    The distribution of word matches between Markovian sequences with periodic boundary conditions

    Word match counts have traditionally been proposed as an alignment-free measure of similarity for biological sequences. The D2 statistic, which simply counts the number of exact word matches between two sequences, is a useful test bed for developing rigorous mathematical results, which can then be extended to more biologically useful measures. The distributional properties of the D2 statistic under the null hypothesis of identically and independently distributed letters have been studied extensively, but no comprehensive study of the D2 distribution for biologically more realistic higher-order Markovian sequences exists. Here we derive exact formulas for the mean and variance of the D2 statistic for Markovian sequences of any order, and demonstrate through Monte Carlo simulations that the entire distribution is accurately characterized by a PĂłlya-Aeppli distribution for sequence lengths of biological interest. The approach is novel in that Markovian dependency is defined for sequences with periodic boundary conditions, and this enables exact analytic formulas for the mean and variance to be derived. We also carry out a preliminary comparison between the approximate D2 distribution computed with the theoretical mean and variance under a Markovian hypothesis and an empirical D2 distribution from the human genome

    Towards Zero-Waste Furniture Design

    In traditional design, shapes are first conceived, and then fabricated. While this decoupling simplifies the design process, it can result in inefficient material usage, especially where off-cut pieces are hard to reuse. The designer, in absence of explicit feedback on material usage remains helpless to effectively adapt the design -- even though design variabilities exist. In this paper, we investigate {\em waste minimizing furniture design} wherein based on the current design, the user is presented with design variations that result in more effective usage of materials. Technically, we dynamically analyze material space layout to determine {\em which} parts to change and {\em how}, while maintaining original design intent specified in the form of design constraints. We evaluate the approach on simple and complex furniture design scenarios, and demonstrate effective material usage that is difficult, if not impossible, to achieve without computational support

    Entry dynamics and the decline in exchange-rate pass-through

    The degree of exchange-rate pass-through to import prices is low. An average passthrough estimate for the 1980s would be roughly 50 percent for the United States implying that, following a 10 percent depreciation of the dollar, a foreign exporter selling to the U.S. market would raise its price in the United States by 5 percent. Moreover, substantial evidence indicates that the degree of pass-through has since declined to about 30 percent. ; Gust, Leduc, and Vigfusson (2010) demonstrate that, in the presence of pricing complementarity, trade integration spurred by lower costs for importers can account for a significant portion of the decline in pass-through. In our framework, pass-through declines solely because of markup adjustments along the intensive margin. ; In this paper, we model how the entry and exit decisions of exporting firms affect passthrough. This is particularly important since the decline in pass-through has occurred as a greater concentration of foreign firms are exporting to the United States. ; We find that the effect of entry on pass-through is quantitatively small and is more than offset by the adjustment of markups that arise only along the intensive margin. Even though entry has a relatively small impact on pass-through, it nevertheless plays an important role in accounting for the secular rise in imports relative to GDP. In particular, our model suggests that over 3/4 of the rise in the U.S. import share since the early 1980s is due to trade in new goods. ; Thus, a key insight of this paper is that adjustment of markups that occur along the intensive margin are quantitatively more important in accounting for secular changes in pass-through than adjustments that occur along the extensive margin.

    Numerical Contractor Renormalization Method for Quantum Spin Models

    We demonstrate the utility of the numerical Contractor Renormalization (CORE) method for quantum spin systems by studying one and two dimensional model cases. Our approach consists of two steps: (i) building an effective Hamiltonian with longer ranged interactions using the CORE algorithm and (ii) solving this new model numerically on finite clusters by exact diagonalization. This approach, giving complementary information to analytical treatments of the CORE Hamiltonian, can be used as a semi-quantitative numerical method. For ladder type geometries, we explicitely check the accuracy of the effective models by increasing the range of the effective interactions. In two dimensions we consider the plaquette lattice and the kagome lattice as non-trivial test cases for the numerical CORE method. On the plaquette lattice we have an excellent description of the system in both the disordered and the ordered phases, thereby showing that the CORE method is able to resolve quantum phase transitions. On the kagome lattice we find that the previously proposed twofold degenerate S=1/2 basis can account for a large number of phenomena of the spin 1/2 kagome system. For spin 3/2 however this basis does not seem to be sufficient anymore. In general we are able to simulate system sizes which correspond to an 8x8 lattice for the plaquette lattice or a 48-site kagome lattice, which are beyond the possibilities of a standard exact diagonalization approach.Comment: 15 page

    A dynamic ridesharing dispatch and idle vehicle repositioning strategy with integrated transit transfers

    We propose a ridesharing strategy with integrated transit in which a private on-demand mobility service operator may drop off a passenger directly door-to-door, commit to dropping them at a transit station or picking up from a transit station, or to both pickup and drop off at two different stations with different vehicles. We study the effectiveness of online solution algorithms for this proposed strategy. Queueing-theoretic vehicle dispatch and idle vehicle relocation algorithms are customized for the problem. Several experiments are conducted first with a synthetic instance to design and test the effectiveness of this integrated solution method, the influence of different model parameters, and measure the benefit of such cooperation. Results suggest that rideshare vehicle travel time can drop by 40-60% consistently while passenger journey times can be reduced by 50-60% when demand is high. A case study of Long Island commuters to New York City (NYC) suggests having the proposed operating strategy can substantially cut user journey times and operating costs by up to 54% and 60% each for a range of 10-30 taxis initiated per zone. This result shows that there are settings where such service is highly warranted

    Walking Stabilization Using Step Timing and Location Adjustment on the Humanoid Robot, Atlas

    While humans are highly capable of recovering from external disturbances and uncertainties that result in large tracking errors, humanoid robots have yet to reliably mimic this level of robustness. Essential to this is the ability to combine traditional "ankle strategy" balancing with step timing and location adjustment techniques. In doing so, the robot is able to step quickly to the necessary location to continue walking. In this work, we present both a new swing speed up algorithm to adjust the step timing, allowing the robot to set the foot down more quickly to recover from errors in the direction of the current capture point dynamics, and a new algorithm to adjust the desired footstep, expanding the base of support to utilize the center of pressure (CoP)-based ankle strategy for balance. We then utilize the desired centroidal moment pivot (CMP) to calculate the momentum rate of change for our inverse-dynamics based whole-body controller. We present simulation and experimental results using this work, and discuss performance limitations and potential improvements
