Dark soliton scattering in symmetric and asymmetric double potential barriers
Motivated by the recent theoretical study of (bright) soliton diode effects in systems with multiple scatterers, as well as by experimental investigations of soliton-impurity interactions, we consider some prototypical case examples of interactions of dark solitons with a pair of scatterers. In a way fundamentally opposite to the case of bright solitons (but consonant to their “anti-particle character”), we find that dark solitons accelerate as they pass the first barrier and hence cannot be trapped by a second equal-height barrier. A pair of unequal barriers may lead to reflection from the second one, however trapping in the inter-barrier region cannot occur. We also give some examples of dynamical adjusting of the barriers to trap the dark soliton in the inter-barrier region, yet we show that this can only occur over finite time horizons, with the dark soliton always escaping eventually, contrary again to what is potentially the case with bright solitons
Dark solitons near potential and nonlinearity steps
We study dark solitons near potential and nonlinearity steps and combinations thereof, forming rectangular barriers. This setting is relevant to the contexts of atomic Bose-Einstein condensates (where such steps can be realized by using proper external fields) and nonlinear optics (for beam propagation near interfaces separating optical media of different refractive indices). We use perturbation theory to develop an equivalent particle theory, describing the matter-wave or optical soliton dynamics as the motion of a particle in an effective potential. This Newtonian dynamical problem provides information for the soliton statics and dynamics, including scenarios of reflection, transmission, or quasitrapping at such steps. The case of multiple such steps and its connection to barrier potentials is additionally touched upon. The range of validity of the analytical approximation and radiation effects are also investigated. Our analytical predictions are found to be in very good agreement with the corresponding numerical results, where appropriate.Scopu
Constitutive and Inducible Innate Responses in Cells Infected by HSV-1-Derived Amplicon Vectors
Amplicons are helper-dependent herpes simplex virus type 1 (HSV-1)-based vectors that can deliver very large foreign DNA sequences and, as such, are good candidates both for gene delivery and vaccine development. However, many studies have shown that innate constitutive or induced cellular responses, elicited or activated by the entry of HSV-1 particles, can play a significant role in the control of transgenic expression and in the induction of inflammatory responses. Moreover, transgene expression from helper-free amplicon stocks is often weak and transient, depending on the particular type of infected cells, suggesting that cellular responses could be also responsible for the silencing of amplicon-mediated transgene expression. This review summarizes the current experimental evidence underlying these latter concepts, focusing on the impact on transgene expression of very-early interactions between amplicon particles and the infected cells, and speculates on possible ways to counteract the cellular protective mechanisms, thus allowing stable transgene expression without enhancement of vector toxicity
Biological Data Mining and its Applications in Healthcare
Η εξόρυξη δεδομένων (data mining) αφορά την χρήση πληροφοριακού
συστήματος βασισμένου σε υπολογιστή ( Computer-Based Information System,
CBIS) με νέες τεχνικές, για εξαγωγή γνώσεων από δεδομένα (Vlahos et al., 2004).
Συνδυάζει στατιστική, μηχανική μάθηση και τεχνητή νοημοσύνη για να φέρει σε
πέρας αναλύσεις των δεδομένων. Όμως τα βιολογικά / κλινικά δεδομένα που είναι
συνήθως άμεσα διαθέσιμα δεν πληρούν τις προϋπο θέσεις για καλές αναλύσεις.
Στην εργασία αυτή πραγματοποιήθηκε εξόρυξη δεδομένων (data mining) σε
Βιολογικό Σύνολο Δεδομένων για ασθενείς με Ηπατοκυτταρικό καρκίνωμα (HCCHepatocellular Carcinoma), που ήταν διαθέσιμο στο ψηφιακό αποθετήριο
δεδομένων UCI. Η συλλογή του συνόλου δεδομένων, είχε γίνει με βάση τις οδηγίες
κλινικής πράξης του Ευρωπαϊκού Συνδέσμου για την μελέτη του Ήπατος –
Ευρωπαϊκό Οργανισμό για Έρευνα και Θεραπεία του Καρκίνου (European
Association for the Study of the Liver - European Organisation for Research and
Treatment of Cancer, EASL-EORTC). Το συγκεκριμένο σύνολο δεδομένων
επιλέγχθηκε λόγω του ότι ήταν δωρεάν, άμεσα διαθέσιμο και συνδυάζει, αρκετές
κακές ποιότητες που συναντώνται σε σύνολα βιολογικών / κλινικών
δεδομένων (μη ισορροπημένη εκπροσώπηση όλων των τύπων ασθενώ ν που
εξετάζονται και ελλειπούσες τιμές). Είναι ένα καλό παράδειγμα ρεαλιστικού
συνόλου, πάνω στο οποίο αξιολογήθηκε η αποτελεσματικότητα διαφόρων μεθόδων
εξόρυξης δεδομένων, ώστε τα ευρήματα να έχουν γενικότερο αντίκτυπο και πάνω
σε αντίστοιχης, κακής ποιότητας δεδομένων, αναλύσεις (και για άλλες ασθένειες).
