Methylation of CpG island is not a ubiquitous mechanism for the loss of oestrogen receptor in breast cancer cells.
Methylation has been shown to play an important role in the down-regulation of oestrogen receptors (ER) in breast cancer cells. One critical question that remains unclear is whether methylation can account for the loss of ER expression in cells derived from an ER-positive cell line. This laboratory has established an in vitro cell system using long-term growth of human ER-positive breast cancer cell line T47D in oestrogen-free medium. A clonal cell line, T47D:C4:2 (C4:2), has been characterized. Unlike T47D:A18 (A18), which is a T47D line maintained in oestrogen medium, C4:2 has lost the expression of ER and hormone responsiveness. DNA fingerprinting and restriction fragment length polymorphism (RFLP) analysis results confirmed that C4:2 was of the same lineage as A18. These cell lines provide an invaluable system to study the mechanism of ER expression and regulatory pathways leading to hormone-independent growth. The results here clearly demonstrate that the ER CpG island in C4:2 cells remains unmethylated. The loss of ER in the cell line must be due to mechanisms other than methylation. We also evaluated the ER CpG island in the MDA-MB-231:10A (10A) cell line, which is a clone from the MDA-MB-231 line obtained from ATCC and the DNA from the MDA-MB-231 cell line used in the original report. Unlike the cell line from the report, which showed a full methylation pattern in the island, the 10A line only showed a partial methylation pattern in the CpG island. Possible mechanisms pertaining to the heterogeneous methylation pattern of the ER CpG island in the breast cancer cells are discussed
Local Exchangeability
Exchangeability---in which the distribution of an infinite sequence is
invariant to reorderings of its elements---implies the existence of a simple
conditional independence structure that may be leveraged in the design of
probabilistic models, efficient inference algorithms, and randomization-based
testing procedures. In practice, however, this assumption is too strong an
idealization; the distribution typically fails to be exactly invariant to
permutations and de Finetti's representation theory does not apply. Thus there
is the need for a distributional assumption that is both weak enough to hold in
practice, and strong enough to guarantee a useful underlying representation. We
introduce a relaxed notion of local exchangeability---where swapping data
associated with nearby covariates causes a bounded change in the distribution.
We prove that locally exchangeable processes correspond to independent
observations from an underlying measure-valued stochastic process. We thereby
show that de Finetti's theorem is robust to perturbation and provide further
justification for the Bayesian modelling approach. Using this probabilistic
result, we develop three novel statistical procedures for (1) estimating the
underlying process via local empirical measures, (2) testing via local
randomization, and (3) estimating the canonical premetric of local
exchangeability. These three procedures extend the applicability of previous
exchangeability-based methods without sacrificing rigorous statistical
guarantees. The paper concludes with examples of popular statistical models
that exhibit local exchangeability

Apparent Communicative Efficiency in the Lexicon is Emergent
Is language designed for communicative and functional efficiency? G. K. Zipf famously argued that shorter words are more frequent because they are easier to use, thereby resulting in the statistical law that bears his name. Yet, G. A. Miller showed that even a monkey randomly typing at a keyboard, and intermittently striking the space bar, would generate “words” with similar statistical properties. Recent quantitative analyses of human language lexicons (Piantadosi et al., 2012) have revived Zipf\u27s functionalist hypothesis. Ambiguous words tend to be short, frequent, and easy to articulate in language production. Such statistical findings are commonly interpreted as evidence for pressure for efficiency, as the context of language use often provides cues to overcome lexical ambiguity. In this study, we update Miller\u27s monkey thought experiment to incorporate empirically motivated phonological and semantic constraints on the creation of words. We claim that the appearance of communicative efficiency is a spandrel (Gould & Lewontin, 1979), as lexicons formed without the context of language use or reference to communication or efficiency exhibit comparable statistical properties. Furthermore, the updated monkey model provides a good fit for the growth trajectory of English as recorded in the Oxford English Dictionary. Focusing on the history of English words since 1900, we show that lexicons resulting from the monkey model provide a better embodiment of communicative efficiency than the actual lexicon of English. We conclude by arguing for the need to go beyond correlational statistics and to seek direct evidence for the mechanisms that underlie principles of language design

Learning Morphological Productivity as Meaning-Form Mappings
Child language acquisition is famously accurate despite the sparsity of linguistic input. In this paper, we introduce a cognitively motivated method for morphological acquisition with a special focus on verbal inflections. Using UniMorph annotations as an approximation of children’s semantic representation of verbal inflection, we use the Tolerance Principle to explicitly identify the formal processes of segmentation and mutation that productively encode the semantic relations (e.g., past tense) between stems and inflected forms. Using a child-directed corpus of verbal inflection forms, our model acquires the verbal inflection morphemes of Spanish and English as a list of explicit and linguistically interpretable rules of suffixation and stem change corresponding to sets of semantic features
