    Patterns of change in regulatory modules of chemical reaction systems induced by network modification

    反応ネットワークの構造変化による摂動応答変化を解析する. 京都大学プレスリリース. 2024-02-02.Cellular functions are realized through the dynamics of chemical reaction networks formed by thousands of chemical reactions. Numerical studies have empirically demonstrated that small differences in network structures among species or tissues can cause substantial changes in dynamics. However, a general principle for behavior changes in response to network structure modifications is not known. The chemical reaction system possesses substructures called buffering structures, which are characterized by a certain topological index being zero. It was proven that the steady-state response to modulation of reaction parameters inside a buffering structure is localized in the buffering structure. In this study, we developed a method to systematically identify the loss or creation of buffering structures induced by the addition of a single degradation reaction from network structure alone. This makes it possible to predict the qualitative and macroscopic changes in regulation that will be caused by the network modification. This method was applied to two reaction systems: the central metabolic system and the mitogen-activated protein kinases signal transduction system. Our method enables identification of reactions that are important for biological functions in living systems

    Presence of 3d Quadrupole Moment in LaTiO3 Studied by 47,49Ti NMR

    Ti NMR spectra of LaTiO3 are reexamined and the orbital state of this compound is discussed. The NMR spectra of LaTiO3 taken at 1.5 K under zero external field indicate a large nuclear quadrupole splitting. This splitting is ascribed to the presence of the rather large quadrupole moment of 3d electrons at Ti sites, suggesting that the orbital liquid model proposed for LaTiO3 is inappropriate. The NMR spectra are well explained by the orbital ordering model expressed approximately as 1/3(dxy+dyz+dzx)1/\sqrt{3}(d_{xy}+d_{yz}+d_{zx}) originating from a crystal field effect.     Seasonal migration of sika deer in the Oku-Chichibu Mountains, central Japan

    Movements and seasonal home ranges of 6 GPS collared sika deer were investigated at the Oku-Chichibu Mountains, central Honshu, from April 2009 to March 2010. All deer migrated between discrete summer and winter home ranges. The linear migration distance ranged from 2.5 to 31.9 km. Mean elevation during the summer and the winter ranged from 980 to 1,782 m, and from 1,204 to 1,723 m, respectively. Two deer were upward migrants and 4 deer were downward migrants. Taking into consideration of the relatively small snow accumulation in the summer home range, the possibility of autumn migration to avoid deep snow is low. The percentage of steep slope in the winter home range was higher than that in the summer. Bamboo grass was not found in the summer home range, but was predominant in the winter home range. Road density decreased in the winter home range compared to the summer. Only 2 out of 6 deer stayed mainly in the wildlife protection area during the winter. Our results indicate that the autumn migration was affected by winter forage and human disturbance, thereby assured the survival of the deer during winter.ArticleMAMMAL STUDY. 37(2):127-137 (2012)journal articl

    Origin of diverse phosphorylation patterns in the ERBB system

    シグナル伝達による多様な細胞応答の起源 --実験と理論の融合による反応特性の決定. 京都大学プレスリリース. 2022-01-21.Intercellular signals induce various cellular responses, including growth, proliferation, and differentiation, via the dynamic processes of signal transduction pathways. For cell fate decisions, ligand-binding induces the phosphorylation of ERBB receptors, which in turn activate downstream molecules. The ERBB family includes four subtypes, which diverged through two gene duplications from a common ancestor. Differences in the expression patterns of the subtypes have been reported between different organs in the human body. However, how these different expression properties influence the diverse phosphorylation levels of ERBB proteins is not well understood. Here we study the origin of the phosphorylation responses by experimental and mathematical analyses. The experimental measurements clarified that the phosphorylation levels heavily depend on the ERBB expression profiles. We developed a mathematical model consisting of the four subtypes as monomers, homodimers, and heterodimers and estimated the rate constants governing the phosphorylation responses from the experimental data. To understand the origin of the diversity, we analyzed the effects of the expression levels and reaction rates of the ERBB subtypes on the diversity. The difference in phosphorylation rates between ERBB subtypes showed a much greater contribution to the diversity than did the dimerization rates. This result implies that divergent evolution in phosphorylation reactions rather than in dimerization reactions after whole genome duplications was essential for increasing the diversity of the phosphorylation responses
