    Real Solving for Positive Dimensional Systems

    Finding one point on each semi-algebraically connected component of a real algebraic variety, or at least deciding if such a variety is empty or not, is a fundamental problem of computational real algebraic geometry. Even though numerous studies have been done on the subject, only a few number of efficient implementations exists. In this paper, we propose a new efficient and practical algorithm for computing such points. By studying the critical points of the restriction to the variety of the distance function to one well chosen point, we show how to provide a set of zero-dimensional systems whose zeroes contain at least one point on each semi-algebraically connected component of the studied variety, without any assumption neither on the variety (smoothness or compactness for example) nor on the system of equations that define it. Once such a result is computed, one can then apply, for each computed zero-dimensional system, any symbolic or numerical algorithm for counting or approximating the solutions. We have made experiments using a set of pure exact methods. The practical efficiency of our method is due to the fact that we do not apply any infinitesimal deformations, conversely to the existing methods based on similar strategy

    Invariants at fixed and arbitrary energy. A unified geometric approach

    Invariants at arbitrary and fixed energy (strongly and weakly conserved quantities) for 2-dimensional Hamiltonian systems are treated in a unified way. This is achieved by utilizing the Jacobi metric geometrization of the dynamics. Using Killing tensors we obtain an integrability condition for quadratic invariants which involves an arbitrary analytic function S(z)S(z). For invariants at arbitrary energy the function S(z)S(z) is a second degree polynomial with real second derivative. The integrability condition then reduces to Darboux's condition for quadratic invariants at arbitrary energy. The four types of classical quadratic invariants for positive definite 2-dimensional Hamiltonians are shown to correspond to certain conformal transformations. We derive the explicit relation between invariants in the physical and Jacobi time gauges. In this way knowledge about the invariant in the physical time gauge enables one to directly write down the components of the corresponding Killing tensor for the Jacobi metric. We also discuss the possibility of searching for linear and quadratic invariants at fixed energy and its connection to the problem of the third integral in galactic dynamics. In our approach linear and quadratic invariants at fixed energy can be found by solving a linear ordinary differential equation of the first or second degree respectively.Comment: Some misprints corrected with respect to the printed versio

    Computation of Real Radical Ideals by Semidefinite Programming and Iterative Methods

    Systems of polynomial equations with approximate real coefficients arise frequently as models in applications in science and engineering. In the case of a system with finitely many real solutions (the 00 dimensional case), an equivalent system generates the so-called real radical ideal of the system. In this case the equivalent real radical system has only real (i.e., no non-real) roots and no multiple roots. Such systems have obvious advantages in applications, including not having to deal with a potentially large number of non-physical complex roots, or with the ill-conditioning associated with roots with multiplicity. There is a corresponding, but more involved, description of the real radical for systems with real manifolds of solutions (the positive dimensional case) with corresponding advantages in applications. The stable and practical computation of real radicals in the approximate case is an important open problem. Theoretical advances and corresponding implemented algorithms are made for this problem. The approach of the thesis, is to use semidefinite programming (SDP) methods from algebraic geometry, and also techniques originating in the geometry of differential equations. The problem of finding the real radical is re-formulated as solving an SDP problem. This approach in the 00 dimensional case, was pioneered by Curto \& Fialkow with breakthroughs in the 00 dimensional case by Lasserre and collaborators. In the positive dimensional case, important contributions have been made of Ma, Wang and Zhi. The real radical corresponds to a generic point lying on the intersection of boundary of the convex cone of semidefinite matrices and a linear affine space associated with the polynomial system. As posed, this problem is not stable, since an arbitrarily small perturbation takes the point to an infeasible one outside the cone. A contribution of the thesis, is to show how to apply facial reduction pioneered by Borwein and Wolkowicz, to this problem. It is regularized by mapping the point to one which is strictly on the interior of another convex region, the minimal face of the cone. Then a strictly feasible point on the minimal face can be computed by accurate iterative methods such as the Douglas-Rachford method. Such a point corresponds to a generic point (max rank solution) of the SDP feasible problem. The regularization is done by solving the auxiliary problem which can be done again by iterative methods. This process is proved to be stable under some assumptions in this thesis as the max rank doesn\u27t change under sufficiently small perturbations. This well-posedness is also reflected in our examples, which are executed much more accurately than by methods based on interior point approaches. For a given polynomial system, and an integer d3˘e0d \u3e 0, Results of Curto \& Fialkow and Lasserre are generalized to give an algorithm for computing the real radical up to degree dd. Using this truncated real radical as input to critical point methods, can lead in many cases to validation of the real radical

    Preconditioners for computing multiple solutions in three-dimensional fluid topology optimization

    Topology optimization problems generally support multiple local minima, and real-world applications are typically three-dimensional. In previous work [I. P. A. Papadopoulos, P. E. Farrell, and T. M. Surowiec, Computing multiple solutions of topology optimization problems, SIAM Journal on Scientific Computing, (2021)], the authors developed the deflated barrier method, an algorithm that can systematically compute multiple solutions of topology optimization problems. In this work we develop preconditioners for the linear systems arising in the application of this method to Stokes flow, making it practical for use in three dimensions. In particular, we develop a nested block preconditioning approach which reduces the linear systems to solving two symmetric positive-definite matrices and an augmented momentum block. An augmented Lagrangian term is used to control the innermost Schur complement and we apply a geometric multigrid method with a kernel-capturing relaxation method for the augmented momentum block. We present multiple solutions in three-dimensional examples computed using the proposed iterative solver

    Solving Zero-dimensional Polynomial Systems through the Rational Univariate Representation

    This paper is devoted to the {\it resolution} of zero-dimensional systems in K[X1,…Xn]K[X_1,\ldots X_n], where KK is a field of characteristic zero (or strictly positive under some conditions). We give a new definition for {\rm solving zero-dimensional systems} by introducing the {\it Univariate Representation} of their roots. We show by this way that the solutions of any zero-dimensional system of polynomials can be expressed through a special kind of univariate representation ({\it Rational Univariate Representation}): f(T)=0X1=g1(T)g(T)⋮Xn=gn(T)g(T) \begin{array}{c} f(T)=0 \\ X_1=\frac{g_1(T)}{g(T)} \\ \vdots \\ X_n=\frac{g_n(T)}{g(T)} \\ \end{array} where (f,g,g1,…,gn)(f,g,g_1,\ldots ,g_n) are polynomials of K[X1,…,Xn]K[X_1,\ldots ,X_n], without loosing geometrical information (multiplicities, real roots).     Numerical algebraic geometry for model selection and its application to the life sciences

    Researchers working with mathematical models are often confronted by the related problems of parameter estimation, model validation, and model selection. These are all optimization problems, well-known to be challenging due to non-linearity, non-convexity and multiple local optima. Furthermore, the challenges are compounded when only partial data is available. Here, we consider polynomial models (e.g., mass-action chemical reaction networks at steady state) and describe a framework for their analysis based on optimization using numerical algebraic geometry. Specifically, we use probability-one polynomial homotopy continuation methods to compute all critical points of the objective function, then filter to recover the global optima. Our approach exploits the geometric structures relating models and data, and we demonstrate its utility on examples from cell signaling, synthetic biology, and epidemiology.Comment: References added, additional clarification
