    Rapid Saline Permafrost Thaw Below a Shallow Thermokarst Lake in Arctic Alaska

    Permafrost warming and degradation is well documented across the Arctic. However, observation- and model-based studies typically consider thaw to occur at 0°C, neglecting the widespread occurrence of saline permafrost in coastal plain regions. In this study, we document rapid saline permafrost thaw below a shallow arctic lake. Over the 15-year period, the lakebed subsided by 0.6 m as ice-rich, saline permafrost thawed. Repeat transient electromagnetic measurements show that near-surface bulk sediment electrical conductivity increased by 198% between 2016 and 2022. Analysis of wintertime Synthetic Aperture Radar satellite imagery indicates a transition from a bedfast to a floating ice lake with brackish water due to saline permafrost thaw. The regime shift likely contributed to the 65% increase in thermokarst lake lateral expansion rates. Our results indicate that thawing saline permafrost may be contributing to an increase in landscape change rates in the Arctic faster than anticipated

    Genome-Wide Association Study and Gene Expression Analysis Identifies CD84 as a Predictor of Response to Etanercept Therapy in Rheumatoid Arthritis

    Anti-tumor necrosis factor alpha (anti-TNF) biologic therapy is a widely used treatment for rheumatoid arthritis (RA). It is unknown why some RA patients fail to respond adequately to anti-TNF therapy, which limits the development of clinical biomarkers to predict response or new drugs to target refractory cases. To understand the biological basis of response to anti-TNF therapy, we conducted a genome-wide association study (GWAS) meta-analysis of more than 2 million common variants in 2,706 RA patients from 13 different collections. Patients were treated with one of three anti-TNF medications: etanercept (n = 733), infliximab (n = 894), or adalimumab (n = 1,071). We identified a SNP (rs6427528) at the 1q23 locus that was associated with change in disease activity score (ΔDAS) in the etanercept subset of patients (P = 8×10-8), but not in the infliximab or adalimumab subsets (P>0.05). The SNP is predicted to disrupt transcription factor binding site motifs in the 3′ UTR of an immune-related gene, CD84, and the allele associated with better response to etanercept was associated with higher CD84 gene expression in peripheral blood mononuclear cells (P = 1×10-11 in 228 non-RA patients and P = 0.004 in 132 RA patients). Consistent with the genetic findings, higher CD84 gene expression correlated with lower cross-sectional DAS (P = 0.02, n = 210) and showed a non-significant trend for better ΔDAS in a subset of RA patients with gene expression data (n = 31, etanercept-treated). A small, multi-ethnic replication showed a non-significant trend towards an association among etanercept-treated RA patients of Portuguese ancestry (n = 139, P = 0.4), but no association among patients of Japanese ancestry (n = 151, P = 0.8). Our study demonstrates that an allele associated with response to etanercept therapy is also associated with CD84 gene expression, and further that CD84 expression correlates with disease activity. These findings support a model in which CD84 genotypes and/or expression may serve as a useful biomarker for response to etanercept treatment in RA patients of European ancestry. © 2013 Cui et al

    The Giant Accreting Protoplanet Survey (GAPlanetS) -- Results from a Six Year Campaign to Image Accreting Protoplanets

    Accreting protoplanets represent a window into planet formation processes. We report H{\alpha} differential imaging results from the deepest and most comprehensive accreting protoplanet survey to date, acquired with the Magellan Adaptive Optics (MagAO) system's VisAO camera. The fourteen transitional disks targeted are ideal candidates for protoplanet discovery due to their wide, heavily depleted central cavities, wealth of non-axisymmetric circumstellar disk features evocative of ongoing planet formation, and ongoing stellar accretion. To address the twin challenges of morphological complexity in the target systems and PSF instability, we develop novel approaches for frame selection and optimization of the Karhounen-Loeve Image Processing algorithm pyKLIP. We detect one new candidate protoplanet, CS Cha "c", at a separation of 75mas and a {\Delta}mag of 5.1 and robustly recover the HD142527 B and HD100453 B low mass stellar companions across multiple epochs. Though we cannot rule out a substantial scattered light contribution to its emission, we also recover LkCa 15 b. Its presence inside of the cleared disk cavity and consistency with a forward-modeled point source suggest that it remains a viable protoplanet candidate. The protoplanet PDS 70 c was marginally recovered under our conservative general methodology. However, through targeted optimization in H{\alpha} imagery, we tentatively recover PDS 70 c in three epochs and PDS 70 b in one epoch. Of the many other previously-reported companions and companion candidates around objects in the sample, we do not recover any additional robust candidates. However, lack of recovery at moderate H{\alpha} contrast does not rule out the presence of protoplanets at these locations, and we report limiting H{\alpha} contrasts in such cases.Comment: Accepted for publication in A

