Statistical deconvolution of enthalpic energetic contributions to MHC-peptide binding affinity
Background:
MHC Class I molecules present antigenic peptides to cytotoxic T cells, which forms an integral part of the adaptive immune response. Peptides are bound within a groove formed by the MHC heavy chain. Previous approaches to MHC Class I-peptide binding prediction have largely concentrated on the peptide anchor residues located at the P2 and C-terminus positions.
Results:
A large dataset comprising MHC-peptide structural complexes was created by re-modelling pre-determined x-ray crystallographic structures. Static energetic analysis, following energy minimisation, was performed on the dataset in order to characterise interactions between bound peptides and the MHC Class I molecule, partitioning the interactions within the groove into van der Waals, electrostatic and total non-bonded energy contributions.
Conclusion:
The QSAR techniques of Genetic Function Approximation (GFA) and Genetic Partial Least Squares (G/PLS) algorithms were used to identify key interactions between the two molecules by comparing the calculated energy values with experimentally-determined BL50 data. Although the peptide termini binding interactions help ensure the stability of the MHC Class I-peptide complex, the central region of the peptide is also important in defining the specificity of the interaction. As thermodynamic studies indicate that peptide association and dissociation may be driven entropically, it may be necessary to incorporate entropic contributions into future calculations

The crucial importance of agostic interactions in intermediates formed in propylene polymerization using neutral salicyladiminato palladium(II) and nickel complexes as catalysts
The structures of intermediates formed in propylene polymerisation using neutral salicyladiminato palladium(II) and nickel(II) complexes as catalysts have been investigated using density functional theory. Calculations show that all low energy intermediates contain agostic interactions either between the metal and a hydrogen from the added propylene forming four- or five-membered chelate rings, or, when a phenyl ring is present, between the metal and an aromatic C-C bond. The agostic interactions with the metal are concomitant with changes in ligand dimensions and electronic properties. In particular when a metal to hydrogen bond is formed, there is a lengthening of the C-H bond. Significant differences are found for the agostic interactions with palladium and nickel in that for Pd there is a clear preference for specific intermediates but for Ni there are several different structures with similar energies which are likely to lead to a greater variety of products on further polymerisation. Synthesis and characterization of carbamoyl methyl pyrazole(CMPz) compounds of palladium(II) chloride: the crystal and molecular structure of [PdCl2{(C3H3N2CH2CONBu2)-Bu-i}(2)]
Carbamoyl methyl pyrazole compound of palladium(II) chloride of the type [PdCl2L2] (where L = C5H7N2CH2CON(C4H9)(2), C5H7N2CH2CON((C4H9)-C-i)(2), C3H3N2CH2CON(C4H9)(2), or C3H3N2CH2CON((C4H9)-C-i)(2)) has been synthesized and characterized by IR and H-1 NMR spectroscopy. The structure of the compound [PdCl2{(C3H3N2CH2CONBu2}2)-Bu-i] has been determined by single crystal X-ray diffraction and shows that the ligands are bonded through the soft pyrazolyl nitrogen atom to the palladium(II) chloride in a trans disposition. Intermediate ion stability and regio selectivity polymerization using neutral salicyladiminato in propene nickel(II) and palladium(II) complexes as catalysts
The mechanism of the Heck reaction has been studied with regard to transition metal catalysis of the addition of propene and the formation of unsaturated polymers. The reactivity of nickel and palladium complexes with five different bidentate ligands with O,N donor atoms has been investigated by computational methods involving density functional theory. Hence, it is possible to understand the electronic and steric factors affecting the reaction and their relative importance in determining the products formed in regard of their control of the regiochemistry of the products. Our results show that whether the initial addition of propene is trans to O or to N of the bidentate ligand is of crucial importance to the subsequent reactions. Thus when the propene is trans to 0, 1,2-insertion is favoured, but when the propene is trans to N, then 2,1-insertion is favoured. This difference in the preferred insertion pathway can be related to the charge distribution engendered in the propene moiety when the complex is formed. Indeed charge effects are important for catalytic activity but also for regioselectivity. Steric effects are shown to be of lesser importance even when t-butyl is introduced into the bidentate ligand as a substituent. (C) 2007 Elsevier B.V. All rights reserved

Palladium and platinum complexes of 2-(2 '-carboxyphenylazo)-4-methylphenol: synthesis, structure and spectral properties
Reaction of 2-(2'-carboxyphenylazo)-4-methylphenol (H2L) with [M(PPh3)(2)Cl-2] (M = Pd, Pt) affords mixed-ligand complexes of type [M(PPh3)(L)]. Structures of both the complexes have been determined by X-ray crystallography. Both the complexes are square planar, where the 2-(2'-carboxyphenylazo)-4-methylphenol is coordinated to the metal center, via dissociation of the two acidic protons, as a dianionic tridentate O,N,O-donor, and the fourth position is occupied by the triphenylphosphine. These complexes show intense MLCT transitions in the visible region

