesserte PCR-basierte Methode zur Identifizierung der
korrespondierenden SAGE-tag spezifischen Transkripte etabliert. In Anlehnung
an das RACE (rapid amplification of cDNA ends)-PCR Prinzip wurde die Methode
SARA-PCR (SAgeRAce) genannt. Sie beruht auf einer Isolation 3`terminaler cDNA
Restriktionsfragmente unter Verwendung paramagnetischer KĂĽgelchen und der
Ligation von Linkern an die cDNA vor dem nachfolgenden Amplifikationsschritt.
Im Gegensatz zu frĂĽher beschriebenen Amplifikationsmethoden profitiert das
Protokoll von der Länge der tag-spezifischen Plusprimer und erlaubt stringente
PCR-Bedingungen. Es ermöglichte eine zuverlässige tag-Gen-Zuordnung auch für
tags mit unklarer Datenbankzuordnung. Weiterhin wurde demonstriert, dass die
SARA-PCR - durchgefĂĽhrt als Real Time PCR mit der Light Cycler-Technik -
quantitative Informationen liefert und zur Bestätigung der differentiellen
Expression spezifischer SAGE-tags verwendet werden kann. Die SARA-PCR ist
zeitsparend, wenig arbeitsintensiv und zur Genidentifizierung in groĂźem Umfang
geeignet. Zwei zugeordnete, differentiell exprimierte SAGE-Gene wurden
molekularbiologisch weiter charakterisiert.The aim of this study was identification, confirmation and further
characterization of differentially expressed genes in mouse brain after the
induction of focal cerebral ischemia on the basis of a Serial analysis of gene
expression (SAGE). SAGE is a powerful method for large-scale analysis of gene
expression patterns and yields digital information on transcript abundance by
the use of short sequence fragments (tags). It does not require a priori
knowledge of the expressed genes in the starting material, SAGE can be used
for gene discovery. Unfortunately, correct tag-to-gene-allocation after SAGE
remains difficult or even impossible when the short sequence of the tag
corresponds to more than one gene in the reference database or when novel, yet
uncloned genes were detected. To overcome this problem, we developed an
improved protocol for the proper identification of tag-corresponding genes. It
relies on the isolation of 3´-terminal cDNA restriction fragments by the use
of paramagnetic streptavidin beads, and the ligation of linkers prior to the
amplification step. Because the principle is related to rapid amplification of
cDNA ends (RACE)-PCR, this approach was termed SARA-PCR, where SA stands for
SAGE and RA for RACE-PCR. In contrast to competing protocols, stringent PCR
conditions can be applied because of the length of the specific primers, which
are composed of linker- and tag-specific sequences. Additionally, it is
demonstrated that the protocol yields quantitative information, which can be
used for further expression analysis of specific SAGE tags. Additional two
allocated differentially expressed SAGE-genes in focal cerebral ischemia were
further characterized
