    Bovine tuberculosis visible lesions in cattle culled during herd breakdowns: the effects of individual characteristics, trade movement and co-infection

    Publication history: Accepted - 14 December 2017; Published online - 29 December 2017.Background: Bovine tuberculosis (bTB), caused by Mycobacterium bovis, remains a significant problem for livestock industries in many countries worldwide including Northern Ireland, where a test and slaughter regime has utilised the Single Intradermal Comparative Cervical Tuberculin (SICCT) test since 1959. We investigated the variation in post-mortem confirmation based on bTB visible lesion (VL) presence during herd breakdowns using two model suites. We investigated animal-level characteristics, while controlling for herd-level factors and clustering. We were interested in potential impacts of concurrent infection, and therefore we assessed whether animals with evidence of liver fluke infection (Fasciola hepatica; post-mortem inspection), M. avium reactors (animals with negative M. bovis-avium (b-a) tuberculin reactions) or Bovine Viral Diarrhoea Virus (BVDV; RT-PCR tested) were associated with bTB confirmation. Results: The dataset included 6242 animals removed during the 14 month study period (2013–2015). bTB-VL presence was significantly increased in animals with greater b-a reaction size at the disclosing SICCT test (e.g. b-a = 5- 9 mm vs. b-a = 0 mm, adjusted Odds ratio (aOR): 14.57; p < 0.001). M. avium reactor animals (b-a < 0) were also significantly more likely to disclose VL than non-reactor animals (b-a = 0; aOR: 2.29; p = 0.023). Animals had a greater probability of exhibiting lesions with the increasing number of herds it had resided within (movement; logherds: aOR: 2.27–2.42; p < 0.001), if it had an inconclusive penultimate test result (aOR: 2.84–3.89; p < 0.001), and with increasing time between tests (log-time; aOR: 1.23; p = 0.003). Animals were less likely to have VL if they were a dairy breed (aOR: 0.79; p = 0.015) or in an older age-class (e.g. age-quartile 2 vs. 4; aOR: 0.65; p < 0.001). Liver fluke or BVDV variables were not retained in either multivariable model as they were non-significantly associated with bTB-VL status (p > 0.1). Conclusions: Our results suggest that neither co-infection of liver fluke nor BVDV had a significant effect on the presence of VLs in this high-risk cohort. M. avium tuberculin reactors had a significantly increased risk of disclosing with a bTB lesion, which could be related to the impact of co-infection with M. avium subsp. paratuberculosis (MAP) affecting the performance of the SICCT however further research in this area is required.     Assessment of water-limited winter wheat yield potential at spatially contrasting sites in Ireland using a simple growth and development model

    Publication history: Published online - 19 September 2017Although Irish winter wheat yields are among the highest globally, increases in the profitability of this crop are required to maintain its economic viability. However, in order to determine if efforts to further increase Irish wheat yields are likely to be successful, an accurate estimation of the yield potential is required for different regions within Ireland. A winter wheat yield potential model (WWYPM) was developed, which estimates the maximum water-limited yield achievable, within the confines of current genetic resources and technologies, using parameters for winter wheat growth and development observed recently in Ireland and a minor amount of daily meteorological input (maximum and minimum daily temperature, total daily rainfall and total daily incident radiation). The WWYPM is composed of three processes: (i) an estimation of potential green area index, (ii) an estimation of light interception and biomass accumulation and (iii) an estimation of biomass partitioning to grain yield. Model validation indicated that WWYPM estimations of water-limited yield potential (YPw) were significantly related to maximum yields recorded in variety evaluation trials as well as regional average and maximum farm yields, reflecting the model’s sensitivity to alterations in the climatic environment with spatial and seasonal variations. Simulations of YPw for long-term average weather data at 12 sites located at spatially contrasting regions of Ireland indicated that the typical YPw varied between 15.6 and 17.9 t/ha, with a mean of 16.7 t/ha at 15% moisture content. These results indicate that the majority of sites in Ireland have the potential to grow high-yielding crops of winter wheat when the effects of very high rainfall and other stresses such as disease incidence and nutrient deficits are not considered.Funding for this study was provided by the Department of Agriculture, Food and the Marine, Ireland

    Genetic diversity of ruminant Pestivirus strains collected in Northern Ireland between 1999 and 2011 and the role of live ruminant imports

