Simplified amino acid alphabets based on deviation of conditional probability from random background
The primitive data for deducing the Miyazawa-Jernigan contact energy or
BLOSUM score matrix consists of pair frequency counts. Each amino acid
corresponds to a conditional probability distribution. Based on the deviation
of such conditional probability from random background, a scheme for reduction
of amino acid alphabet is proposed. It is observed that evident discrepancy
exists between reduced alphabets obtained from raw data of the
Miyazawa-Jernigan's and BLOSUM's residue pair counts. Taking homologous
sequence database SCOP40 as a test set, we detect homology with the obtained
coarse-grained substitution matrices. It is verified that the reduced alphabets
obtained well preserve information contained in the original 20-letter

Low-energy expansion formula for one-dimensional Fokker-Planck and Schr\"odinger equations with asymptotically periodic potentials
We consider one-dimensional Fokker-Planck and Schr\"odinger equations with a
potential which approaches a periodic function at spatial infinity. We extend
the low-energy expansion method, which was introduced in previous papers, to be
applicable to such asymptotically periodic cases. Using this method, we study

Interplay of the Chiral and Large N_c Limits in pi N Scattering
Light-quark hadronic physics admits two useful systematic expansions, the
chiral and 1/N_c expansions. Their respective limits do not commute, making
such cases where both expansions may be considered to be especially
interesting. We first study pi N scattering lengths, showing that (as expected
for such soft-pion quantities) the chiral expansion converges more rapidly than
the 1/N_c expansion, although the latter nevertheless continues to hold. We
also study the Adler-Weisberger and Goldberger-Miyazawa-Oehme sum rules of pi N
scattering, finding that both fail if the large N_c limit is taken prior to the
