Crystal structure of alkyl hydroperoxidase D like protein PA0269 from Pseudomonas aeruginosa: Homology of the AhpD-like structural family
<p>Abstract</p> <p>Background</p> <p>Alkyl hydroperoxidase activity provides an important antioxidant defense for bacterial cells. The catalytic mechanism requires two peroxidases, AhpC and AhpD, where AhpD plays the role of an essential adaptor protein.</p> <p>Results</p> <p>The crystal structure of a putative AhpD from <it>Pseudomonas aeruginosa </it>has been determined at 1.9 Å. The protein has an all-helical fold with a chain topology similar to a known AhpD from <it>Mycobacterium tuberculosis </it>despite a low overall sequence identity of 9%. A conserved two α-helical motif responsible for function is present in both. However, in the <it>P. aeruginosa </it>protein, helices H3, H4 of this motif are located at the N-terminal part of the chain, while in <it>M. tuberculosis </it>AhpD, the corresponding helices H8, H9 are situated at the C-terminus. Residues 24-62 of the putative catalytic region of <it>P. aeruginosa </it>have a higher sequence identity of 33% where the functional activity is supplied by a proton relay system of five residues, Glu36, Cys48, Tyr50, Cys51, and His55, and one structural water molecule. A comparison of five other related hypothetical proteins from various species, assigned to the alkyl hydroperoxidase D-like protein family, shows they contain the same conserved structural motif and catalytic sequence Cys-X-X-Cys. We have shown that AhpD from <it>P. aeruginosa </it>exhibits a weak ability to reduce H<sub>2</sub>O<sub>2 </sub>as tested using a ferrous oxidation-xylenol orange (FOX) assay, and this activity is blocked by thiol alkylating reagents.</p> <p>Conclusion</p> <p>Thus, this hypothetical protein was assigned to the AhpD-like protein family with peroxidase-related activity. The functional relationship of specific oligomeric structures of AhpD-like structural family is discussed.</p
Kepler-68: Three Planets, One With a Density Between That of Earth and Ice Giants
NASA's Kepler Mission has revealed two transiting planets orbiting Kepler-68.
Follow-up Doppler measurements have established the mass of the innermost
planet and revealed a third jovian-mass planet orbiting beyond the two
transiting planets. Kepler-68b, in a 5.4 day orbit has mass 8.3 +/- 2.3 Earth,
radius 2.31 +/- 0.07 Earth radii, and a density of 3.32 +/- 0.92 (cgs), giving
Kepler-68b a density intermediate between that of the ice giants and Earth.
Kepler-68c is Earth-sized with a radius of 0.953 Earth and transits on a 9.6
day orbit; validation of Kepler-68c posed unique challenges. Kepler-68d has an
orbital period of 580 +/- 15 days and minimum mass of Msin(i) = 0.947 Jupiter.
Power spectra of the Kepler photometry at 1-minute cadence exhibit a rich and
strong set of asteroseismic pulsation modes enabling detailed analysis of the
stellar interior. Spectroscopy of the star coupled with asteroseismic modeling
of the multiple pulsation modes yield precise measurements of stellar
properties, notably Teff = 5793 +/- 74 K, M = 1.079 +/- 0.051 Msun, R = 1.243
+/- 0.019 Rsun, and density 0.7903 +/- 0.0054 (cgs), all measured with
fractional uncertainties of only a few percent. Models of Kepler-68b suggest it
is likely composed of rock and water, or has a H and He envelope to yield its