    Background: The genus pestivirus within the family Flaviviridae includes bovine viral diarrhoea virus (BVDV) types 1 and 2, border disease virus (BDV) and classical swine fever virus. The two recognised genotypes of BVDV are divided into subtypes based on phylogenetic analysis, namely a-p for BVDV-1 and a-c for BVDV-2. Methods: Three studies were conducted to investigate the phylogenetic diversity of pestiviruses present in Northern Ireland. Firstly, pestiviruses in 152 serum samples that had previously tested positive for BVDV between 1999 and 2008 were genotyped with a RT-PCR assay. Secondly, the genetic heterogeneity of pestiviruses from 91 serum samples collected between 2008 and 2011 was investigated by phylogenetic analysis of a 288 base pair portion of the 5’ untranslated region (UTR). Finally, blood samples from 839 bovine and 4,437 ovine animals imported in 2010 and 2011 were tested for pestiviral RNA. Analysis of animal movement data alongside the phylogenetic analysis of the strains was carried out to identify any links between isolates and animal movement. Results: No BVDV-2 strains were detected. All of the 152 samples in the first study were genotyped as BVDV-1. Phylogenetic analysis indicated that the predominant subtype circulating was BVDV-1a (86 samples out of 91). The remaining five samples clustered close to reference strains in subtype BVDV-1b. Out of the imported animals, 18 bovine samples tested positive and 8 inconclusive (Ct ≥36), while all ovine samples were negative. Eight sequences were obtained and were defined as BVDV-1b. Analysis of movement data between herds failed to find links between herds where BVDV-1b was detected. Conclusion: Given that only BVDV-1a was detected in samples collected between 1968 and 1999, this study suggests that at least one new subtype has been introduced to Northern Ireland between 1999 and 2011 and highlights the potential for importation of cattle to introduce new strains.     Evidence of non-extractable florfenicol residues: The development and validation of a confirmatory method for total florfenicol content in kidney by UPLC-MS/MS

    Publication history: Accepted - 27 March 2016; Published online - 20 May 2016.The parent compound florfenicol (FF) is a broad-spectrum antibacterial compound licensed in the UK for use in cattle, pigs and the aquaculture industry. The analysis of porcine tissues in this study demonstrates that significant amounts of solvent non-extractable FF-related residues are present in incurred tissues (kidney and muscle) from treated animals. The results indicate that methods based on solvent extraction alone may carry a significant risk of reporting false-negative results. The use of a strong acid hydrolysis step prior to solvent extraction of tissue samples is necessary for an accurate estimate of the total tissue FF content. A robust and sensitive method for the determination of total FF residue content in kidney samples by ultra-performance liquid chromatography-tandem mass spectrometry (UPLC-MS/MS) has been developed and validated. This method covers the synthetic amphenicol drug FF and its metabolites, measured as the marker residue florfenicol amine (FFA) as per Commission Regulation (EU) No. 37/2010. Non-extractable and intermediate metabolites are converted to the hydrolysis product FFA, and then partitioned into ethyl acetate. Extracts are solvent exchanged prior to a dispersive solid-phase extraction step, then analysed using an alkaline reverse-phase gradient separation by UPLC-MS/MS. The method was validated around the maximum residue levels (MRLs) set out in Regulation (EU) No. 37/2010 for bovine kidney in accordance with Commission Decision No. 2002/657/EC. The following method performance characteristics were assessed during a single laboratory validation study: selectivity, specificity, sensitivity, linearity, matrix effects, accuracy and precision (decision limit (CCα) and detection capability (CCβ) were determined)

    Small Non-coding RNA Expression Following Respiratory Syncytial Virus or Measles Virus Infection of Neuronal Cells

    Publication history: Accepted - 3 August 2021; Published - 3 September 2021.Respiratory syncytial virus (RSV) or measles virus (MeV) infection modifies host responses through small non-coding RNA (sncRNA) expression. We show that RSV or MeV infection of neuronal cells induces sncRNAs including various microRNAs and transfer RNA fragments (tRFs). We show that these tRFs originate from select tRNAs (GCC and CAC for glycine, CTT and AAC for Valine, and CCC and TTT for Lysine). Some of the tRNAs are rarely used by RSV or MeV as indicated by relative synonymous codon usage indices suggesting selective cleavage of the tRNAs occurs in infected neuronal cells.     The effect of creep feed intake and starter diet allowance on piglets’ gut structure and growth performance after weaning

    Publication history: Accepted - 18 June 2018; Published - 7 September 2018.Diets offered to lactating and weaned piglets are the most expensive diets within pig production; however, the effect of these diets on lifetime pig performance is inconsistent. The objective of the current study was to investigate the impact of creep feed consumption during lactation and different starter diet allowances on piglets' gut structure and lifetime growth performance. In total, 320 pigs and 80 pigs (Landrace × Large White) were used after weaning in a 2 × 2 factorial arrangement to study growth performance and gut structure, respectively. At weaning, piglets that ate creep feed and piglets that were not offered creep feed during lactation were allocated to 2 kg/pig [low level (LL)] or 6 kg/pig [high level (HL)] of starter 1 diet (16.5 MJ DE/kg, 22.5% CP, and 1.7% total Lys) allowance. At weaning and at 1 and 3 wk after weaning, 8 piglets per treatment were sacrificed, and their small intestine morphology was evaluated (villus height and crypt depth). Piglets that ate creep feed had increased feed intake during the first week after weaning (P 0.05). Piglets that were fed HL after weaning had higher ADG and BW from weaning to 16 wk after weaning (both P < 0.05) and had lower feed conversion ratio (FCR) from weaning to 6 wk after weaning (P < 0.05). Piglets fed HL after weaning also had higher villi height and greater crypt depth than LL piglets at 3 wk after weaning (both P < 0.05). Creep feed consumption during lactation increases feed intake early after weaning, suggesting an improved capacity of piglets to cope with weaning, but did not influence their growth performance. Offering piglets 6 kg of starter diet enhances piglets' growth performance during the growing and finishing phase, probably by improving gut structure after weaning
