    A test facility for hypervelocity rarefied flows

    This paper describes a rarefied hypervelocity test facility producing gas speeds greater than 7 km/s. The X1 expansion tube at the University of Queensland has been used to produce nitrogen flows at 8.9 and 9.5 km/s with test flow durations of 50 and 40 microsecond­s respectively. Rarefied flow is indicated by values of the freestream breakdown parameter > 0.1 (Cheng's rarefaction parameter < 10) and freestream Knudsen numbers up to 0.038, based on a model size of 9 mm. To achieve this, the test gas is expanded from the end of the acceleration tube into a dump tank. Nominal conditions in the expansion are derived from CFD predictions. Measured bar gauge (Pitot) pressures show that the flow is radially uniform when the Pitot pressure has decreased by a factor ten. The measured bar gauge pressures are an increasing fraction of the expected Pitot pressure as the rarefaction parameters increase

    A tail-like assembly at the portal vertex in intact herpes simplex type-1 virions

    Herpes viruses are prevalent and well characterized human pathogens. Despite extensive study, much remains to be learned about the structure of the genome packaging and release machinery in the capsids of these large and complex double-stranded DNA viruses. However, such machinery is well characterized in tailed bacteriophage, which share a common evolutionary origin with herpesvirus. In tailed bacteriophage, the genome exits from the virus particle through a portal and is transferred into the host cell by a complex apparatus (i.e. the tail) located at the portal vertex. Here we use electron cryo-tomography of human herpes simplex type-1 (HSV-1) virions to reveal a previously unsuspected feature at the portal vertex, which extends across the HSV-1 tegument layer to form a connection between the capsid and the viral membrane. The location of this assembly suggests that it plays a role in genome release into the nucleus and is also important for virion architecture

    A Survey of z ~ 6 Quasars in the Sloan Digital Sky Survey Deep Stripe. II. Discovery of Six Quasars at z AB>21

    We present the discovery of six new quasars at z ~ 6 selected from the Sloan Digital Sky Survey (SDSS) southern survey, a deep imaging survey obtained by repeatedly scanning a stripe along the celestial equator. The six quasars are about 2 mag fainter than the luminous z ~ 6 quasars found in the SDSS main survey and 1 mag fainter than the quasars reported in Paper I. Four of them comprise a complete flux-limited sample at 21 < z_(AB) < 21.8 over an effective area of 195 deg^2. The other two quasars are fainter than z_(AB) = 22 and are not part of the complete sample. The quasar luminosity function at z ~ 6 is well described as a single power law Φ(L_(1450))α L^β_(1450) over the luminosity range –28 < M_(1450) < –25. The best-fitting slope β varies from –2.6 to –3.1, depending on the quasar samples used, with a statistical error of 0.3-0.4. About 40% of the quasars discovered in the SDSS southern survey have very narrow Lyα emission lines, which may indicate small black hole masses and high Eddington luminosity ratios, and therefore short black hole growth timescales for these faint quasars at early epochs

    Apolipoprotein-induced conversion of phosphatidylcholine bilayer vesicles into nanodisks

    AbstractApolipoprotein mediated formation of nanodisks was studied in detail using apolipophorin III (apoLp-III), thereby providing insight in apolipoprotein–lipid binding interactions. The spontaneous solubilization of 1,2-dimyristoyl-sn-glycero-3-phosphocholine (DMPC) vesicles occured only in a very narrow temperature range at the gel–liquid–crystalline phase transition temperature, exhibiting a net exothermic interaction based on isothermal titration calorimetry analysis. The resulting nanodisks were protected from proteolysis by trypsin, endoproteinase Glu-C, chymotrypsin and elastase. DMPC solubilization and the simultaneous formation of nanodisks were promoted by increasing the vesicle diameter, protein to lipid ratio and concentration. Inclusion of cholesterol in DMPC dramatically enhanced the rate of nanodisk formation, presumably by stabilization of lattice defects which form the main insertion sites for apolipoprotein α-helices. The presence of fully saturated acyl chains with a length of 13 or 14 carbons in phosphatidylcholine allowed the spontaneous vesicle solubilization upon apolipoprotein addition. Nanodisks with C13:0-phosphatidylcholine were significantly smaller with a diameter of 11.7±3.1nm compared to 18.5±5.6nm for DMPC nanodisks determined by transmission electron microscopy. Nanodisk formation was not observed when the phosphatidylcholine vesicles contained acyl chains of 15 or 16 carbons. However, using very high concentrations of lipid and protein (>10mg/ml), 1,2,-dipalmitoyl-sn-glycero-3-phosphocholine nanodisks could be produced spontaneously although the efficiency remained low