Επιπλέον της εξόρυξης δεδομένων έγινε προετοιμασία του συνόλου δεδομένων
(data preparation), γνωστή και ως προεπεξεργασία ή καθαρισμός (preprocessing /
cleaning), κάτι που υπάγεται στο υπερσύνολο της Εξόρυξης Δεδομένων, την
διαδικασία Ανακάλυψης Γνώσεων από Βάσεις Δεδομένων (KDD-Knowledge
discovery from databases). Στο στάδιο αυτό, δοκιμάστηκε και μία νέα μέθοδος
συμπλήρωσης κενών τιμών.
Αναζητήθηκαν οι στρατηγικές προεπεξεργασίας των δεδομένων και μέθο δοι
ταξινόμησης που κατηγοριοποιούν καλύτερα τους ασθενείς με βάση την
μεταβλητή-στόχο (για την οποία έχουμε πρότερη γνώση), την επιβίωση στο 1
έτος. Οι ανωτέρω πορείες αξιολογήθηκαν με χρήση περισσότερων και
ποικιλέστερων μετρικών αξιολόγησης της ταξινόμησης από ό,τι συμβαίνει
συνήθως στην βιβλιογραφία, ώστε να έχουμε πληρέστερη και σφαιρικότερη
αξιολόγηση. Μετά την επεξεργασία των αποτελεσμάτων διερευνήθηκαν τα ε ίδη
εφαρμογών που προέκυψαν και αφορούν την Υγειονομική Περίθαλψη, τα εξής:
• κατηγοριοποίηση των ασθενών με Ηπατοκυτταρικό καρκίνωμα (HCC)
στην καθημερινή κλινική πράξη (για επιβίωση στο 1 έτος ), με βάση τα κλινικά
ή βιολογικά χαρακτηριστικά που εξετάζονται από το σύνολο δεδομένων που
αναλύσαμε,
και συνακόλουθη
• διευκόλυνση λήψης κλινικών αποφάσεων / ρίσκων εξαρτώμενων από τον
κίνδυνο που έχουν οι ασθενείς από την ασθένεια (μη υπερθεραπεία με
επικίδυνες αγωγές σε ασθενείς χαμηλού κινδύνου κατάληξης στο 1 έτος, μη
υποθεραπεία σε ασθενείς υψηλού κινδύνου )
• τα διαγράμματα αξιολόγησης των τακτικών που ακολουθήθηκαν, είναι
διαθέσιμα ώστε επιστήμονες της υγείας να μπορούν να διαλέξουν την
τακτική προεπεξεργασίας-ταξινόμησης που κρίνουν αποτελεσματικότερη
για σκοπούς δικών τους αναλύσεων (εάν επιθυμούν να χρησιμοποιήσουν
κάποια από όσες δοκιμάστηκαν στην παρ ούσα εργασία).Data mining is the process implemented in a computer-based information system
(CBIB) with new techniques in order to discover knowledge from data (Vlahos et
al., 2004). Data mining combines statistics, machine learning and artificial
intelligence during data analysis. However, the biological / clinical data that are
usually readily available do not qualify for good data mining results. We performed
data mining on a Biological dataset of Patients diagnosed with Hepatocellular
Carcinoma (HCC), that was available at the UCI data mining repository . The
collection of the data set was based on the clinical practice guidelines of the
European Assoc iation for the Study of the Liver - European Organisation for
Research and Treatment of Cancer, EASL-EORTC. The data set was selected since
it was free, readily available and combined several poor qualities found in
biological / clinical data sets (unbalanced representation of all patient types
examined and missing values). It serves as a good example of a real biological
/ clinical set, upon which the effectiveness of various data mining methods has
been evaluated, so that the findings can be of a more general impact on various
analyzes of poor data quality (even for other types of disease). Apart from data
mining, the data set was prepared as well, also known as preprocessing /
cleaning, which is part of the KDD-Knowledge discovery from databases
process. In addition, a novel method of missing values imputation was tested.
