    Automatically extracting functionally equivalent proteins from SwissProt

    In summary, FOSTA provides an automated analysis of annotations in UniProtKB/Swiss-Prot to enable groups of proteins already annotated as functionally equivalent, to be extracted. Our results demonstrate that the vast majority of UniProtKB/Swiss-Prot functional annotations are of high quality, and that FOSTA can interpret annotations successfully. Where FOSTA is not successful, we are able to highlight inconsistencies in UniProtKB/Swiss-Prot annotation. Most of these would have presented equal difficulties for manual interpretation of annotations. We discuss limitations and possible future extensions to FOSTA, and recommend changes to the UniProtKB/Swiss-Prot format, which would facilitate text-mining of UniProtKB/Swiss-Prot

    The Role of TLR4 in the Paclitaxel Effects on Neuronal Growth In Vitro

    Paclitaxel (Pac) is an antitumor agent that is widely used for treatment of solid cancers. While being effective as a chemotherapeutic agent, Pac in high doses is neurotoxic, specifically targeting sensory innervations. In view of these toxic effects associated with conventional chemotherapy, decreasing the dose of Pac has been recently suggested as an alternative approach, which might limit neurotoxicity and immunosuppression. However, it remains unclear if low doses of Pac retain its neurotoxic properties or might exhibit unusual effects on neuronal cells. The goal of this study was to analyze the concentration-dependent effect of Pac on isolated and cultured DRG neuronal cells from wild-type and TLR4 knockout mice. Three different morphological parameters were analyzed: the number of neurons which developed neurites, the number of neurites per cell and the total length of neurites per cell. Our data demonstrate that low concentrations of Pac (0.1 nM and 0.5 nM) do not influence the neuronal growth in cultures in both wild type and TLR4 knockout mice. Higher concentrations of Pac (1-100 nM) had a significant effect on DRG neurons from wild type mice, affecting the number of neurons which developed neurites, number of neurites per cell, and the length of neurites. In DRG from TLR4 knockout mice high concentrations of Pac showed a similar effect on the number of neurons which developed neurites and the length of neurites. At the same time, the number of neurites per cell, indicating the process of growth cone initiation, was not affected by high concentrations of Pac. Thus, our data showed that Pac in high concentrations has a significant damaging effect on axonal growth and that this effect is partially mediated through TLR4 pathways. Low doses of Pac are devoid of neuronal toxicity and thus can be safely used in a chemomodulation mode. © 2013 Ustinova et al

    Mammalian Genes Preferentially Co-Retained in Radiation Hybrid Panels Tend to Avoid Coexpression

    Coexpression has been frequently used to explore modules of functionally related genes in eukaryotic genomes. However, we found that genetically interacting mammalian genes identified through radiation hybrid (RH) genotypes tend not to be coexpressed across tissues. This pattern remained unchanged after controlling for potential confounding factors, including chromosomal linkage, chromosomal distance, and gene duplication. Because >99.9% of the genetically interacting genes were identified according to the higher co-retention frequencies, our observation implies that coexpression is not necessarily an indication of the need for the co-presence of two genes in the genome, which is a prerequisite for cofunctionality of their coding proteins in the cell. Therefore, coexpression information must be applied cautiously to the exploration of the functional relatedness of genes in a genome

    The Evershed Flow and the Brightness of the Penumbra

    The Evershed flow is a systematic motion of gas that occurs in the penumbra of all sunspots. Discovered in 1909, it still lacks a satisfactory explanation. We know that the flow is magnetized, often supersonic, and that it shows conspicuous fine structure on spatial scales of 0.2"-0.3", but its origin remains unclear. The hope is that a good observational understanding of the relation between the flow and the penumbral magnetic field will help us determine its nature. Here I review advances in the characterization of the Evershed flow and sunspot magnetic fields from high-resolution spectroscopic and spectropolarimetric measurements. Using this information as input for 2D heat transfer simulations, it has been demonstrated that hot Evershed upflows along nearly horizontal field lines are capable of explaining one of the most intriguing aspects of sunspots: the surplus brightness of the penumbra relative to the umbra. They also explain the existence of penumbral filaments with dark cores.     LEARN 2 MOVE 7-12 years: a randomized controlled trial on the effects of a physical activity stimulation program in children with cerebral palsy

