    Interactive Simplifier Tracing and Debugging in Isabelle

    The Isabelle proof assistant comes equipped with a very powerful tactic for term simplification. While tremendously useful, the results of simplifying a term do not always match the user's expectation: sometimes, the resulting term is not in the form the user expected, or the simplifier fails to apply a rule. We describe a new, interactive tracing facility which offers insight into the hierarchical structure of the simplification with user-defined filtering, memoization and search.     ENIGMA: Efficient Learning-based Inference Guiding Machine

    ENIGMA is a learning-based method for guiding given clause selection in saturation-based theorem provers. Clauses from many proof searches are classified as positive and negative based on their participation in the proofs. An efficient classification model is trained on this data, using fast feature-based characterization of the clauses . The learned model is then tightly linked with the core prover and used as a basis of a new parameterized evaluation heuristic that provides fast ranking of all generated clauses. The approach is evaluated on the E prover and the CASC 2016 AIM benchmark, showing a large increase of E's performance.Comment: Submitted to LPAR 201

    Environmental pollutants from the Scott and Shackleton expeditions during the ‘Heroic Age’ of Antarctic exploration

    Early explorers to Antarctica built wooden huts and brought huge quantities of supplies and equipment to support their geographical and scientific studies for several years. When the expeditions ended and relief ships arrived, a rapid exodus frequently allowed only essential items to be taken north. The huts and thousands of items were left behind. Fuel depots with unused containers of petroleum products, asbestos materials, and diverse chemicals were also left at the huts. This investigation found high concentrations of polyaromatic hydrocarbons in soils under and around the historic fuel depots, including anthracene, benzo[b]fluoranthene, benzo[k]fluoranthene, chrysene, fluorene, and pyrene, as well as benzo[a]anthracene, benzo[a]pyrene, and fluoranthene, which are recognized carcinogens. Asbestos materials within the huts have been identified and extensive amounts of fragmented asbestos were found littering the ground around the Cape Evans hut. These materials are continually abraded and fragmented as tourists walk over them and the coarse scoria breaks and grinds down the materials. A chemical spill, within the Cape Evans hut, apparently from caustic substances from one of the scientific experiments, has caused an unusual deterioration and defibration on affected woods. Although these areas are important historic sites protected by international treaties, the hazardous waste materials left by the early explorers should be removed and remedial action taken to restore the site to as pristine a condition as possible. Recommendations are discussed for international efforts to study and clean up these areas, where the earliest environmental pollution in Antarctica was produced

    A Proof Strategy Language and Proof Script Generation for Isabelle/HOL

    We introduce a language, PSL, designed to capture high level proof strategies in Isabelle/HOL. Given a strategy and a proof obligation, PSL's runtime system generates and combines various tactics to explore a large search space with low memory usage. Upon success, PSL generates an efficient proof script, which bypasses a large part of the proof search. We also present PSL's monadic interpreter to show that the underlying idea of PSL is transferable to other ITPs.Comment: This paper has been submitted to CADE2

    Screening fungi isolated from historic Discovery Hut on Ross Island, Antarctica for cellulose degradation

    To survive in Antarctica, early explorers of Antarctica's Heroic Age erected wooden buildings and brought in large quantities of supplies. The introduction of wood and other organic materials may have provided new nutrient sources for fungi that were indigenous to Antarctica or were brought in with the materials. From 30 samples taken from Discovery Hut, 156 filamentous fungi were isolated on selective media. Of these, 108 were screened for hydrolytic activity on carboxymethyl cellulose, of which 29 demonstrated activities. Endo-1, 4-β-glucanase activity was confirmed in the extracellular supernatant from seven isolates when grown at 4°C, and also when they were grown at 15°C. Cladosporium oxysporum and Geomyces sp. were shown to grow on a variety of synthetic cellulose substrates and to use cellulose as a nutrient source at temperate and cold temperatures. The research findings from the present study demonstrate that Antarctic filamentous fungi isolated from a variety of substrates (wood, straw, and food stuffs) are capable of cellulose degradation and can grow well at low temperatures

    Trophic roles of tadpoles in tropical Australian streams

    Tadpoles can be abundant consumers in stream ecosystems, and may influence the structure and function of streams through their feeding activities and interactions with other organisms. To understand the contribution of tadpoles to stream functioning, and the potential impact of their loss, it is necessary to determine their diets and how they might influence food-web structure. Using gut-content analysis and stable-isotope analysis of N and C, we determined the main food sources and trophic positions of tadpoles of five native frog species, invertebrates, and fish in upland and lowland Australian Wet Tropics streams. Omnivory was prevalent among the tadpoles and invertebrates. Tadpoles consumed different food according to availability and nutrient quality, but assimilated mainly biofilm and algae. Most tadpoles and invertebrates assimilated the same high-quality foods. Food webs in upland riffles were simplified by local extinction of tadpoles, and were probably simplified in pools in the cooler months by seasonal decline in tadpole abundance. Food-web complexity was increased in some pools by the presence of predatory fish and a greater number of basal sources. As tadpoles are important seasonal components in stream food webs, their local extinction can greatly alter food-web structure and complexity and, possibly, processes such as leaf litter breakdown and sediment accumulation

