    The blending region hybrid framework for the simulation of stochastic reaction-diffusion processes

    The simulation of stochastic reaction-diffusion systems using fine-grained representations can become computationally prohibitive when particle numbers become large. If particle numbers are sufficiently high then it may be possible to ignore stochastic fluctuations and use a more efficient coarse-grained simulation approach. Nevertheless, for multiscale systems which exhibit significant spatial variation in concentration, a coarse-grained approach may not be appropriate throughout the simulation domain. Such scenarios suggest a hybrid paradigm in which a computationally cheap, coarse-grained model is coupled to a more expensive, but more detailed fine-grained model enabling the accurate simulation of the fine-scale dynamics at a reasonable computational cost. In this paper, in order to couple two representations of reaction-diffusion at distinct spatial scales, we allow them to overlap in a "blending region". Both modelling paradigms provide a valid representation of the particle density in this region. From one end of the blending region to the other, control of the implementation of diffusion is passed from one modelling paradigm to another through the use of complementary "blending functions" which scale up or down the contribution of each model to the overall diffusion. We establish the reliability of our novel hybrid paradigm by demonstrating its simulation on four exemplar reaction-diffusion scenarios.Comment: 36 pages, 30 figure

    Investigation of Superconducting Gap Structure in TbFeAsO0.9_{0.9}F0.1_{0.1} using Point Contact Andreev Reflection

    Bulk samples of TbFeAsO0.9_{0.9}F0.1_{0.1} (Tc_{c}(on) = 50K) were measured by point contact Andreev reflection spectroscopy. The spectra show unambiguous evidence for multiple gap-like features plus the presence of high bias shoulders. By measuring the spectra as a function of temperature with both gold and superconducting niobium tips, we establish that the gap-like features are associated with superconducting order parameter in this material. We discuss whether the well defined zero bias conductance peak that we observe infrequently is associated with a nodal superconducting order parameter.Comment: 11 pages, 5 figures, published versio

    Swimming in circles: Motion of bacteria near solid boundaries

    Near a solid boundary, E. coli swims in clockwise circular motion. We provide a hydrodynamic model for this behavior. We show that circular trajectories are natural consequences of force-free and torque-free swimming, and the hydrodynamic interactions with the boundary, which also leads to a hydrodynamic trapping of the cells close to the surface. We compare the results of the model with experimental data and obtain reasonable agreement. In particular, we show that the radius of curvature of the trajectory increases with the length of the bacterium body.Comment: Also available at http://people.deas.harvard.edu/~lauga

    The Use of Genetics for the Management of a Recovering Population: Temporal Assessment of Migratory Peregrine Falcons in North America

    Background: Our ability to monitor populations or species that were once threatened or endangered and in the process of recovery is enhanced by using genetic methods to assess overall population stability and size over time. This can be accomplished most directly by obtaining genetic measures from temporally-spaced samples that reflect the overall stability of the population as given by changes in genetic diversity levels (allelic richness and heterozygosity), degree of population differentiation (FST and DEST), and effective population size (Ne). The primary goal of any recovery effort is to produce a longterm self-sustaining population, and these genetic measures provide a metric by which we can gauge our progress and help make important management decisions. Methodology/Principal Findings: The peregrine falcon in North America (Falco peregrinus tundrius and anatum) was delisted in 1994 and 1999, respectively, and its abundance will be monitored by the species Recovery Team every three years until 2015. Although the United States Fish and Wildlife Service makes a distinction between tundrius and anatum subspecies, our genetic results based on eleven microsatellite loci suggest limited differentiation that can be attributed to an isolation by distance relationship and warrant no delineation of these two subspecies in its northern latitudinal distribution from Alaska through Canada into Greenland. Using temporal samples collected at Padre Island, Texas during migration (seven temporal time periods between 1985–2007), no significant differences in genetic diversity or significant population differentiation in allele frequencies between time periods were observed and were indistinguishable from those obtained from tundrius/anatum breeding locations throughout their northern distribution. Estimates of harmonic mean Ne were variable and imprecise, but always greater than 500 when employing multiple temporal genetic methods. Conclusions/Significance: These results, including those from simulations to assess the power of each method to estimate Ne, suggest a stable or growing population, which is consistent with ongoing field-based monitoring surveys. Therefore, historic and continuing efforts to prevent the extinction of the peregrine falcon in North America appear successful with no indication of recent decline, at least from the northern latitude range-wide perspective. The results also further highlight the importance of archiving samples and their use for continual assessment of population recovery and long-term viability

