M o r e o v e r,  t h e  P C R  t e c h n i q u e  n e ed s  p r i m e r s  t h a t  w e  c a n  s e t  a s  t h e  s t a r t i n g  a n d  en d i n g  n o d e s  i n  a  d i r e c t e d  g r a p h  b e f o r e  o b t a i n i n g  t h e  p a t h s  o f  t h e  a mp l i f i e d  D N A s t r a n d s ,  o n l y  i n c l u d i n g  t h e  s t a r t i n g  a n d  e n d i n g  n o d e s . O v e r a l l ,  my  f o u r  p r o p o s e d  mo l e c u l a r  c o mp u t a t i o n a l  a l g o r i t h ms  a n d  e x p e r i m e n t a t i o n s  w e r e  d e s i g n e d  a n d  c r e a t ed  f r o m my  o w n  n o v e l  i d e a s  o f  u s i n g  t h e  a b o v e  me t h o d s  a n d  t e c h n i q u e s .  I n  C h ap t e r  1 ,  I  i n t r o d u c e  e a c h  o f  t h e  f o u r  p r o p o s e d  mo l e c u l a r  c o mp u t a t i o n a l  a l g o r i t h ms  w i t h  t h e i r  r e s e a r c h  mo t i v a t i o n s ,  b a c k g r o u n d s ,  p u r p o s e s ,  n o v e l t i e s ,  a n d  a v a i l a b i l i t i e s  f o r  b e t t e r  u n d e r s t an d i n g  m y  s t u d i e s .  I n  C h ap t e r s  2  a n d  3 ,  n an o s c a l e  mo l e c u l a r  b i o l o g y  i s  ex p l a i n e d  i n  g e n e r a l  t e r ms ,  a n d  mo l e c u l a r  e n g i n e e r i n g  e x p e r i me n t s ,  i n s t r u m e n t a t i o n ,  a n d  m a n i p u l a t i o n s  a r e  d e t a i l e d  i n  o r d e r  t o  f i n a l l y  d e t e r mi n e  t he  mo l e c u l a r  c o m p u t a t i o n a l  e x p e r i m e n t a l  m e t h o d s  f o r  e a c h  o f  t h e  f o u r  p r o p o s ed  mo l e c u l a r  co mp u t a t i o n a l  a l g o r i t h ms  a d d r e s s e d  i n  C h a p t e r s  4 ,  5 ,  6 ,  a n d  7 .  T h e s e  n o t e s  e x p l a i n  t h e  mo l e c u l a r  e n g i n e e r i n g  e x p e r i m e n t a l  b a c k g r o u n d s  a n d  r e s u l t s  f o r  i n t e r d i s c i p l i n a r y  a p p r o a c h e s  a n d  d e s i g n i n g  mo l e c u l a r  c o m p u t a t i o n a l  a l g o r i t h m s  an d  ex p e r i me n t a t i o n s .  I n  C h a p t e r  4 ,  a  mo l e c u l a r  c o mp u t a t i o n a l  a l g o r i t h m ( t e r me d  a  j o b - sh o p  D N A - b a s e d  a l g o r i t h m )  i s  d e s c r i b e d  a n d  i n c l u d e s  a  me t h o d  o f  j o b - s h o p  s ch e d u l i n g ,  w h i c h  h a s  b e en  i n t e g r a t ed  w i t h  my  p r o p o s e d  a d a p t e d  mo l e c u l a r  c o mp u t a t i o n a l  a l g o r i t h m.  T h i s  a l g o r i t h m i n c l u d e s  i t s  o w n  d e s i g n e d  e x p e r i m e n t a t i o n  a n d  i s  u s e d  t o  mi n i mi z e  t h e  ma x i m u m p r o d u c t i o n  c o mp l e t i o n  t i m e ;  t h i s  i s  o n e  i n t r a c t ab l e  p r o b l e m  i n  t h e  f i e l d  o f  ma n ag e me n t  en g i n e e r i n g .  I  a p p l i e d  t h e  sp e c i f i c  D N A mo l e c u l e  f e a t u r e s  t o  t h i s  j o b - sh o p  s c h ed u l i n g  p r o b l e m t o  d i s t i n g u i sh  f e a s i b l e  f r o m  u n f e a s i b l e  s ch e d u l e s  i n  o r d e r  t o  d e t e c t  t h e  m o s t  m i n i mi z e d  s c h ed u l e  o f  t h e  m a x i mu m p r o d u c t i o n  co mp l e t i o n  t i me .  