Learning Bounded Treewidth Bayesian Networks with Thousands of Variables
We present a method for learning treewidth-bounded Bayesian networks from
data sets containing thousands of variables. Bounding the treewidth of a
Bayesian greatly reduces the complexity of inferences. Yet, being a global
property of the graph, it considerably increases the difficulty of the learning
process. We propose a novel algorithm for this task, able to scale to large
domains and large treewidths. Our novel approach consistently outperforms the
state of the art on data sets with up to ten thousand variables
Learning Bayesian Networks with Thousands of Variables
Abstract We present a method for learning Bayesian networks from data sets containing thousands of variables without the need for structure constraints. Our approach is made of two parts. The first is a novel algorithm that effectively explores the space of possible parent sets of a node. It guides the exploration towards the most promising parent sets on the basis of an approximated score function that is computed in constant time. The second part is an improvement of an existing ordering-based algorithm for structure optimization. The new algorithm provably achieves a higher score compared to its original formulation. Our novel approach consistently outperforms the state of the art on very large data sets
Learning Large-Scale Bayesian Networks with the sparsebn Package
Learning graphical models from data is an important problem with wide
applications, ranging from genomics to the social sciences. Nowadays datasets
often have upwards of thousands---sometimes tens or hundreds of thousands---of
variables and far fewer samples. To meet this challenge, we have developed a
new R package called sparsebn for learning the structure of large, sparse
graphical models with a focus on Bayesian networks. While there are many
existing software packages for this task, this package focuses on the unique
setting of learning large networks from high-dimensional data, possibly with
interventions. As such, the methods provided place a premium on scalability and
consistency in a high-dimensional setting. Furthermore, in the presence of
interventions, the methods implemented here achieve the goal of learning a
causal network from data. Additionally, the sparsebn package is fully

Selection of important variables by statistical learning in genome-wide association analysis
Genetic analysis of complex diseases demands novel analytical methods to interpret data collected on thousands of variables by genome-wide association studies. The complexity of such analysis is multiplied when one has to consider interaction effects, be they among the genetic variations (G × G) or with environment risk factors (G × E). Several statistical learning methods seem quite promising in this context. Herein we consider applications of two such methods, random forest and Bayesian networks, to the simulated dataset for Genetic Analysis Workshop 16 Problem 3. Our evaluation study showed that an iterative search based on the random forest approach has the potential in selecting important variables, while Bayesian networks can capture some of the underlying causal relationships