Anion directed templated synthesis of mono- and di-Schiff base complexes of Ni(II)
Two sets of Schiff base ligands, set-1 and set-2 have been prepared by mixing the respective diamine (1,2-propanediamine or 1,3-propanediamine) and carbonyl compounds (2-acetylpyridine or pyridine-2-carboxaldehyde) in 1:1 and 1:2 ratios, respectively and employed for the synthesis of complexes with Ni(II) perchlorate and Ni(II) thiocyanate. Ni(II) perchlorate yields the complexes having general formula [NiL2](ClO4)(2) (L = L-1 [N-1-(1-pyridin-2-yl-ethylidine)-propane-1,3-diamine] for complex 1, L-2 [N-1-pyridine-2-ylmethylene-propane1,3-diamine] for complex 2 or L-3 [N-1-(1-pyridine-2-yl-ethylidine)-propane-1,2-diamine] for complex 3) in which the Schiff bases are mono-condensed terdentate whereas Ni(II) thiocyanate results in the formation of tetradentate Schiff base complexes, [NiL](SCN)(2) (L=L-4 [N,N'-bis-(1-pyridine-2-yl-ethylidine)-propane-1,3-diamine] for complex 4, L-5 [NN'-bis(pyridine-2-ylmethyline)-propane-1, 3-diamine] for complex 5 or L-6 [NN'-bis-(1-pyridine-2-yl-ethylidine)-propane- 1, 2-diamine] for complex 6) irrespective of the sets of ligands used. Formation of the complexes has been explained by anion modulation of cation templating effect. All the complexes have been characterized by elemental analyses, spectral and electrochemical results. Single crystal X-ray diffraction studies confirm the structures of four representative members, 1, 3, 4 and 5; all of them have distorted octahedral geometry around Ni(II). The bis-complexes of terdentate ligands, I and 3 are the mer isomers and the complexes of tetradentate ligands, 4 and 5 possess trans geometry. (c) 2007 Elsevier Ltd. All rights reserved

A case of four-coordinate silver(I) adopting a high energy planar geometry. Experiment and theory
The ligands PhL and MeL are obtained by condensing 2-formylpyridine with benzil dihydrazone and diacetyl dihydrazone, respectively, in 2: 1 molar proportion. With silver( I), PhL yields a double-stranded dinuclear cationic helicate 1 in which the metal is tetrahedral but MeL gives a cationic one-dimensional polymeric complex 2 where silver( I) is distorted square planar and the ligand backbone is nearly planar. In both complexes, metal: ligand ratio is 1: 1. Ab initio calculations on the ligands at the HF/6-31+G* level reveal that while PhL strongly prefers a helical conformation, MeL has a natural inclination to remain in a planar conformation. Density functional theory calculations on model silver( I) complexes show that formation of the linear polymer in the case of MeL is also an important factor in imposing the planar geometry of Ag(I) in 2

Quantum mechanics studies of the tautomers of diacetylformoin, an important maillard product and odorant
Diacetylformoin (3,4-dihydroxy-3-hexene-2,5-dione) has 16 tautomers, many with several possible conformations and all have been geometry optimised using quantum mechanics at the HF/6-31+G* level. Eleven structures have been identified with energies within 10 kcal mol(-1) of the minimum energy structure. Of these eight are acyclic and three cyclic. Calculations of NMR spectra have clarified the identity of the acyclic and cyclic structures found experimentally. The mechanism for cyclisation has been investigated and transition states obtained. Syntheses and spectroscopy of diamine complexes of Zn(II) and Cd(II) ethylxanthates and the molecular structures of [M(S2COEt)(2)TMEDA]: formation of US nanoparticles from [Cd(S2COEt)(2)] and [Cd(S2COEt)(2)TMEDA]
The zinc and cadmium ethylxanthate complexes of N,N,N',N'-tetramethylethylenediamine (TMEDA), [M(S2COEt)(2)TMEDA], were synthesized and characterized with infrared, H-1 and C-13 NMR spectroscopy, mass spectrometry and X-ray crystallography. Whereas the cadmium complex has a six-coordinate {CdS4N2} centre with bidentate xanthate ligands, the zinc complex contains four coordinate {ZnS2N2} zinc with two monodentate xanthate groups. The cadmium species [Cd(S2COEt)(2)(diamine)] (where diamine = N,N-dimethylethylenediamine or N,N'-diisopropylethylenediamine) were also synthesized. The surfactant-assisted formation of nanoparticles from [Cd(S2COEt)(2)] and [Cd(S2COEt)(2)TMEDA] was studied with TEM, XRD and XRF techniques. From [Cd(S2COEt)(2)], spherical nanoparticle aggregates 140-200 nm in diameter were obtained but from [Cd(S2COEt)(2)TMEDA], single nanoparticles were produced with estimated diameters in the range of 4-7 nm and almost no aggregation.