    Unique genomic profile of fibrolamellar hepatocellular carcinoma

    BACKGROUND & AIMS: Fibrolamellar hepatocellular carcinoma (FLC) is a rare primary hepatic cancer that develops in children and young adults without cirrhosis. Little is known about its pathogenesis, and it can be treated only with surgery. We performed an integrative genomic analysis of a large series of patients with FLC to identify associated genetic factors. METHODS: By using 78 clinically annotated FLC samples, we performed whole-transcriptome (n = 58), single-nucleotide polymorphism array (n = 41), and next-generation sequencing (n = 48) analyses; we also assessed the prevalence of the DNAJB1-PRKACA fusion transcript associated with this cancer (n = 73). We performed class discovery using non-negative matrix factorization, and functional annotation using gene-set enrichment analyses, nearest template prediction, ingenuity pathway analyses, and immunohistochemistry. The genomic identification of significant targets in a cancer algorithm was used to identify chromosomal aberrations, MuTect and VarScan2 were used to identify somatic mutations, and the random survival forest was used to determine patient prognoses. Findings were validated in an independent cohort. RESULTS: Unsupervised gene expression clustering showed 3 robust molecular classes of tumors: the proliferation class (51% of samples) had altered expression of genes that regulate proliferation and mammalian target of rapamycin signaling activation; the inflammation class (26% of samples) had altered expression of genes that regulate inflammation and cytokine enriched production; and the unannotated class (23% of samples) had a gene expression signature that was not associated previously with liver tumors. Expression of genes that regulate neuroendocrine function, as well as histologic markers of cholangiocytes and hepatocytes, were detected in all 3 classes. FLCs had few copy number variations; the most frequent were focal amplification at 8q24.3 (in 12.5% of samples), and deletions at 19p13 (in 28% of samples) and 22q13.32 (in 25% of samples). The DNAJB1-PRKACA fusion transcript was detected in 79% of samples. FLC samples also contained mutations in cancer-related genes such as BRCA2 (in 4.2% of samples), which are uncommon in liver neoplasms. However, FLCs did not contain mutations most commonly detected in liver cancers. We identified an 8-gene signature that predicted survival of patients with FLC. CONCLUSIONS: In a genomic analysis of 78 FLC samples, we identified 3 classes based on gene expression profiles. FLCs contain mutations and chromosomal aberrations not previously associated with liver cancer, and almost 80% contain the DNAJB1-PRKACA fusion transcript. By using this information, we identified a gene signature that is associated with patient survival time

    Formal support for informal caregivers to older persons with dementia through the course of the disease: an exploratory, cross-sectional study

    Background: In European countries, knowledge about availability and utilization of support for informal caregivers caring for older persons (>= 65 years) with dementia (PwD) is lacking. To be able to evaluate and develop the dementia support system for informal caregivers to PwD, a survey of European support systems and professionals involved is needed. The aim of this study was to explore support for informal caregivers to PwD in European countries. We investigated the availability and utilization of support in each of the participating countries, and the professional care providers involved, through the dementia disease. Methods: A mapping system was used in 2010-2011 to gather information about estimations of availability, utilization, and professional providers of support to informal caregivers caring for PwD. Data collected was representing each country as a whole. Results: There was high availability of counselling, caregiver support, and education from the diagnosis to the intermediate stage, with a decrease in the late to end of life stage. Utilization was low, although there was a small increase in the intermediate stage. Day care and respite care were highly available in the diagnosis to the intermediate stage, with a decrease in the late to end of life stage, but both types of care were utilized by few or no caregivers through any of the disease stages. Professionals specialized in dementia (Bachelor to Master's degree) provided counselling and education, whereas caregiver support for informal caregivers and day care, respite care, and respite care at home were provided by professionals with education ranging from upper secondary schooling to a Master's degree. Conclusions: Counselling, caregiver support, and education were highly available in European countries from diagnosis to the intermediate stage of the dementia disease, decreasing in the late/end of life stages but were rarely utilized. Countries with care systems based on national guidelines for dementia care seem to be more aware of the importance of professionals specialized in dementia care when providing support to informal caregivers. Mapping the systems of support for informal caregivers of PwD is a valuable tool for evaluating existing systems, internationally, nationally and locally for policy making

The following aspects of symmetric cryptography are investigated in this report: • the status of work with regards to different types of symmetric algorithms, including block ciphers, stream ciphers, hash functions and MAC algorithms (Section 1); • the recently proposed algebraic attacks on symmetric primitives (Section 2); • the design criteria for symmetric ciphers (Section 3); • the provable properties of symmetric primitives (Section 4); • the major industrial needs in the area of symmetric cryptography (Section 5)