    <p>Abstract</p> <p>Background</p> <p>Regular participation in physical activities is important for all children to stay fit and healthy. Children with cerebral palsy have reduced levels of physical activity, compared to typically developing children. The aim of the LEARN 2 MOVE 7-12 study is to improve physical activity by means of a physical activity stimulation program, consisting of a lifestyle intervention and a fitness training program.</p> <p>Methods/Design</p> <p>This study will be a 6-month single-blinded randomized controlled trial with a 6-month follow up. Fifty children with spastic cerebral palsy, aged 7 to 12 years, with Gross Motor Function Classification System levels I-III, will be recruited in pediatric physiotherapy practices and special schools for children with disabilities. The children will be randomly assigned to either the intervention group or control group. The children in the control group will continue with their regular pediatric physiotherapy, and the children in the intervention group will participate in a 6-month physical activity stimulation program. The physical activity stimulation program consists of a 6-month lifestyle intervention, in combination with a 4-month fitness training program. The lifestyle intervention includes counseling the child and the parents to adopt an active lifestyle through Motivational Interviewing, and home-based physiotherapy to practise mobility-related activities in the daily situation. Data will be collected just before the start of the intervention (T0), after the 4-month fitness training program (T4), after the 6-month lifestyle intervention (T6), and after six months of follow-up (T12). Primary outcomes are physical activity, measured with the StepWatch Activity Monitor and with self-reports. Secondary outcomes are fitness, capacity of mobility, social participation and health-related quality of life. A random coefficient analysis will be performed to determine differences in treatment effect between the control group and the intervention group, with primary outcomes and secondary outcomes as the dependent variables.</p> <p>Discussion</p> <p>This is the first study that investigates the effect of a combined lifestyle intervention and fitness training on physical activity. Temporary effects of the fitness training are expected to be maintained by changes to an active lifestyle in daily life and in the home situation.</p> <p>Trial registration</p> <p>This study is registered in the Dutch Trial Register as NTR2099.</p

    Solar Spectroscopy and (Pseudo-)Diagnostics of the Solar Chromosphere

    I first review trends in current solar spectrometry and then concentrate on comparing various spectroscopic diagnostics of the solar chromosphere. Some are actually not at all chromospheric but just photospheric or clapotispheric and do not convey information on chromospheric heating, even though this is often assumed. Balmer Halpha is the principal displayer of the closed-field chromosphere, but it is unclear how chromospheric fibrils gain their large Halpha opacity. The open-field chromosphere seems to harbor most if not all coronal heating and solar wind driving, but is hardly seen in optical diagnostics.Comment: To appear in "Recent Advances in Spectroscopy: Astrophysical, Theoretical and Experimental Perspectives", eds.     A new approach to cure and reinforce cold-cured acrylics

    Purpose: The low degree of polymerization of cold-cured acrylics has resulted in inferior mechanical properties and fracture vulnerability in orthodontics removable appliances. Methods: In this study, the effect of reinforcement by various concentrations of chopped E-glass fibers (0%, 1%, 2%, 3% and 5% by weight of resin powder) and post-curing microwave irradiation (800 W for 3 min) on the flexural strength of cold-cured acrylics was evaluated at various storage conditions (at room temperature for 1 day and 7 days; at water storage for 7, 14 and 30 days). Results: The data was analyzed by using 1-way and 2-way ANOVA, and a Tukey post hoc test (α = .05). The specimens with chopped E-glass fibers treated with post-curing microwave irradiation significantly increased the flexural strength of cold-cured PMMA. The optimal concentration might be 2% fibers under irradiation. Conclusions: The exhibited reinforcement effect lasted in a consistent trend for 14 days in water storage. A new fiber-acrylic mixing method was also developed. © 2012 The Author(s).published_or_final_versio
