    The use of cattle ear-tags as patagial markers for large birds-a field assessment on adult and nestling Australian White Ibis

    To test the effectiveness of patagial marking with cattle ear-tags for Australian White Ibis (Threskiornis molucca), 105 adults and 58 nestlings were fitted with tags on each wing. Resighting frequency of adults, survival of nestlings, breeding behavior and foraging movements were monitored. The resighting frequency of wing-tagged adults was compared with resightings of 160 adults marked with colored leg-bands. Survival rates of wing-tagged nestlings were compared with an equal sample of 58 nestlings fitted with colored leg-bands. Over six months, 96% of tagged adults were resighted and there was no indication of impaired flight, with foraging movements ranging up to 30 km. Wing-tagged adults were more likely (40%) than color-banded adults (28%) to be detected in a one-off survey three months after marking and 65% of tagged birds were observed nesting. Higher mortality was observed among smaller nestlings (\u3c1100 g) compared with larger nestlings marked with wing tags, but not among those marked with leg bands. Inspection of the wings of two adult and two juvenile birds recaptured 6-8 months after marking indicated only minor feather abrasion, although further study is needed to assess long-term impacts. Because patagially-fitted cattle ear-tags are more visible than colored leg bands, can be fitted quickly with minimal trauma, and seem to have few adverse effects, they appear to be an effective technique for individually marking large adult birds

    In situ studies of algal biomass in relation to physicochemical characteristics of the Salt Plains National Wildlife Refuge, Oklahoma, USA

    This is the first in a series of experiments designed to characterize the Salt Plains National Wildlife Refuge (SPNWR) ecosystem in northwestern Oklahoma and to catalogue its microbial inhabitants. The SPNWR is the remnant of an ancient ocean, encompassing ~65 km(2 )of variably hypersaline flat land, fed by tributaries of the Arkansas River. Relative algal biomass (i.e., chlorophyll concentrations attributed to Chlorophyll-a-containing oxygenic phototrophs) and physical and chemical parameters were monitored at three permanent stations for a one-year period (July 2000 to July 2001) using a nested block design. Salient features of the flats include annual air temperatures that ranged from -10 to 40°C, and similar to other arid/semi-arid environments, 15–20-degree daily swings were common. Shade is absent from the flats system; intense irradiance and high temperatures (air and sediment surface) resulted in low water availability across the SPNWR, with levels of only ca. 15 % at the sediment surface. Moreover, moderate daily winds were constant (ca. 8–12 km h(-1)), sometimes achieving maximum speeds of up to 137 km h(-1). Typical of freshwater systems, orthophosphate (PO(4)(3-)) concentrations were low, ranging from 0.04 to <1 μM; dissolved inorganic nitrogen levels were high, but spatially variable, ranging from ca. 250–600 μM (NO(3)(- )+ NO(2)(-)) and 4–166 μM (NH(4)(+)). Phototroph abundance was likely tied to nutrient availability, with high-nutrient sites exhibiting high Chl-a levels (ca. 1.46 mg m(-2)). Despite these harsh conditions, the phototrophic microbial community was unexpectedly diverse. Preliminary attempts to isolate and identify oxygenic phototrophs from SPNWR water and soil samples yielded 47 species from 20 taxa and 3 divisions. Our data indicate that highly variable, extreme environments might support phototrophic microbial communities characterized by higher species diversity than previously assumed

    CancerGenes: a gene selection resource for cancer genome projects

    The genome sequence framework provided by the human genome project allows us to precisely map human genetic variations in order to study their association with disease and their direct effects on gene function. Since the description of tumor suppressor genes and oncogenes several decades ago, both germ-line variations and somatic mutations have been established to be important in cancer—in terms of risk, oncogenesis, prognosis and response to therapy. The Cancer Genome Atlas initiative proposed by the NIH is poised to elucidate the contribution of somatic mutations to cancer development and progression through the re-sequencing of a substantial fraction of the total collection of human genes—in hundreds of individual tumors and spanning several tumor types. We have developed the CancerGenes resource to simplify the process of gene selection and prioritization in large collaborative projects. CancerGenes combines gene lists annotated by experts with information from key public databases. Each gene is annotated with gene name(s), functional description, organism, chromosome number, location, Entrez Gene ID, GO terms, InterPro descriptions, gene structure, protein length, transcript count, and experimentally determined transcript control regions, as well as links to Entrez Gene, COSMIC, and iHOP gene pages and the UCSC and Ensembl genome browsers. The user-friendly interface provides for searching, sorting and intersection of gene lists. Users may view tabulated results through a web browser or may dynamically download them as a spreadsheet table. CancerGenes is available at

