    Evaluation of vegetation indices for rangeland biomass estimation in the Kimberley area of Western Australia

    The objective of this paper is to test the relationships between Above Ground Biomass (AGB) and remotely sensed vegetation indices for AGB assessments in the Kimberley area in Western Australia. For 19 different sites, vegetation indices were derived from eight Landsat ETM+ scenes over a period of two years (2011–2013). The sites were divided into three groups (Open plains, Bunch grasses and Spinifex) based on similarities in dominant vegetation types. Dry and green biomass fractions were measured at these sites. Single and multiple regression relationships between vegetation indices and green and total AGB were calibrated and validated using a "leave site out" cross validation. Four tests were compared: (1) relationships between AGB and vegetation indices combining all sites; (2) separate relationships per site group; (3) multiple regressions including selected vegetation indices per site group; and (4) as in 3 but including rainfall and elevation data. Results indicate that relationships based on single vegetation indices are moderately accurate for green biomass in wide open plains covered with annual grasses. The cross-validation results for green AGB improved for a combination of indices for the Open plains and Bunch grasses sites, but not for Spinifex sites. When rainfall and elevation data are included, cross validation improved slightly with a Q2 of 0.49–0.72 for Open plains and Bunch grasses sites respectively. Cross validation results for total AGB were moderately accurate (Q2 of 0.41) for Open plains but weak or absent for other site groups despite good calibration results, indicating strong influence of site-specific factors

    Targeted next generation sequencing as a tool for precision medicine

    Background: Targeted next-generation sequencing (NGS) enables rapid identification of common and rare genetic variation. The detection of variants contributing to therapeutic drug response or adverse effects is essential for implementation of individualized pharmacotherapy. Successful application of short-read based NGS to pharmacogenes with high sequence homology, nearby pseudogenes and complex structure has been previously shown despite anticipated technical challenges. However, little is known regarding the utility of such panels to detect copy number variation (CNV) in the highly polymorphic cytochrome P450 (CYP) 2D6 gene, or to identify the promoter (TA)7 TAA repeat polymorphism UDP glucuronosyltransferase (UGT) 1A1∗28. Here we developed and validated PGxSeq, a targeted exome panel for pharmacogenes pertinent to drug disposition and/or response. Methods: A panel of capture probes was generated to assess 422 kb of total coding region in 100 pharmacogenes. NGS was carried out in 235 subjects, and sequencing performance and accuracy of variant discovery validated in clinically relevant pharmacogenes. CYP2D6 CNV was determined using the bioinformatics tool CNV caller (VarSeq). Identified SNVs were assessed in terms of population allele frequency and predicted functional effects through in silico algorithms. Results: Adequate performance of the PGxSeq panel was demonstrated with a depth-of-coverage (DOC) ≄ 20× for at least 94% of the target sequence. We showed accurate detection of 39 clinically relevant gene variants compared to standard genotyping techniques (99.9% concordance), including CYP2D6 CNV and UGT1A1∗28. Allele frequency of rare or novel variants and predicted function in 235 subjects mirrored findings from large genomic datasets. A large proportion of patients (78%, 183 out of 235) were identified as homozygous carriers of at least one variant necessitating altered pharmacotherapy. Conclusions: PGxSeq can serve as a comprehensive, rapid, and reliable approach for the detection of common and novel SNVs in pharmacogenes benefiting the emerging field of precision medicine

    High-Redshift Quasars Found in Sloan Digital Sky Survey Commissioning Data II: The Spring Equatorial Stripe

    This is the second paper in a series aimed at finding high-redshift quasars from five-color (u'g'r'i'z') imaging data taken along the Celestial Equator by the Sloan Digital Sky Survey (SDSS) during its commissioning phase. In this paper, we present 22 high-redshift quasars (z>3.6) discovered from ~250 deg^2 of data in the spring Equatorial Stripe, plus photometry for two previously known high-redshift quasars in the same region of sky. Our success rate of identifying high-redshift quasars is 68%. Five of the newly discovered quasars have redshifts higher than 4.6 (z=4.62, 4.69, 4.70, 4.92 and 5.03). All the quasars have i* < 20.2 with absolute magnitude -28.8 < M_B < -26.1 (h=0.5, q_0=0.5). Several of the quasars show unusual emission and absorption features in their spectra, including an object at z=4.62 without detectable emission lines, and a Broad Absorption Line (BAL) quasar at z=4.92.Comment: 28 pages, AJ in press (Jan 2000), final version with minor changes; high resolution finding charts available at http://www.astro.princeton.edu/~fan/paper/qso2.htm

