GdCoBi and GdCoBi, Crystalline Doppelgänger with Low Thermal Conductivities
Attempts to prepare GdCoBi, a member of the rare-earth (RE) intermetallics RECoBi, which were identified by a machine-learning recommendation engine as potential candidates for thermoelectric materials, led instead to formation of the new compound GdCoBi with a very similar composition. Phase equilibria near the Gd-rich corner of the Gd-Co-Bi phase diagram were elucidated by both lab-based and variable-temperature synchrotron powder X-ray diffraction, suggesting that GdCoBi and GdCoBi are distinct phases. The higher symmetry structure of GdCoBi (cubic, space group Im3̅, Z = 2, a = 9.713(6) Å), as determined from single-crystal X-ray diffraction, is closely related to that of GdCoBi (tetragonal, space group Immm). Single Co atoms and Co-Co dumbbells are disordered with occupancies of 0.78(2) and 0.22(2), respectively, in GdCoBi, but they are ordered in GdCoBi . Consistent with this disorder, the electrical resistivity shows less dependence on temperature for GdCoBi than for GdCoBi . The thermal conductivity is low and reaches 2.8 W m K at 600 °C for both compounds; however, the temperature dependence of the thermal conductivity differs, decreasing for GdCoBi and increasing for GdCoBi as the temperature increases. The unusual trends in thermal properties persist in the heat capacity, which decreases below 2R, and in the thermal diffusivity, which increases at higher temperatures.This work was supported by the Natural Sciences and Engineering Research Council of Canada (NSERC) (A.O.O. and A.M). High-Throughput Machine-Learning-Driven Synthesis of Full-Heusler Compounds
A machine-learning model has been trained to discover Heusler compounds, which are intermetallics exhibiting diverse physical properties attractive for applications in thermoelectric and spintronic materials. Improving these properties requires knowledge of crystal structures, which occur in three subtle variations (Heusler, inverse Heusler, and CsCl-type structures) that are difficult, and at times impossible, to distinguish by diffraction techniques. Compared to alternative approaches, this Heusler discovery engine performs exceptionally well, making fast and reliable predictions of the occurrence of Heusler vs non-Heusler compounds for an arbitrary combination of elements with no structural input on over 400 000 candidates. The model has a true positive rate of 0.94 (and false positive rate of 0.01). It is also valuable for data sanitizing, by flagging questionable entries in crystallographic databases. It was applied to screen candidates with the formula ABC and predict the existence of 12 novel gallides MRuGa and RuMGa (M = Ti-Co) as Heusler compounds, which were confirmed experimentally. One member, TiRuGa, exhibited diagnostic superstructure peaks that confirm the adoption of an ordered Heusler as opposed to a disordered CsCl-type structure
Surface and Temporal Biosignatures
Recent discoveries of potentially habitable exoplanets have ignited the
prospect of spectroscopic investigations of exoplanet surfaces and atmospheres
for signs of life. This chapter provides an overview of potential surface and
temporal exoplanet biosignatures, reviewing Earth analogues and proposed
applications based on observations and models. The vegetation red-edge (VRE)
remains the most well-studied surface biosignature. Extensions of the VRE,
spectral "edges" produced in part by photosynthetic or nonphotosynthetic
pigments, may likewise present potential evidence of life. Polarization
signatures have the capacity to discriminate between biotic and abiotic "edge"
features in the face of false positives from band-gap generating material.
Temporal biosignatures -- modulations in measurable quantities such as gas
abundances (e.g., CO2), surface features, or emission of light (e.g.,
fluorescence, bioluminescence) that can be directly linked to the actions of a
biosphere -- are in general less well studied than surface or gaseous
biosignatures. However, remote observations of Earth's biosphere nonetheless
provide proofs of concept for these techniques and are reviewed here. Surface
and temporal biosignatures provide complementary information to gaseous
biosignatures, and while likely more challenging to observe, would contribute
information inaccessible from study of the time-averaged atmospheric

Winter Bird Assemblages in Rural and Urban Environments: A National Survey
Urban development has a marked effect on the ecological and behavioural traits of many living
organisms, including birds. In this paper, we analysed differences in the numbers of wintering
birds between rural and urban areas in Poland. We also analysed species richness
and abundance in relation to longitude, latitude, human population size, and landscape
structure. All these parameters were analysed using modern statistical techniques incorporating
species detectability. We counted birds in 156 squares (0.25 km2 each) in December
2012 and again in January 2013 in locations in and around 26 urban areas across Poland
(in each urban area we surveyed 3 squares and 3 squares in nearby rural areas). The influence
of twelve potential environmental variables on species abundance and richness was
assessed with Generalized Linear Mixed Models, Principal Components and Detrended
Correspondence Analyses. Totals of 72 bird species and 89,710 individual birds were recorded
in this study. On average (±SE) 13.3 ± 0.3 species and 288 ± 14 individuals were recorded
in each square in each survey. A formal comparison of rural and urban areas
revealed that 27 species had a significant preference; 17 to rural areas and 10 to urban areas. Moreover, overall abundance in urban areas was more than double that of rural
areas. There was almost a complete separation of rural and urban bird communities. Significantly
more birds and more bird species were recorded in January compared to December.