    An X-ray Spectral Survey of Radio-Loud AGN With ASCA

    We present a uniform and systematic analysis of the 0.6-10 keV X-ray spectra of radio-loud active galactic nuclei (AGN) observed by ASCA. The sample 10 BLRGs, 5 QSRs, 9 NLRGs, and 10 RGs. At soft X-rays, about half of the NLRGs and all of the RGs exhibit a thermal plasma component, with a bimodal distribution of temperatures and luminosities, suggesting an origin either in a surrounding cluster or loose group or in a hot corona. At energies above 2 keV, a hard power-law component is detected in 90% of cases. The power-law photon indices and luminosities in BLRGs, QSRs, and NLRGs are similar, consistent with orientation-based unification schemes. Significant excess cold absorption is detected in most NLRGs, but also in some BLRGS and QSRs, which was somewhat unexpected. In contrast to Seyfert galaxies, only one object showss the signature of a warm absorber. The nuclear X-ray luminosity is correlated with the luminosity of the [O III] emission line, the FIR emission at 12 microns, and the lobe radio power at 5 GHz. The Fe K line is detected in 50% of BLRGs, one QSR, and a handful of NLRGs. This sample also includes 6 Weak Line Radio Galaxies (WLRGs). Their spectra WLRGs can be generally decomposed into a soft thermal component with hard absrorbed power-law component, which is significantly flatter than any other radio-loud AGNs. Their intrinsic luminosities are two orders of magnitude lower than in other sources of the sample. An interesting possibility is that WLRGs represent an extreme population of radio galaxies in which the central black hole is accreting at a rate well below the Eddington rate.Comment: To appear in the Astrophysical Journal. 72 pages, including many tables and figures.     Low sulfated heparins target multiple proteins for central nervous system repair

    The lack of endogenous repair following spinal cord injury (SCI) accounts for the frequent permanent deficits for which effective treatments are absent. Previously, we demonstrated that low sulfated modified heparin mimetics (LS‐mHeps) attenuate astrocytosis, suggesting they may represent a novel therapeutic approach. mHeps are glycomolecules with structural similarities to resident heparan sulfates (HS), which modulate cell signaling by both sequestering ligands, and acting as cofactors in the formation of ligand–receptor complexes. To explore whether mHeps can affect the myelination and neurite outgrowth necessary for repair after SCI, we created lesioned or demyelinated neural cell co‐cultures and exposed them with a panel of mHeps with varying degrees and positions of their sulfate moieties. LS‐mHep7 enhanced neurite outgrowth and myelination, whereas highly sulfated mHeps (HS‐mHeps) had attenuating effects. LS‐mHeps had no effects on myelination or neurite extension in developing, uninjured myelinating cultures, suggesting they might exert their proregenerating effects by modulating or sequestering inhibitory factors secreted after injury. To investigate this, we examined conditioned media from cultures using chemokine arrays and conducted an unbiased proteomics approach by applying TMT‐LC/MS to mHep7 affinity purified conditioned media from these cultures. Multiple protein factors reported to play a role in damage or repair mechanisms were identified, including amyloid betaA4. Amyloid beta peptide (1–42) was validated as an important candidate by treating myelination cultures and shown to inhibit myelination. Thus, we propose that LS‐mHeps exert multiple beneficial effects on mechanisms supporting enhanced repair, and represent novel candidates as therapeutics for CNS damage

    Community-Level Resources Bolstering Resilience to HIV/AIDS: Perspectives of Middle-Aged and Older Men Who Have Sex with Men Living with HIV/AIDS

    Most prior research on resilience to HIV/AIDS has utilized quantitative tools (e.g., scales and surveys) to examine individual-level assets (e.g., self-efficacy, hope, optimism) that researchers believe represent or approximate resilience to HIV/AIDS with minimal consideration for the perspectives of men who have sex with men (MSM), the population that has remained at greatest risk of, and the most impacted by HIV/AIDS in North America since the 1980s. The aim of this qualitative study is to identify community-level resources that bolster resilience to HIV/AIDS based specifically on the perspectives and lived experiences of middle-aged and older (MAO) MSM living with HIV/AIDS. Employing a Community-Based Participatory Research (CBPR) approach involving the meaningful and active engagement of MSM at multiple levels (i.e., as research team members, peer researchers, Community Advisory Board representatives, community partners, and study participants), forty-one MAO MSM living with HIV/AIDS from Ontario, Canada, were included in the study’s semi-structured interviews. Utilizing thematic analysis, four major themes were identified from the interview data: (a) the 2SLGBTQ+ community; (b) community-based not-for-profit organizations; (c) public health services; and (d) neighbourhood support programs. This article discusses the value of community-level resources as important additions to individual-level assets for bolstering resilience to HIV/AIDS, as well as the implications of the study’s findings and limitations for future HIV/AIDS services and research

    A Novel Role of Peripheral Corticotropin-Releasing Hormone (CRH) on Dermal Fibroblasts

    Corticotropin-releasing hormone, or factor, (CRH or CRF) exerts important biological effects in multiple peripheral tissues via paracrine/autocrine actions. The aim of our study was to assess the effects of endogenous CRH in the biology of mouse and human skin fibroblasts, the primary cell type involved in wound healing. We show expression of CRH and its receptors in primary fibroblasts, and we demonstrate the functionality of fibroblast CRH receptors by induction of cAMP. Fibroblasts genetically deficient in Crh (Crh−/−) had higher proliferation and migration rates and compromised production of IL-6 and TGF-β1 compared to the wildtype (Crh+/+) cells. Human primary cultures of foreskin fibroblasts exposed to the CRF1 antagonist antalarmin recapitulated the findings in the Crh−/− cells, exhibiting altered proliferative and migratory behavior and suppressed production of IL-6. In conclusion, our findings show an important role of fibroblast-expressed CRH in the proliferation, migration, and cytokine production of these cells, processes associated with the skin response to injury. Our data suggest that the immunomodulatory effects of CRH may include an important, albeit not explored yet, role in epidermal tissue remodeling and regeneration and maintenance of tissue homeostasis