We sought data preprocessing strategies and classification methods that best
categorize patients based on the target variable survival after 1 year (of which
we have solid knowledge). The above preprocessing and classification ways were
evaluated in detail, using numerous and more varied classification metrics
compared to what is often the case i n the literature. This provides complete and
sperical evaluation. We noted the emerging applications that were related to
Healthcare:
• categorization of patients with HCC (survival after 1 year), based on the
clinical or biological characteristics examined by the set we analyzed,
and consequent
• facilitation of clinical decision-making / risk-undertaking that is
dependent to patient risk (no over-treatment with high-risk treatments for
low-risk patients, no under-treatment for high-risk patients)
• The evaluation charts of the tactics followed are available so that health
professionals can choose the pre-processing / classification tactic they
deem most effective for their own analysis purpo ses (in case they wish
to use any of the ones tested in the current work
Εποχικές διακυμάνσεις του ζωοβένθους στη λιμνοθάλασσα Μάζωμα του Αμβρακικού κόλπου
Αναλύθηκαν σαράντα δείγματα από τη λιμνοθάλασσα Μάζωμα του Αμβρακικού Κόλπου που είχαν ληφθεί σε τέσσερις εποχές, μέσα και έξω από τη λιμνοθάλασσα. Παρατηρήθηκε εποχική διακύμανση του μακροζωοβένθους. Καταμετρήθηκαν 1.485 άτομα τα οποία ανήκαν σε 37 είδη. Μεγαλύτερος αριθμός ειδών παρατηρήθηκε στους εξωτερικούς σταθμούς οι οποίοι παρουσίασαν και τη μεγαλύτερη ποικιλότητα σε όλες τις εποχές. Οι κύριες ζωικές ομάδες που προσδιορίστηκαν ήταν τα Μαλάκια, τα Καρκινοειδή και οι Πολύχαιτοι. Τα Μαλάκια επικρατούσαν αριθμητικά τις περισσότερες εποχές εκτός από τον Σεπτέμβριο που επικρατούσαν τα Καρκινοειδή. Η ίδια ομάδα επικρατούσε μέσα και έξω από τη λιμνοθάλασσα με εξαίρεση τον Μάιο όταν μέσα επικρατούσαν οι Πολύχαιτοι και έξω τα Μαλάκια. Οι μονοπαραγοντικές και πολυπαραγοντικές αναλύσεις που πραγματοποιήθηκαν έδειξαν ότι οι παράγοντες, που επηρέαζαν σημαντικά την δομή της βενθικής βιοκοινωνίας, είναι το βάθος, η αλατότητα, η θερμοκρασία και το οργανικό υλικό. Όσο μικρότερο ήταν το μέγεθός τους, τόσο μικρότερη ήταν και η ποικιλότητα με μόνη εξαίρεση την θερμοκρασία, για την οποία ισχύει το αντίθετο.Forty samples from Mazoma lagoon in Amvrakikos gulf have been analyzed. The samples were taken from in the lagoon and out of it from four seasons. A seasonal fluctuation of the macrobenthic fauna is observed. 1.485 individuals have been measured belonging to 37 species. The exterior stations have more species. At all seasons these stations have the larger diversity. The main animal groups that have been determined are Mollusca, Crustacea and Polychaeta. Mollusca were the most abundant at most seasons except for September, when Crustacea were more. Mollusca were dominant in and out of the lagoon except for May, when in the lagoon Polychaetes were dominant. The uni- and multivariate methods show that the factors that influence significantly the structure of the zoobenthic society are the depth, the salinity, the temperature and the organic material. When these factors are small, the diversity is also small except for temperature. When temperature is small, diversity is large
Phase domain walls in weakly nonlinear deep water surface gravity waves
We report a theoretical derivation, an experimental observation and a numerical validation of nonlinear phase domain walls in weakly nonlinear deep water surface gravity waves. The domain walls presented are connecting homogeneous zones of weakly nonlinear plane Stokes waves of identical amplitude and wave vector but differences in phase. By exploiting symmetry transformations within the framework of the nonlinear Schrödinger equation we demonstrate the existence of exact analytical solutions representing such domain walls in the weakly nonlinear limit. The walls are in general oblique to the direction of the wave vector and stationary in moving reference frames. Experimental and numerical studies confirm and visualize the findings. Our present results demonstrate that nonlinear domain walls do exist in the weakly nonlinear regime of general systems exhibiting dispersive waves