We conclude that differences between rural and urban areas in terms of winter conditions
and the availability of resources are reflected in different bird communities in the two
environments
Transthyretin Protects against A-Beta Peptide Toxicity by Proteolytic Cleavage of the Peptide: A Mechanism Sensitive to the Kunitz Protease Inhibitor
Alzheimer's disease (AD) is a neurodegenerative disorder characterized by the deposition of amyloid β-peptide (A-Beta) in the brain. Transthyretin (TTR) is a tetrameric protein of about 55 kDa mainly produced in the liver and choroid plexus of the brain. The known physiological functions of TTR are the transport of thyroid hormone T4 and retinol, through binding to the retinol binding protein. TTR has also been established as a cryptic protease able to cleave ApoA-I in vitro. It has been described that TTR is involved in preventing A-Beta fibrilization, both by inhibiting and disrupting A-Beta fibrils, with consequent abrogation of toxicity. We further characterized the nature of the TTR/A-Beta interaction and found that TTR, both recombinant or isolated from human sera, was able to proteolytically process A-Beta, cleaving the peptide after aminoacid residues 1, 2, 3, 10, 13, 14,16, 19 and 27, as determined by mass spectrometry, and reversed phase chromatography followed by N-terminal sequencing. A-Beta peptides (1–14) and (15–42) showed lower amyloidogenic potential than the full length counterpart, as assessed by thioflavin binding assay and ultrastructural analysis by transmission electron microscopy. A-Beta cleavage by TTR was inhibited in the presence of an αAPP peptide containing the Kunitz Protease Inhibitor (KPI) domain but not in the presence of the secreted αAPP derived from the APP isoform 695 without the KPI domain. TTR was also able to degrade aggregated forms of A-Beta peptide. Our results confirmed TTR as a protective molecule in AD, and prompted A-Beta proteolysis by TTR as a protective mechanism in this disease. TTR may prove to be a useful therapeutic agent for preventing or retarding the cerebral amyloid plaque formation implicated in AD pathology
Simvastatin is associated with a reduced incidence of dementia and Parkinson's disease
<p>Abstract</p> <p>Background</p> <p>Statins are a class of medications that reduce cholesterol by inhibiting 3-hydroxy-3-methylglutaryl-coenzyme A reductase. Whether statins can benefit patients with dementia remains unclear because of conflicting results. We hypothesized that some of the confusion in the literature might arise from differences in efficacy of different statins. We used a large database to compare the action of several different statins to investigate whether some statins might be differentially associated with a reduction in the incidence of dementia and Parkinson's disease.</p> <p>Methods</p> <p>We analyzed data from the decision support system of the US Veterans Affairs database, which contains diagnostic, medication and demographic information on 4.5 million subjects. The association of lovastatin, simvastatin and atorvastatin with dementia was examined with Cox proportional hazard models for subjects taking statins compared with subjects taking cardiovascular medications other than statins, after adjusting for covariates associated with dementia or Parkinson's disease.</p> <p>Results</p> <p>We observed that simvastatin is associated with a significant reduction in the incidence of dementia in subjects ≥65 years, using any of three models. The first model incorporated adjustment for age, the second model included adjusted for three known risk factors for dementia, hypertension, cardiovascular disease or diabetes, and the third model incorporated adjustment for the Charlson index, which is an index that provides a broad assessment of chronic disease. Data were obtained for over 700000 subjects taking simvastatin and over 50000 subjects taking atorvastatin who were aged >64 years. Using model 3, the hazard ratio for incident dementia for simvastatin and atorvastatin are 0.46 (CI 0.44–0.48, <it>p </it>< 0.0001) and 0.91 (CI 0.80–1.02, <it>p </it>= 0.11), respectively. Lovastatin was not associated with a reduction in the incidence of dementia. Simvastatin also exhibited a reduced hazard ratio for newly acquired Parkinson's disease (HR 0.51, CI 0.4–0.55, <it>p </it>< 0.0001).</p> <p>Conclusion</p> <p>Simvastatin is associated with a strong reduction in the incidence of dementia and Parkinson's disease, whereas atorvastatin is associated with a modest reduction in incident dementia and Parkinson's disease, which shows only a trend towards significance.</p