    <p>Abstract</p> <p>Background</p> <p>Genetic maps provide an important genomic resource for understanding genome organization and evolution, comparative genomics, mapping genes and quantitative trait loci, and associating genomic segments with phenotypic traits. Spruce (<it>Picea</it>) genomics work is quite challenging, mainly because of extremely large size and highly repetitive nature of its genome, unsequenced and poorly understood genome, and the general lack of advanced-generation pedigrees. Our goal was to construct a high-density genetic linkage map of black spruce (<it>Picea mariana</it>, 2n = 24), which is a predominant, transcontinental species of the North American boreal and temperate forests, with high ecological and economic importance.</p> <p>Results</p> <p>We have developed a near-saturated and complete genetic linkage map of black spruce using a three-generation outbred pedigree and amplified fragment length polymorphism (AFLP), selectively amplified microsatellite polymorphic loci (SAMPL), expressed sequence tag polymorphism (ESTP), and microsatellite (mostly cDNA based) markers. Maternal, paternal, and consensus genetic linkage maps were constructed. The maternal, paternal, and consensus maps in our study consistently coalesced into 12 linkage groups, corresponding to the haploid chromosome number (1n = 1x = 12) of 12 in the genus <it>Picea</it>. The maternal map had 816 and the paternal map 743 markers distributed over 12 linkage groups each. The consensus map consisted of 1,111 markers distributed over 12 linkage groups, and covered almost the entire (> 97%) black spruce genome. The mapped markers included 809 AFLPs, 255 SAMPL, 42 microsatellites, and 5 ESTPs. Total estimated length of the genetic map was 1,770 cM, with an average of one marker every 1.6 cM. The maternal, paternal and consensus genetic maps aligned almost perfectly.</p> <p>Conclusion</p> <p>We have constructed the first high density to near-saturated genetic linkage map of black spruce, with greater than 97% genome coverage. Also, this is the first genetic map based on a three-generation outbred pedigree in the genus <it>Picea</it>. The genome length in <it>P. mariana </it>is likely to be about 1,800 cM. The genetic maps developed in our study can serve as a reference map for various genomics studies and applications in <it>Picea a</it>nd Pinaceae.</p

    The relationship between mosquito abundance and rice field density in the Republic of Korea

    <p>Abstract</p> <p>Background</p> <p>Japanese encephalitis virus (JEV), the causative agent of Japanese encephalitis (JE), is endemic to the Republic of Korea (ROK) where unvaccinated United States (U.S.) military Service members, civilians and family members are stationed. The primary vector of the JEV in the ROK is <it>Culex tritaeniorhynchus</it>. The ecological relationship between <it>Culex </it>spp. and rice fields has been studied extensively; rice fields have been shown to increase the prevalence of <it>Cx. tritaeniorhynchus</it>. This research was conducted to determine if the quantification of rice field land cover surrounding U.S. military installations in the ROK should be used as a parameter in a larger risk model that predicts the abundance of <it>Cx. tritaeniorhynchus </it>populations.</p> <p>Mosquito data from the U.S. Forces Korea (USFK) mosquito surveillance program were used in this project. The average number of female <it>Cx. tritaeniorhynchus </it>collected per trap night for the months of August and September, 2002-2008, was calculated. Rice fields were manually digitized inside 1.5 km buffer zones surrounding U.S. military installations on high-resolution satellite images, and the proportion of rice fields was calculated for each buffer zone.</p> <p>Results</p> <p>Mosquito data collected from seventeen sample sites were analyzed for an association with the proportion of rice field land cover. Results demonstrated that the linear relationship between the proportion of rice fields and mosquito abundance was statistically significant (R<sup>2 </sup>= 0.62, r = .79, F = 22.72, p < 0.001).</p> <p>Conclusions</p> <p>The analysis presented shows a statistically significant linear relationship between the two parameters, proportion of rice field land cover and log<sub>10 </sub>of the average number of <it>Cx. tritaeniorhynchus </it>collected per trap night. The findings confirm that agricultural land cover should be included in future studies to develop JE risk prediction models for non-indigenous personnel living at military installations in the ROK.</p

    "The daily grunt": middle class bias and vested interests in the 'Getting in Early' and 'Why Can't They Read?' reports.

    It is a long-standing and commonly held belief in the UK and elsewhere that the use of elite forms of language reflects superior intellect and education. Expert opinion from sociolinguistics, however, contends that such a view is the result of middle-class bias and cannot be scientifically justified. In the 1960s and 1970s,such luminaries as Labov (1969) and Trudgill (1975) were at pains to point out to educationalists, with some success, that this 'deficit 'view of working-class children's communicative competence is not a helpful one. However, a close reading of recent think-tank reports and policy papers on language and literacy teaching in schools reveals that the linguistic deficit hypothesis has resurfaced and is likely to influence present-day educational policy and practice. In this paper I examine in detail the findings, claims and recommendations of the reports and I argue that they are biased, poorly researched and reflect the vested interests of certain specialist groups, such as speech and language therapists and companies who sell literacy materials to schools. I further argue that we need to, once again, inject the debate with the social dimensions of educational failure, and we need to move away from the pathologisation of working-class children's language patterns

    NMDA and GABAB (KIR) conductances: The "perfect couple" for bistability

    Networks that produce persistent firing in response to novel input patterns are thought to be important in working memory and other information storage functions. One possible mechanism for maintaining persistent firing is dendritic voltage bistability in which the depolarized state depends on the voltage dependence of the NMDA conductance at recurrent synapses. In previous models, the hyperpolarized state is dependent on voltage-independent conductances, including GABAA. The interplay of these conductances leads to bistability, but its robustness is limited by the fact that the conductance ratio must be within a narrow range. The GABAB component of inhibitory transmission was not considered in previous analyses. Here, we show that the voltage dependence of the inwardly rectifying potassium (KIR) conductance activated by GABAB receptors adds substantial robustness to network simulations of bistability and the persistent firing that it underlies. The hyperpolarized state is robust because, at hyperpolarized potentials, the GABAB/KIR conductance is high and the NMDA conductance is low; the depolarized state is robust because, at depolarized potentials, the NMDA conductance is high and the GABAB/KIR conductance is low. Our results suggest that this complementary voltage dependence of GABAB/KIR and NMDA conductances makes them a “perfect couple” for producing voltage bistability