    Effect of contact with podiatry in a team approach context on diabetic foot ulcer and lower extremity amputation: systematic review and meta-analysis

    Multidisciplinary team (MDT) approach has been shown to reduce diabetic foot ulcerations (DFUs) and lower extremity amputations (LEAs), but there is heterogeneity between team members and interventions. Podiatrists have been suggested as "gatekeepers" for the prevention and management of DFUs. The purpose of our study is to review the effect of podiatric interventions in MDTs on DFUs and LEAs. We conducted a systematic review of available literature. Data's heterogeneity about DFU outcomes made it impossible for us to include it in a meta-analysis, but we identified 12 studies fulfilling inclusion criteria that allowed for them to be included for LEA outcomes. With the exception of one study, all reported favourable outcomes for MDTs that include podiatry. We found statistical significance in favour of an MDT approach including podiatrists for our primary outcome (total LEAs (RR: 0.69, 95% CI 0.54–0.89, I2 = 64%, P = 0.002)) and major LEAs (RR: 0.45, 95% CI 0.23–0.90, I2 = 67%, P < 0.02). Our systematic review, with a standard search strategy, is the first to specifically address the relevant role of podiatrists and their interventions in an MDT approach for DFU management. Our observations support the literature that MDTs including podiatrists have a positive effect on patient outcomes but there is insufficient evidence that MDTs with podiatry management can reduce the risk of LEAs. Our study highlights the necessity for intervention descriptions and role definition in team approach in daily practice and in published literature

    Beyond the benchtop and the benthos: Dataset management planning and design for time series of ocean carbonate chemistry associated with Durafet (R)-based pH sensors

    To better understand the impact of ocean acidification on marine ecosystems, an important ongoing research priority for marine scientists is to characterize present-day pH variability. Following recent technological advances, autonomous pH sensor deployments in shallow coastal marine environments have revealed that pH dynamics in coastal oceans are more variable in space and time than the discrete, open-ocean measurements that are used for ocean acidification projections. Data from these types of deployments will benefit the research community by facilitating the improved design of ocean acidification studies as well as the identification or evaluation of natural and human-influenced pH variability. Importantly, the collection of ecologically relevant pH data and a cohesive, user-friendly integration of results across sites and regions requires (1) effective sensor operation to ensure high quality pH data collection and (2) efficient data management for accessibility and broad reuse by the marine science community. Here, we review the best practices for deployment, calibration, and data processing and quality control, using our experience with Durafet (R)-based pH sensors as a model. Next, we describe information management practices for streamlining preservation and distribution of data and for cataloging different types of pH sensor data, developed in collaboration with two U.S. Long Term Ecological Research (LTER) sites. Finally, we assess sensor performance and data recovery from 73 SeaFET deployments in the Santa Barbara Channel using our quality control guidelines and data management tools, and offer recommendations for improved data yields. Our experience provides a template for other groups contemplating using SeaFET technology as well as general steps that may be helpful for the design of data management for other complex sensors.     Outcomes of hallux amputation versus partial first ray resection in people with non-healing diabetic foot ulcers: A pragmatic observational cohort study

    There are few data comparing outcomes after hallux amputation or partial first ray resection after diabetic foot ulcer (DFU). In a similar context, the choice to perform one of these two surgeries is attributable to clinician preference based on experience and characteristics of the patient and the DFU. Therefore, the purpose of this study was to determine the more definitive surgery between hallux amputation and partial first ray resection. We abstracted data from a cohort of 70 patients followed for a 1-year postoperative period to support clinical practice. We also attempted to identify patient characteristics leading to these outcomes. Our results suggested no statistical difference between the type of surgery and outcomes such as recurrence of DFU and amputation at 3, 6, and 12 months or death. However, there was a statistically significantly increased likelihood of re-ulceration for patients with CAD who underwent hallux amputation (p = 0.02). There was also a significantly increased likelihood of re-ulceration for people with depression or a history when the partial ray resection was performed (p = 0.02). Patients with prior amputation showed a higher probability of undergoing another re-amputation with partial ray resection (p = 0.01). Although the trends that emerge from this project are limited to what is observed in this statistical context, where the number of patients included and the number of total observations per outcome were limited, it highlights interesting data for future research to inform clinical decisions to support best practices for the benefit of patients
