    Long-term trends in yield variance of temperate managed grassland

    The management of climate-resilient grassland systems is important for stable livestock fodder production. In the face of climate change, maintaining productivity while minimizing yield variance of grassland systems is increasingly challenging. To achieve climate-resilient and stable productivity of grasslands, a better understanding of the climatic drivers of long-term trends in yield variance and its dependence on agronomic inputs is required. Based on the Park Grass Experiment at Rothamsted (UK), we report for the first time the long-term trends in yield variance of grassland (1965–2018) in plots given different fertilizer and lime applications, with contrasting productivity and plant species diversity. We implemented a statistical model that allowed yield variance to be determined independently of yield level. Environmental abiotic covariates were included in a novel criss-cross regression approach to determine climatic drivers of yield variance and its dependence on agronomic management. Our findings highlight that sufficient liming and moderate fertilization can reduce yield variance while maintaining productivity and limiting loss of plant species diversity. Plots receiving the highest rate of nitrogen fertilizer or farmyard manure had the highest yield but were also more responsive to environmental variability and had less plant species diversity. We identified the days of water stress from March to October and temperature from July to August as the two main climatic drivers, explaining approximately one-third of the observed yield variance. These drivers helped explain consistent unimodal trends in yield variance—with a peak in approximately 1995, after which variance declined. Here, for the first time, we provide a novel statistical framework and a unique long-term dataset for understanding the trends in yield variance of managed grassland. The application of the criss-cross regression approach in other long-term agro-ecological trials could help identify climatic drivers of production risk and to derive agronomic strategies for improving the climate resilience of cropping systems

    The paternal and maternal genetic history of Vietnamese populations

    Vietnam exhibits great cultural and linguistic diversity, yet the genetic history of Vietnamese populations remains poorly understood. Previous studies focused mostly on the majority Kinh group, and thus the genetic diversity of the many other groups has not yet been investigated. Here we analyze complete mtDNA genome sequences and ~2.3 Mb sequences of the male-specific portion of the Y chromosome from the Kinh and 16 minority populations, encompassing all five language families present in Vietnam. We find highly variable levels of diversity within and between groups that do not correlate with either geography or language family. In particular, the Mang and Sila have undergone recent, independent bottlenecks, while the majority group, Kinh, exhibits low levels of differentiation with other groups. The two Austronesian-speaking groups, Giarai and Ede, show a potential impact of matrilocality on their patterns of variation. Overall, we find that isolation, coupled with limited contact involving some groups, has been the major factor influencing the genetic structure of Vietnamese populations, and that there is substantial genetic diversity that is not represented by the Kinh

    New insights into the history of the C-14010 lactase persistence variant in Eastern and Southern Africa

    Lactase persistence (LP), the ability to digest lactose into adulthood, is strongly associated with the cultural traits of pastoralism and milk-drinking among human populations, and several different genetic variants are known that confer LP. Recent studies of LP variants in Southern African populations, with a focus on Khoisan-speaking groups, found high frequencies of an LP variant (the C-14010 allele) that also occurs in Eastern Africa, and concluded that the C-14010 allele was brought to Southern Africa via a migration of pastoralists from Eastern Africa. However, this conclusion was based on indirect evidence; to date no study has jointly analyzed data on the C-14010 allele from both Southern African Khoisan-speaking groups and Eastern Africa. Here, we combine and analyze published data on the C-14010 allele in Southern and Eastern African populations, consisting of haplotypes with the C-14010 allele and four closely-linked short tandem repeat (STR) loci. Our results provide direct evidence for the previously-hypothesized Eastern African origin of the C-14010 allele in Southern African Khoisan-speaking groups. In addition, we find evidence for a separate introduction of the C-14010 allele into the Bantu-speaking Xhosa. The estimated selection intensity on the C-14010 allele in Eastern Africa is lower than that in Southern Africa, which suggests that in Eastern Africa the dietary changes conferring the fitness advantage associated with LP occurred some time after the origin of the C-14010 allele. Conversely, in Southern Africa the fitness advantage was present when the allele was introduced, as would be expected if pastoralism was introduced concomitantly

