Abstract | 1 Molecular mechanism of post-transcriptional regulation of target mRNAs by CLUH  Abstract Although mitochondria possess their own DNA, they are able to synthesize only a small fraction of their proteome and more than 98% of mitochondrial proteins are encoded in the nucleus. This mito-nuclear communication is tightly regulated at transcriptional, post-transcriptional and post-translational levels to ensure proper maintenance of mitochondrial homeostasis. At post-transcriptional level it’s being regulated by a group of specialized proteins called RNA binding proteins (RBPs). These RBPs regulate various crucial processes throughout the life cycle of mRNA including nuclear export, stability, localized translation and degradation. One such RBP that specifically binds mRNAs encoding mitochondrial proteins is the Clustered mitochondrial homologue (CLUH), that earned its name due to an evolutionary conserved phenotype observed upon its absence across different species from Dictyostelium disodium up to Homo sapiens i.e. clustering of mitochondria near the nucleus. CLUH controls the stability and regulates the translation of target mRNAs. To understand the molecular mechanism of how and why does CLUH interact only with this subset of mRNAs, it is of paramount importance to delineate putative conserved RNA recognition elements (RRE) on these target mRNAs and the CLUH RNA binding domain(s) (RBD). Additionally, elucidating whether or not the interaction is direct or mediated by some other proteins, along with information regarding the structure and functional oligomeric state of CLUH will provide valuable insights into the molecular function of CLUH. To this purpose in vitro synthesized biotinylated mRNA fragments covering different regions of each target mRNA were used in pull-down assays using anti-CLUH specific antibodies in HeLa cells. These experiments have revealed CLUH binds 3´UTR region of target mRNAs, which potentially harbors the CLUH RREs. To identify the putative RBD in CLUH, deletion construct of CLUH lacking the main annotated domains were generated and used to reconstitute RNA-binding activity in CLUH-deficient HeLa cells. This assay has shown that tetra-tricopeptide domains (TPRs) are responsible for binding of CLUH to its target mRNAs. Negative staining of purified CLUH particles from HEK293T cells revealed that CLUH exists as a dimer which was validated by size exclusion chromatography (SEC) and native gel results. This study will help to uncover the molecular mechanism of CLUH function and further define the portfolio of CLUH-target mRNAs, that might be conserved among other RBPs involved in various diseases hence will potentially yield information with therapeutic potential.  Zusammenfassung | 2 Zusammenfassungen Obwohl Mitochondrien ihre eigene DNA besitzen, können sie nur einen kleinen Bruchteil ihres Proteoms synthetisieren und mehr als 98 % der mitochondrialen Proteine sind im Zellkern kodiert. Diese mito-nukleäre Kommunikation wird auf Transkriptions-, Posttranskriptions- und Posttranslationsebene streng reguliert, um eine ordnungsgemäße Aufrechterhaltung der mitochondrialen Homöostase sicherzustellen. Auf posttranskriptioneller Ebene wird es durch eine Gruppe spezialisierter Proteine reguliert, die als RNA-Bindungsproteine (RBPs) bezeichnet werden. Diese RBPs regulieren viele entscheidende Prozesse während des gesamten Lebenszyklus von mRNA, einschließlich Kernexport, Stabilität, lokalisierte Translation und Abbau. Ein solches RBP, das spezifisch mRNAs bindet, die mitochondriale Proteine kodieren, ist Clustered mitochondrial homolog (CLUH), das seinen Namen aufgrund eines evolutionär konservierten Phänotyps erhielt, der bei seiner Abwesenheit bei verschiedenen Arten von Dictyostelium Dinatrium bis hin zu Homo sapiens beobachtet wurde, d. h. einer Ansammlung von Mitochondrien in der Nähe des Kerns. CLUH kontrolliert die Stabilität und reguliert die Translation von Ziel-mRNAs. Um den molekularen Mechanismus zu verstehen, wie und warum CLUH nur mit dieser Untergruppe von mRNAs interagiert, ist es von größter Bedeutung, die konservierten RNA-Erkennungselemente (RRE) (falls vorhanden) auf diesen Ziel-mRNAs und der mutmaßlichen CLUH-RNA-Bindungsdomäne ( s) (RBD). Darüber hinaus wird die Aufklärung, ob die Wechselwirkung direkt ist oder durch einige andere Proteine vermittelt wird, zusammen mit Informationen über die Struktur und den funktionellen oligomeren Zustand von CLUH wertvolle Einblicke in die molekulare Funktion von CLUH liefern. Zu diesem Zweck wurden in vitro synthetisierte biotinylierte mRNA-Fragmente, die verschiedene Regionen jeder Ziel-mRNA abdecken, in Pull-down-Assays unter Verwendung von Anti-CLUH-spezifischen Antikörpern in HeLa-Zellen verwendet. Diese Experimente haben gezeigt, dass CLUH an die 3´UTR-Region von Ziel-mRNAs bindet, die möglicherweise die CLUH-RREs beherbergt. Um die mutmaßliche RBD in CLUH zu identifizieren, wurden Deletionskonstrukte von CLUH, denen die annotierten Hauptdomänen fehlen, erzeugt und verwendet, um die RNA-Bindungsaktivität in CLUH-defizienten HeLa-Zellen wiederherzustellen. Dieser Assay hat gezeigt, dass Tetra-Tricopeptid-Domänen (TPRs) für die Bindung von CLUH an seine Ziel-mRNAs verantwortlich sind. Eine negative Färbung gereinigter CLUH-Partikel aus HEK293T-Zellen zeigte, dass CLUH als Dimer vorliegt, was durch Größenausschlusschromatographie (SEC) und native Gelergebnisse validiert wurde. Diese Studie wird dazu beitragen, den molekularen Mechanismus der CLUH-Funktion aufzudecken und das Portfolio von CLUH-Ziel-mRNAs weiter zu definieren, die unter anderen RBPs, die an verschiedenen Krankheiten beteiligt sind, konserviert sein könnten, und somit möglicherweise Informationen mit therapeutischem Potenzial liefern werden.
