Computational modeling to elucidate molecular mechanisms of epigenetic memory
How do mammalian cells that share the same genome exist in notably distinct
phenotypes, exhibiting differences in morphology, gene expression patterns, and
epigenetic chromatin statuses? Furthermore how do cells of different phenotypes
differentiate reproducibly from a single fertilized egg? These are fundamental
problems in developmental biology. Epigenetic histone modifications play an
important role in the maintenance of different cell phenotypes. The exact
molecular mechanism for inheritance of the modification patterns over cell
generations remains elusive. The complexity comes partly from the number of
molecular species and the broad time scales involved. In recent years
mathematical modeling has made significant contributions on elucidating the
molecular mechanisms of DNA methylation and histone covalent modification
inheritance. We will pedagogically introduce the typical procedure and some
technical details of performing a mathematical modeling study, and discuss

A preliminary transcriptomic approach to elucidate post harvest ripening of plum fruit
The aim of the present study was to dissect common and/or diverse mechanisms regulating plum (Prunus salicina) fruit ripening in genotypes characterized by different patterns of ethylene production. Fruit of an ethylenesuppressed cultivar ('Shiro') and a cultivar characterized by the typical increase of ethylene production during fruit ripening ('Santa Rosa') were harvested at commercial maturity stage and allowed to further ripen at room temperature (23°C) up to 4 days. While non-detectable amounts of ethylene were recorded in 'Shiro' fruit, a typical climacteric behavior was observed in 'Santa Rosa' plums. For comparative purposes, the peach microarray μPEACH 1.0 containing 4,806 oligonucleotides corresponding to an equal number of genes expressed in peach fruit was employed for transcript profiling during postharvest ripening of both cultivars. Intriguingly, transcript levels of genes involved in ethylene biosynthesis, primarily 1-aminocyclopropane-1-carboxylate synthase, appeared to increase during the progress of 'Shiro' fruit ripening, following the same pattern as in 'Santa Rosa' plums. These data suggest that an induction of the ethylene biosynthetic pathway is present also in plum cultivars in which the burst of ethylene is not detectable. Expression levels of other genes implicated in auxin metabolism, antioxidant system and stress response followed the same pattern in both cultivars. Suppression of Octahedral Tilts and Associated Changes of Electronic Properties at Epitaxial Oxide Heterostructure Interfaces
Epitaxial oxide interfaces with broken translational symmetry have emerged as
a central paradigm behind the novel behaviors of oxide superlattices. Here, we
use scanning transmission electron microscopy to demonstrate a direct,
quantitative unit-cell-by-unit-cell mapping of lattice parameters and oxygen
octahedral rotations across the BiFeO3-La0.7Sr0.3MnO3 interface to elucidate
how the change of crystal symmetry is accommodated. Combined with low-loss
electron energy loss spectroscopy imaging, we demonstrate a mesoscopic
antiferrodistortive phase transition and elucidate associated changes in
electronic properties in a thin layer directly adjacent to the interface
Analysis of spatial patterns in buildings (access analysis) as an insight into social structure: examples from the Scottish Atlantic Iron Age
Clearly the pattern of space in buildings can be expected to relate to the way that buildings are used to structure and reproduce social relations. As an archaeologist, wishing to infer social structure by its reflection in the building pattern, one may hope the relation may be reasonably direct. Here the formal geometrical method of spatial analysis is used to elucidate the pattern in a distinctive kind of prehistoric settlement form, and thence to elucidate the social structure which both produced it and was structured by it
