    Enriching Peptide Libraries for Binding Affinity and Specificity Through Computationally Directed Library Design

    Peptide reagents with high affinity or specificity for their target protein interaction partner are of utility for many important applications. Optimization of peptide binding by screening large libraries is a proven and powerful approach. Libraries designed to be enriched in peptide sequences that are predicted to have desired affinity or specificity characteristics are more likely to yield success than random mutagenesis. We present a library optimization method in which the choice of amino acids to encode at each peptide position can be guided by available experimental data or structure-based predictions. We discuss how to use analysis of predicted library performance to inform rounds of library design. Finally, we include protocols for more complex library design procedures that consider the chemical diversity of the amino acids at each peptide position and optimize a library score based on a user-specified input model.National Institute of General Medical Sciences (U.S.) (Award R01 GM110048

    Formulating a hierarchical structure of Feng Shui Knowledge

    Feng Shui is traditional Chinese wisdom which aimed at creating a harmonious built environment for people to live in. With a desire to improve the relationship between human and the environment, there is an increasing interest for architects, building services engineers and other construction practitioners to apply the concepts of Feng Shui in construction design. While Feng Shui has been practiced in China for more than three thousand years, little has been done to capture the Feng Shui knowledge in a systematic manner. Not just a lot of valuable knowledge and experience of Feng Shui is lost, but the lack of a structured Feng Shui framework could also give rise to superstition and mistakes. This paper investigates the potential of utilizing the concept hierarchy to establish a Feng Shui knowledge structure. From the principles and practice of Feng Shui, four fundamental concepts are derived which provide a broad understanding of the Feng Shui knowledge. A hierarchical structure of Feng Shui knowledge is presented which would form a useful basis for design evaluation