Microbiota of human breast tissue
In recent years, a greater appreciation for the microbes inhabiting human body sites has emerged. In the female mammary gland, milk has been shown to contain bacterial species, ostensibly reaching the ducts from the skin. We decided to investigate whether there is a microbiome within the mammary tissue. Using 16S rRNA sequencing and culture, we analyzed breast tissue from 81 women with and without cancer in Canada and Ireland. A diverse population of bacteria was detected within tissue collected from sites all around the breast in women aged 18 to 90, not all of whom had a history of lactation. The principal phylum was Proteobacteria. The most abundant taxa in the Canadian samples were Bacillus (11.4%), Acinetobacter (10.0%), Enterobacteriaceae (8.3%), Pseudomonas (6.5%), Staphylococcus (6.5%), Propionibacterium (5.8%), Comamonadaceae (5.7%), Gammaproteobacteria (5.0%), and Prevotella (5.0%). In the Irish samples the most abundant taxa were Enterobacteriaceae (30.8%), Staphylococcus (12.7%), Listeria welshimeri (12.1%), Propionibacterium (10.1%), and Pseudomonas (5.3%). None of the subjects had signs or symptoms of infection, but the presence of viable bacteria was confirmed in some samples by culture. The extent to which these organisms play a role in health or disease remains to be determined. © 2014, American Society for Microbiology
Osteoporosis-related fracture case definitions for population-based administrative data
<p>Abstract</p> <p>Background</p> <p>Population-based administrative data have been used to study osteoporosis-related fracture risk factors and outcomes, but there has been limited research about the validity of these data for ascertaining fracture cases. The objectives of this study were to: (a) compare fracture incidence estimates from administrative data with estimates from population-based clinically-validated data, and (b) test for differences in incidence estimates from multiple administrative data case definitions.</p> <p>Methods</p> <p>Thirty-five case definitions for incident fractures of the hip, wrist, humerus, and clinical vertebrae were constructed using diagnosis codes in hospital data and diagnosis and service codes in physician billing data from Manitoba, Canada. Clinically-validated fractures were identified from the Canadian Multicentre Osteoporosis Study (CaMos). Generalized linear models were used to test for differences in incidence estimates.</p> <p>Results</p> <p>For hip fracture, sex-specific differences were observed in the magnitude of under- and over-ascertainment of administrative data case definitions when compared with CaMos data. The length of the fracture-free period to ascertain incident cases had a variable effect on over-ascertainment across fracture sites, as did the use of imaging, fixation, or repair service codes. Case definitions based on hospital data resulted in under-ascertainment of incident clinical vertebral fractures. There were no significant differences in trend estimates for wrist, humerus, and clinical vertebral case definitions.</p> <p>Conclusions</p> <p>The validity of administrative data for estimating fracture incidence depends on the site and features of the case definition.</p
Kepler-20: A Sun-like Star with Three Sub-Neptune Exoplanets and Two Earth-size Candidates
We present the discovery of the Kepler-20 planetary system, which we
initially identified through the detection of five distinct periodic transit
signals in the Kepler light curve of the host star 2MASSJ19104752+4220194. We
find a stellar effective temperature Teff=5455+-100K, a metallicity of
[Fe/H]=0.01+-0.04, and a surface gravity of log(g)=4.4+-0.1. Combined with an
estimate of the stellar density from the transit light curves we deduce a
stellar mass of Mstar=0.912+-0.034 Msun and a stellar radius of
Rstar=0.944^{+0.060}_{-0.095} Rsun. For three of the transit signals, our
results strongly disfavor the possibility that these result from astrophysical
false positives. We conclude that the planetary scenario is more likely than
that of an astrophysical false positive by a factor of 2e5 (Kepler-20b), 1e5
(Kepler-20c), and 1.1e3 (Kepler-20d), sufficient to validate these objects as
planetary companions. For Kepler-20c and Kepler-20d, the blend scenario is
independently disfavored by the achromaticity of the transit: From Spitzer data
gathered at 4.5um, we infer a ratio of the planetary to stellar radii of
0.075+-0.015 (Kepler-20c) and 0.065+-0.011 (Kepler-20d), consistent with each
of the depths measured in the Kepler optical bandpass. We determine the orbital
periods and physical radii of the three confirmed planets to be 3.70d and
1.91^{+0.12}_{-0.21} Rearth for Kepler-20b, 10.85 d and 3.07^{+0.20}_{-0.31}
Rearth for Kepelr-20c, and 77.61 d and 2.75^{+0.17}_{-0.30} Rearth for
Kepler-20d. From multi-epoch radial velocities, we determine the masses of
Kepler-20b and Kepler-20c to be 8.7\+-2.2 Mearth and 16.1+-3.5 Mearth,
respectively, and we place an upper limit on the mass of Kepler-20d of 20.1

Genomic comparison of the temperate coral Astrangia poculata with tropical corals yields insights into winter quiescence, innate immunity, and sexual reproduction
Facultatively symbiotic corals provide important experimental models to explore the establishment, maintenance, and breakdown of the mutualism between corals and members of the algal family Symbiodiniaceae. The temperate coral Astrangia poculata is one such model as it is not only facultatively symbiotic, but also occurs across a broad temperature and latitudinal gradient. Here, we report the de novo chromosome-scale assembly and annotation of the A. poculata genome. Though widespread segmental/tandem duplications of genomic regions were detected, we did not find strong evidence of a whole genome duplication (WGD) event. Comparison of the gene arrangement between A. poculata and the tropical coral Acropora millepora revealed 56.38% of the orthologous genes were conserved in syntenic blocks despite ~415 million years of divergence. Gene families related to sperm hyperactivation and innate immunity, including lectins, were found to contain more genes in A. millepora relative to A. poculata. Sperm hyperactivation in A. millepora is expected given the extreme requirements of gamete competition during mass spawning events in tropical corals, while lectins are important in the establishment of coral-algal symbiosis. By contrast, gene families involved in sleep promotion, feeding suppression, and circadian sleep/wake cycle processes were expanded in A. poculata. Two Earth-sized planets orbiting Kepler-20
Since the discovery of the first extrasolar giant planets around Sun-like
stars, evolving observational capabilities have brought us closer to the
detection of true Earth analogues. The size of an exoplanet can be determined
when it periodically passes in front of (transits) its parent star, causing a
decrease in starlight proportional to its radius. The smallest exoplanet
hitherto discovered has a radius 1.42 times that of the Earth's radius (R
Earth), and hence has 2.9 times its volume. Here we report the discovery of two
planets, one Earth-sized (1.03R Earth) and the other smaller than the Earth
(0.87R Earth), orbiting the star Kepler-20, which is already known to host
three other, larger, transiting planets. The gravitational pull of the new
planets on the parent star is too small to measure with current
instrumentation. We apply a statistical method to show that the likelihood of
the planetary interpretation of the transit signals is more than three orders
of magnitude larger than that of the alternative hypothesis that the signals
result from an eclipsing binary star. Theoretical considerations imply that
these planets are rocky, with a composition of iron and silicate. The outer

Measurement of the electrical resistivity and Hall coefficient at high temperatures
The implementation of the van der Pauw (VDP) technique for combined high temperature measurement of the electrical resistivity and Hall coefficient is described. The VDP method is convenient for use since it accepts sample geometries compatible with other measurements. The technique is simple to use and can be used with samples showing a broad range of shapes and physical properties, from near insulators to metals. Three instruments utilizing the VDP method for measurement of heavily doped semiconductors, such as thermoelectrics, are discussed
