Inference of Ancestral Recombination Graphs through Topological Data Analysis

The recent explosion of genomic data has underscored the need for interpretable and comprehensive analyses that can capture complex phylogenetic relationships within and across species. Recombination, reassortment and horizontal gene transfer constitute examples of pervasive biological phenomena that cannot be captured by tree-like representations. Starting from hundreds of genomes, we are interested in the reconstruction of potential evolutionary histories leading to the observed data. Ancestral recombination graphs represent potential histories that explicitly accommodate recombination and mutation events across orthologous genomes. However, they are computationally costly to reconstruct, usually being infeasible for more than few tens of genomes. Recently, Topological Data Analysis (TDA) methods have been proposed as robust and scalable methods that can capture the genetic scale and frequency of recombination. We build upon previous TDA developments for detecting and quantifying recombination, and present a novel framework that can be applied to hundreds of genomes and can be interpreted in terms of minimal histories of mutation and recombination events, quantifying the scales and identifying the genomic locations of recombinations. We implement this framework in a software package, called TARGet, and apply it to several examples, including small migration between different populations, human recombination, and horizontal evolution in finches inhabiting the Gal\'apagos Islands.Comment: 33 pages, 12 figures. Isolation of a Chloramphenicol-Resistant Protein From λ-Infected Cells

During infection with bacteriophage ϕX174, a protein, made in the presence of 30 γ chloramphenicol/ml but not made in the presence of concentrations greater than 100 γ/ml, has been shown to be essential for viral DNA replication. A protein with similar chromatographic properties and “chloramphenicol resistance” has now been demonstrated in cells infected with λ bacteriophage

    Symmetry and chaos

AbstractThe dynamical model of a particle moving in the magnetic field and wave packet field is discussed. Particle trajectories produce tilings with the same quasisymmetry on the phase plane as is, for example, in quasicrystals. This makes it possible to find the dynamical generator of quasisymmetry and to consider the quasisymmetry onset as the result of a weak interaction between a rotational symmetry and a translational symmetry. Such an interaction produces thin channels of chaotic dynamics of the particle in the phase space (stochastic web) which realizes the tiling of the plane with quasisymmetry

Urban Design of Bristol Waterfront, Lower Thames Street

The marketplace is going to be one of the highlights on Thames Street, serving as a destination for leisure, shopping and dining. The concept of the project is to have indoor space continue out to the water, providing an outdoor space for dining and leisure, but also giving the boardwalk a resting point. The building is planned as two floors, with the fish market and multipurpose area on the first and an eatery, sitting area, balcony and facilities on the second. The building will be made of a light metal frame with panels to enclose the space and is designed with a folded glass panel that can be opened up to the outside, yet decrease wind pressure in a storm
