    Aerodynamic heating of the student rocket project-5 sounding rocket

    Thesis (M.S.) University of Alaska Fairbanks, 2005This thesis deals with the calculation of the flow properties and heat transfer around the rocket nose cone for Student Rocket Project-5 (SRP-5). Governing differential equations are presented for this purpose, giving the fundamental relations between the skin temperature and flight history. The determination of all the required parameters in the equations is discussed, and the Runge-Kutta numerical method of integration is used to obtain the solution. A model to implement the above equations to predict skin temperature for the given trajectory was built in SIMULINK®. Individual sub-systems of the SIMULINK® model are used to calculate local tree-stream values, Reynolds number, heat absorption capacity and skin friction coefficient. The SIMULINK® model was used to predict the variation of the skin temperature for the SRP-5 flight trajectory.     Meta-analysis of tRNA derived RNA fragments reveals that they are evolutionarily conserved and associate with AGO proteins to recognize specific RNA targets

    BACKGROUND: tRFs, 14 to 32 nt long single-stranded RNA derived from mature or precursor tRNAs, are a recently discovered class of small RNA that have been found to be present in diverse organisms at read counts comparable to miRNAs. Currently, there is a debate about their biogenesis and function. RESULTS: This is the first meta-analysis of tRFs. Analysis of more than 50 short RNA libraries has revealed that tRFs are precisely generated fragments present in all domains of life (bacteria to humans), and are not produced by the miRNA biogenesis pathway. Human PAR-CLIP data shows a striking preference for tRF-5s and tRF-3s to associate with AGO1, 3 and 4 rather than AGO2, and analysis of positional T to C mutational frequency indicates these tRFs associate with Argonautes in a manner similar to miRNAs. The reverse complements of canonical seed positions in these sequences match cross-link centered regions, suggesting these tRF-5s and tRF-3s interact with RNAs in the cell. Consistent with these results, human AGO1 CLASH data contains thousands of tRF-5 and tRF-3 reads chimeric with mRNAs. CONCLUSIONS: tRFs are an abundant class of small RNA present in all domains of life whose biogenesis is distinct from miRNAs. In human HEK293 cells tRFs associate with Argonautes 1, 3 and 4 and not Argonaute 2 which is the main effector protein of miRNA function, but otherwise have very similar properties to miRNAs, indicating tRFs may play a major role in RNA silencing.     Plant IsomiR Atlas : Large Scale Detection, Profiling, and Target Repertoire of IsomiRs in Plants

    microRNAs (miRNAs) play an important role as key regulators controlling the post-transcriptional events in plants across development, abiotic and biotic stress, tissue polarity and also in defining the evolutionary basis of the origin of the post-transcriptional machinery. Identifying patterns of regulated and co-regulated small RNAs, in particular miRNAs and their sequence variants with the availability of next generation sequencing approaches has widely demonstrated the role of miRNAs and their temporal regulation in maintaining plant development and their response to stress conditions. Although the role of canonical miRNAs has been widely explored and functional diversity is revealed, those works for isomiRs are still limited and urgent to be carried out across plants. This relative lack of information with respect to isomiRs might be attributed to the non-availability of large-scale detection of isomiRs across wide plant species. In the present research, we addressed this by developing Plant isomiR Atlas, which provides large-scale detection of isomiRs across 23 plant species utilizing 677 smallRNAs datasets and reveals a total of 98,374 templated and non-templated isomiRs from 6,167 precursors. Plant isomiR Atlas provides several visualization features such as species specific isomiRs, isomiRs and canonical miRNAs overlap, terminal modification classifications, target identification using psRNATarget and TargetFinder and also canonical miRNAs: target interactions. Plant isomiR Atlas will play a key role in understanding the regulatory nature of miRNAome and will accelerate to understand the functional role of isomiRs.     botXminer: mining biomedical literature with a new web-based application

    This paper outlines botXminer, a publicly available application to search XML-formatted MEDLINE(®) data in a complete, object-relational schema implemented in Oracle(®) XML DB. An advantage offered by botXminer is that it can generate quantitative results with certain queries that are not feasible through the Entrez-PubMed(®) interface. After retrieving citations associated with user-supplied search terms, MEDLINE fields (title, abstract, journal, MeSH(®) and chemical) and terms (MeSH qualifiers and descriptors, keywords, author, gene symbol and chemical), these citations are grouped and displayed as tabulated or graphic results.     Seeking unique and common biological themes in multiple gene lists or datasets: pathway pattern extraction pipeline for pathway-level comparative analysis

    <p>Abstract</p> <p>Background</p> <p>One of the challenges in the analysis of microarray data is to integrate and compare the selected (e.g., differential) gene lists from multiple experiments for common or unique underlying biological themes. A common way to approach this problem is to extract common genes from these gene lists and then subject these genes to enrichment analysis to reveal the underlying biology. However, the capacity of this approach is largely restricted by the limited number of common genes shared by datasets from multiple experiments, which could be caused by the complexity of the biological system itself.</p> <p>Results</p> <p>We now introduce a new Pathway Pattern Extraction Pipeline (PPEP), which extends the existing WPS application by providing a new pathway-level comparative analysis scheme. To facilitate comparing and correlating results from different studies and sources, PPEP contains new interfaces that allow evaluation of the pathway-level enrichment patterns across multiple gene lists. As an exploratory tool, this analysis pipeline may help reveal the underlying biological themes at both the pathway and gene levels. The analysis scheme provided by PPEP begins with multiple gene lists, which may be derived from different studies in terms of the biological contexts, applied technologies, or methodologies. These lists are then subjected to pathway-level comparative analysis for extraction of pathway-level patterns. This analysis pipeline helps to explore the commonality or uniqueness of these lists at the level of pathways or biological processes from different but relevant biological systems using a combination of statistical enrichment measurements, pathway-level pattern extraction, and graphical display of the relationships of genes and their associated pathways as Gene-Term Association Networks (GTANs) within the WPS platform. As a proof of concept, we have used the new method to analyze many datasets from our collaborators as well as some public microarray datasets.</p> <p>Conclusion</p> <p>This tool provides a new pathway-level analysis scheme for integrative and comparative analysis of data derived from different but relevant systems.     Fiber-reinforced composites in endodontic practice: a review

    Fiber-reinforced composites (FRCs) are a group of non-metallic biomaterials characterized by good mechanical properties, such as high fatigue resistance and fracture toughness growing in popularity in several dental applications. FRCs are a combination of two materials: the reinforcing phase in the form of fibers, which are embedded into the other material, called the matrix phase. Factors influencing the properties of FRCs include fibre properties versus polymer matrix properties, impregnation of fibres in the resin, adhesion of fibres to the polymer matrix, quantity and direction of fibres, and location of the fibre-rich phase in construction. The most commonly used applications of FRCs are in removable dentures, minimally invasive fixed dental prostheses, periodontal splints, root canal posts, and orthodontic retainers. This article discusses in detail the applications of FRCs in endodontics, including root canal posts, reinforcement of restorative composites in restorations and core build-ups and splinting of teeth in dental trauma