    The weaponry technology associated with Clovis and related Early Paleoindians represents the earliest well-defined evidence of humans in Pleistocene North America. We assess the technological diversity of these fluted stone points found at archaeological sites in the western and eastern halves of North America by employing statistical tools used in the quantification of ecological biodiversity. Our results demonstrate that the earliest hunters in the environmentally heterogeneous East used a more diverse set of points than those in the environmentally homogenous West. This and other evidence shows that environmental heterogeneity in the East promoted the relaxation of selective constraints on social learning and increased experimentation with point designs

    Using Cluster Abundances and Peculiar Velocities to Test the Gaussianity of the Cosmological Density Field

    (Abridged) By comparing the frequency of typical events with that of unusual events, one can test whether the cosmological density distribution function is consistent with the normally made assumption of Gaussianity. To this end, we compare the consistency of the tail-inferred (from clusters) and measured values (from large-scale flows) of the rms level of mass fluctuations for two distribution functions: a Gaussian, and a texture (positively-skewed) PDF. Averaging the recent large-scale flow measurements, we find that observations of the rms and the tail at the 10 h^-1 Mpc scale disfavor a texture PDF at ~1.5 sigma in all cases. However, taking only the most recent measurement of the rms, that from Willick et al. (1997b), the comparison disfavors textures for low Omega_0=0.3, and disfavors Gaussian models if Omega_0=1 (again at ~1.5 sigma). Predictions for evolution of high temperature clusters can also be made for the models considered, and strongly disfavor Omega_0=1 in Gaussian models and marginally disfavor Omega_0=1 in texture models.     Statistical Analysis of Paradigmatic Class Richness Supports Greater Paleoindian Projectile-Point Diversity in the Southeast

    Ronald Mason\u27s hypothesis from the 1960s that the southeastern United States possesses greater Paleoindian projectile-point diversity than other regions is regularly cited, and often assumed to be true, but in fact has never been quantitatively tested. Even if valid, however, the evolutionary meaning of this diversity is contested. Point diversity is often linked to Clovis origins, but point diversity could also arise from group fissioning and drift, admixture, adaptation, or multiple founding events, among other possibilities. Before archaeologists can even begin to discuss these scenarios, it is paramount to ensure that what we think we know is representative of reality. To this end, we tested Mason\u27s hypothesis for the first time, using a sample of 1,056 Paleoindian points from eastern North America ami employing paradigmatic classification and rigorous statistical tools used in the quantification of ecological biodiversity. Our first set of analyses, which compared the Southeast to the Northeast, showed that the Southeast did indeed possess significantly greater point-class richness. Although this result was consistent with Mason\u27s hypothesis, our second set of analyses, which compared the Upper Southeast to the Lower Southeast and the Northeast showed that in terms of point-class richness the Upper Southeast \u3e Lower Southeast \u3e Northeast. Given current chronometric evidence, we suggest that this latter result is consistent with the suggestion that the area of the Ohio, Cumberland, and Tennessee River valleys, as well as the mid-Atlantic coastal plain, were possible initial and secondary staging areas for colonizing Paleoindian foragers moving from western to eastern North America

    Meta-analysis of Complex Diseases at Gene Level with Generalized Functional Linear Models

    We developed generalized functional linear models (GFLMs) to perform a meta-analysis of multiple case-control studies to evaluate the relationship of genetic data to dichotomous traits adjusting for covariates. Unlike the previously developed meta-analysis for sequence kernel association tests (MetaSKATs), which are based on mixed-effect models to make the contributions of major gene loci random, GFLMs are fixed models; i.e., genetic effects of multiple genetic variants are fixed. Based on GFLMs, we developed chi-squared-distributed Rao’s efficient score test and likelihood-ratio test (LRT) statistics to test for an association between a complex dichotomous trait and multiple genetic variants. We then performed extensive simulations to evaluate the empirical type I error rates and power performance of the proposed tests. The Rao’s efficient score test statistics of GFLMs are very conservative and have higher power than MetaSKATs when some causal variants are rare and some are common. When the causal variants are all rare [i.e., minor allele frequencies (MAF) < 0.03], the Rao’s efficient score test statistics have similar or slightly lower power than MetaSKATs. The LRT statistics generate accurate type I error rates for homogeneous genetic-effect models and may inflate type I error rates for heterogeneous genetic-effect models owing to the large numbers of degrees of freedom and have similar or slightly higher power than the Rao’s efficient score test statistics. GFLMs were applied to analyze genetic data of 22 gene regions of type 2 diabetes data from a meta-analysis of eight European studies and detected significant association for 18 genes (P < 3.10 × 10−6), tentative association for 2 genes (HHEX and HMGA2; P ≈ 10−5), and no association for 2 genes, while MetaSKATs detected none. In addition, the traditional additive-effect model detects association at gene HHEX. GFLMs and related tests can analyze rare or common variants or a combination of the two and can be useful in whole-genome and whole-exome association studies