    In the face of climate change, the potential impacts of adverse weather conditions on the productivity and vulnerability of cropping systems (CS) worldwide constitute a key agronomic issue upon which global food security depends. To date, little information regarding how the diversity of CS or agricultural practices affect the long-term yield responses of winter barley is available. The aim of this study was to investigate the impact of CS diversity in terms of cropping sequences, organic matter supplies, and nitrogen (N) fertilization on the yield vulnerability of winter barley. Yields were evaluated in terms of their stability, environmental adaptability, and production risk(probability of yield loss.Data from a 27-year experiment were statistically analysed using three mixed models giving residual maximum likelihood estimates including the Shukla stability variance index, the Finlay-Wilkinson environmental regression, and the Eskridge risk assessment approach. The results showed that winter barley grown in cropping sequences dominated by cereals had lower yield stability and environmental adaptability and greater production risks compared with winter barley grown in CS with higher crop diversity and additional organic matter inputs. When barley yields were compared at three doses of mineral N, the highest yield stability was achieved with the medium N dose (70kg N ha−1),followed by the higher level of N(140kgN ha−1). The most unstable yields with the highest production risks were observed when barley was grown without any mineral N fertilization. Overall, a higher level of crop diversity with organic matter inputs and intermediate N fertilization resulted in lower yield vulnerability in winter barley

    Tracing pastoralist migrations to Southern Africa with lactase persistence alleles

    SummaryAlthough southern African Khoisan populations are often assumed to have remained largely isolated during prehistory, there is growing evidence for a migration of pastoralists from eastern Africa some 2,000 years ago [1–5], prior to the arrival of Bantu-speaking populations in southern Africa. Eastern Africa harbors distinctive lactase persistence (LP) alleles [6–8], and therefore LP alleles in southern African populations may be derived from this eastern African pastoralist migration. We sequenced the lactase enhancer region in 457 individuals from 18 Khoisan and seven Bantu-speaking groups from Botswana, Namibia, and Zambia and additionally genotyped four short tandem repeat (STR) loci that flank the lactase enhancer region. We found nine single-nucleotide polymorphisms, of which the most frequent is −14010∗C, which was previously found to be associated with LP in Kenya and Tanzania and to exhibit a strong signal of positive selection [8]. This allele occurs in significantly higher frequency in pastoralist groups and in Khoe-speaking groups in our study, supporting the hypothesis of a migration of eastern African pastoralists that was primarily associated with Khoe speakers [2]. Moreover, we find a signal of ongoing positive selection in all three pastoralist groups in our study, as well as (surprisingly) in two foraging groups

    Non-matrix-matched calibration of femtosecond LA-ICP-MS applied to geochemical and environmental analysis

    Limitations with respect to measurement accuracy of LA-(MC)-ICP-MS, in particular for volatile and siderophile/chalcophile elements, are caused by matrix related effects. We have therefore investigated elemental fractionation [1] and mass-load-induced matrix effects [2] with a new 200 nm femtosecond laser (NWRFemto200) and two nanosecond lasers (193 nm excimer, 213 nm Nd:YAG) using reference materials with different matrices (silicate, geological, carbonate, phosphate) [3]. In all cases, the fractionation factors and element/Ca ratios obtained from fs LA are more uniform than those obtained from ns LA; this is especially apparent for the volatile elements Rb, Zn and Pb. Our experiments demonstrate that no significant matrix dependency could be observed with the 200 nm fs laser. Therefore, a non-matrix-matched calibration for the analysis of quite different matrices can be performed using certified NIST or other reference glasses for calibration. To test this calibration procedure, we have determined the mass fractions of 47 trace elements in 22 international reference materials with quite different matrices. Within overall analytical uncertainties of several percent the data agree with available reference values. We have also applied fs LA for the line-scan analysis of small amounts of dust samples, where samples are extremely heterogeneous and ablated material is about 1 μg. Especially promising are the low detection limits allowing the determination of femtogram amounts of trace elements [4].     Contrasting maternal and paternal genetic variation of hunter-gatherer groups in Thailand

    The Maniq and Mlabri are the only recorded nomadic hunter-gatherer groups in Thailand. Here, we sequenced complete mitochondrial (mt) DNA genomes and ~2.364 Mbp of non-recombining Y chromosome (NRY) to learn more about the origins of these two enigmatic populations. Both groups exhibited low genetic diversity compared to other Thai populations, and contrasting patterns of mtDNA and NRY diversity: there was greater mtDNA diversity in the Maniq than in the Mlabri, while the converse was true for the NRY. We found basal uniparental lineages in the Maniq, namely mtDNA haplogroups M21a, R21 and M17a, and NRY haplogroup K. Overall, the Maniq are genetically similar to other negrito groups in Southeast Asia. By contrast, the Mlabri haplogroups (B5a1b1 for mtDNA and O1b1a1a1b and O1b1a1a1b1a1 for the NRY) are common lineages in Southeast Asian non-negrito groups, and overall the Mlabri are genetically similar to their linguistic relatives (Htin and Khmu) and other groups from northeastern Thailand. In agreement with previous studies of the Mlabri, our results indicate that the Malbri do not directly descend from the indigenous negritos. Instead, they likely have a recent origin (within the past 1,000 years) by an extreme founder event (involving just one maternal and two paternal lineages) from an agricultural group, most likely the Htin or a closely-related group