    Early-type galaxies in the SDSS. I. The sample

    A sample of nearly 9000 early-type galaxies, in the redshift range 0.01 < z < 0.3, was selected from the Sloan Digital Sky Survey using morphological and spectral criteria. This paper describes how the sample was selected, presents examples of images and seeing corrected fits to the observed surface brightness profiles, describes our method for estimating K-corrections, and shows that the SDSS spectra are of sufficiently high quality to measure velocity dispersions accurately. It also provides catalogs of the measured photometric and spectroscopic parameters. In related papers, these data are used to study how early-type galaxy observables, including luminosity, effective radius, surface brightness, color, and velocity dispersion, are correlated with one another.Comment: 63 pages, 21 figures.     Photometric Redshifts of Quasars

    We demonstrate that the design of the Sloan Digital Sky Survey (SDSS) filter system and the quality of the SDSS imaging data are sufficient for determining accurate and precise photometric redshifts (``photo-z''s) of quasars. Using a sample of 2625 quasars, we show that photo-z determination is even possible for z<=2.2 despite the lack of a strong continuum break that robust photo-z techniques normally require. We find that, using our empirical method on our sample of objects known to be quasars, approximately 70% of the photometric redshifts are correct to within delta z = 0.2; the fraction of correct photometric redshifts is even better for z>3. The accuracy of quasar photometric redshifts does not appear to be dependent upon magnitude to nearly 21st magnitude in i'. Careful calibration of the color-redshift relation to 21st magnitude may allow for the discovery of on the order of 10^6 quasars candidates in addition to the 10^5 quasars that the SDSS will confirm spectroscopically. We discuss the efficient selection of quasar candidates from imaging data for use with the photometric redshift technique and the potential scientific uses of a large sample of quasar candidates with photometric redshifts.Comment: 29 pages, 8 figures, submitted to A

    Extreme multi-basin flooding linked with extra-tropical cyclones

Fluvial floods are typically investigated as 'events' at the single basin-scale, hence flood management authorities may underestimate the threat of flooding across multiple basins driven by large-scale and nearly concurrent atmospheric event(s). We pilot a national-scale statistical analysis of the spatio-temporal characteristics of extreme multi-basin flooding (MBF) episodes, using peak river flow data for 260 basins in Great Britain (1975-2014), a sentinel region for storms impacting northwest and central Europe. During the most widespread MBF episode, 108 basins (∌46% of the study area) recorded annual maximum (AMAX) discharge within a 16 day window. Such episodes are associated with persistent cyclonic and westerly atmospheric circulations, atmospheric rivers, and precipitation falling onto previously saturated ground, leading to hydrological response time

    The Ensemble Photometric Variability of ~25000 Quasars in the Sloan Digital Sky Survey

    Using a sample of over 25000 spectroscopically confirmed quasars from the Sloan Digital Sky Survey, we show how quasar variability in the rest frame optical/UV regime depends upon rest frame time lag, luminosity, rest wavelength, redshift, the presence of radio and X-ray emission, and the presence of broad absorption line systems. The time dependence of variability (the structure function) is well-fit by a single power law on timescales from days to years. There is an anti-correlation of variability amplitude with rest wavelength, and quasars are systematically bluer when brighter at all redshifts. There is a strong anti-correlation of variability with quasar luminosity. There is also a significant positive correlation of variability amplitude with redshift, indicating evolution of the quasar population or the variability mechanism. We parameterize all of these relationships. Quasars with RASS X-ray detections are significantly more variable (at optical/UV wavelengths) than those without, and radio loud quasars are marginally more variable than their radio weak counterparts. We find no significant difference in the variability of quasars with and without broad absorption line troughs. Models involving multiple discrete events or gravitational microlensing are unlikely by themselves to account for the data.