H e r e ,  t h e  f e a s i b l e  s c h ed u l e s  c o r r e s p o n d  t o  a cy c l i c  d i r e c t i o n s  ( l i n e a r  t y p e s  o f  D N A ) ,  an d  t h e  u n f e a s i b l e  s c h ed u l e s  c o r r e s p o n d  t o  cy c l i c  d i r e c t i o n s  ( c i r c u l a r  t y p e s  o f  D N A ) .  M o r e o v e r,  i n  C h a p t e r  4 ,  I  s h o w  t h a t  t h i s  a l g o r i t h m w o r k s  b e t t e r  w h e n  c o mp a r e d  t o  t h e  r e c e n t  h e u r i s t i c  a l g o r i t h m.  T h e  t i me  c o mp l ex i t y  o f  t h i s  a l g o r i t h m i s  O ( m n )  w h e r e  m  i s  t h e  n u mb e r  o f  m a c h i n e s  a n d  n  i s  t h e  n u mb e r  o f  j o b s ,  c o m p a r ed  t o  t h e  t i me  c o mp l e x i t y  o f  t h e  r e c e n t  h e u r i s t i c  a l g o r i t h m t h a t  i s  O ( ( n v m a x ) 2 )  [ A g n e t i s  2 0 1 0 ]  w h e r e  v m a x  i s  t h e  ma x i m u m nu mb e r  o f  m a c h i n e s  t h a t  a r e  n e c e s s a r y  i n  e a c h  j o b .  I n  C h ap t e r  5 ,  a n o t h e r  mo l e c u l a r  c o m p u t a t i o n a l  a l g o r i t h m ( t e r m e d  a  f u z z y  D N A - b a s e d  a l g o r i t h m )  i s  p r e s e n t e d  a n d  i n c l u d e s  f u z zy - b a s e d  me t h o d s ,  w h i ch  h a v e  b e en  i n t e g r a t e d  w i t h  my  p r o p o s e d  a d a p t e d  mo l e c u l a r  co mp u t a t i o n a l  a l g o r i t h m.  T h i s  a l g o r i t h m  i n c l u d e s  i t s  o wn  d e s i g n ed  e x p e r i m e n t a t i o n .  I  f o c u s  o n  t h e  sy s t e m a t i c  p r o d u c t i o n  p r o b l e m o f  h o w  t o  i d e n t i f y  co h e s i v e  s u b s e t s  o f  w o r k f o r c e s  i n  4 p r o d u c t i o n  c a s e s ;  t h i s  i s  a n o t h e r  i n t r a c t a b l e  p r o b l e m i n  t h e  f i e l d  o f  ma n a g e m e n t  e n g i n e e r i n g .  Wi t h  r e g a r d  t o  r e a s o n i n g  i n  i d e n t i f y i n g  c o h e s i v e  s u b s e t s  o f  w o r k f o r c e s ,  I  sh o w  t h e  e f f i c i e n cy  o f  u s i n g  t h i s  a l g o r i t h m. T h i s  a l g o r i t h m  i n c l u d e s  i t s  o w n  d e s i g n ed  e x p e r i me n t a t i on  a n d  i s  u s e d  f o r  h i e r a r c h i c a l l y  s t r u c t u r i n g  c o n t e x t u a l  e l e me n t s  i n  s i t u a t i o n s  i n v o l v i n g  c o mp l e x  i s s u e s ;  t h i s  a l so  i s  a n o t h e r  i n t r a c t a b l e  p r o b l e m i n  t h e  f i e l d  o f  m a n a g e m e n t  e n g i n e e r i n g . T h i s  a l g o r i t h m  i n c l u d e s  i t s  o w n  d e s i g n e d  e x p e r i me n t a t i o n  a n d  i s  u s e d  t o  r e so l v e  t h e  l o w e r  a p p r o x i ma t i o n s  o f  d e c i s i o n  c l a s s e s  a n d  mi n i mi z e  d e c i s i o n  r u l e s ;  t h i s ,  a g a i n ,  i s  y e t  a n o t h e r  i n t r a c t a b l e  p r o b l e m i n  t h e  f i e l d  o f  ma n a g e m e n t  e n g i n e e r i n g .
