In fact, manyresearches on morphology of sea cucumbers had been carried out in Malaysia butthe systematics information of this marine-dwelling organism is still problematicand limited. Accordingly, this study was done to verifu the species presence anddistribution of sea cucumbers (Echinodermata: Holothuroidea) in severalpopulations of Malaysia and subsequently to study the genetic relationships betweenthe selected local species using non-protein coding region represented by 165ribosomal mitochondrial DNA (mtDNA) gene and two protein coding regionsnamely cytochrome c oxidase I (COD and cytochrome b (cyt-b) mtDNA genes. Fivegenera were selected namely Holothuria, Stichopus, Bohadschia and Actinopygafrom order Aspidochirotida; and genus Molpadia from order Molpadiida. Basefrequencies and genetic distances based on Kimura-2 parameter model werecalculated prior to phylogenetic tree reconstruction in order to test the geneticvariation between and among partial sequences of the selected mtDNA genesincluding the corresponding sequences and outgroups from the GenBank. Basically,the results showed that the phylogenetic inferences based on the COI gene and 165ribosomal mtDNA genes were unclear and incompletely resolved. While COI genehas had successfully resolved the classification of sea cucumbers at species levelwith an uncertainty at genus level, high bootstrap values and the consistentclustering of 165 ribosomal mtDNA gene sequences caused Molpadia, Stichopus,Bohadschia and Actinopyga monophyletic. Apart from that, the relationship ofActinopyga with the other genera was unclarified and Stichopus was positioned assister taxon to Molpadia. However, further molecular studies based on cyt-b mtDNAgene need to be done as the current findings produced negative results.