Adenomatous polyposis coli (APC) gene promoter hypermethylation in primary breast cancers
Similar to findings in colorectal cancers, it has been suggested that disruption of the adenomatous polyposis coli (APC)/β-catenin pathway may be involved in breast carcinogenesis. However, somatic mutations of APC and β- catenin are infrequently reported in breast cancers, in contrast to findings in colorectal cancers. To further explore the role of the APC/β-catenin pathway in breast carcinogenesis, we investigated the status of APC gene promoter methylation in primary breast cancers and in their non-cancerous breast tissue counterparts, as well as mutations of the APC and β- catenin genes. Hypermethylation of the APC promoter CpG island was detected in 18 of 50 (36%) primary breast cancers and in none of 21 non-cancerous breast tissue samples, although no mutations of the APC and β- catenin were found. No significant associations between APC promoter hypermethylation and patient age, lymph node metastasis, oestrogen and progesterone receptor status, size, stage or histological type of tumour were observed. These results indicate that APC promoter CpG island hypermethylation is a cancer-specific change and may be a more common mechanism of inactivation of this tumour suppressor gene in primary breast cancers than previously suspected. © 2001 Cancer Research Campaign http://www.bjcancer.co
Appropriate model use for predicting elevations and inundation extent for extreme flood events
Flood risk assessment is generally studied using flood simulation models; however, flood risk managers often simplify the computational process; this is called a “simplification strategy”. This study investigates the appropriateness of the “simplification strategy” when used as a flood risk assessment tool for areas prone to flash flooding. The 2004 Boscastle, UK, flash flood was selected as a case study. Three different model structures were considered in this study, including: (1) a shock-capturing model, (2) a regular ADI-type flood model and (3) a diffusion wave model, i.e. a zero-inertia approach. The key findings from this paper strongly suggest that applying the “simplification strategy” is only appropriate for flood simulations with a mild slope and over relatively smooth terrains, whereas in areas susceptible to flash flooding (i.e. steep catchments), following this strategy can lead to significantly erroneous predictions of the main parameters—particularly the peak water levels and the inundation extent. For flood risk assessment of urban areas, where the emergence of flash flooding is possible, it is shown to be necessary to incorporate shock-capturing algorithms in the solution procedure, since these algorithms prevent the formation of spurious oscillations and provide a more realistic simulation of the flood levels
Genome-level homology and phylogeny of Shewanella (Gammaproteobacteria: lteromonadales: Shewanellaceae)
<p>Abstract</p> <p>Background</p> <p>The explosion in availability of whole genome data provides the opportunity to build phylogenetic hypotheses based on these data as well as the ability to learn more about the genomes themselves. The biological history of genes and genomes can be investigated based on the taxomonic history provided by the phylogeny. A phylogenetic hypothesis based on complete genome data is presented for the genus <it>Shewanella </it>(Gammaproteobacteria: Alteromonadales: Shewanellaceae). Nineteen taxa from <it>Shewanella </it>(16 species and 3 additional strains of one species) as well as three outgroup species representing the genera <it>Aeromonas </it>(Gammaproteobacteria: Aeromonadales: Aeromonadaceae), <it>Alteromonas </it>(Gammaproteobacteria: Alteromonadales: Alteromonadaceae) and <it>Colwellia </it>(Gammaproteobacteria: Alteromonadales: Colwelliaceae) are included for a total of 22 taxa.</p> <p>Results</p> <p>Putatively homologous regions were found across unannotated genomes and tested with a phylogenetic analysis. Two genome-wide data-sets are considered, one including only those genomic regions for which all taxa are represented, which included 3,361,015 aligned nucleotide base-pairs (bp) and a second that additionally includes those regions present in only subsets of taxa, which totaled 12,456,624 aligned bp. Alignment columns in these large data-sets were then randomly sampled to create smaller data-sets. After the phylogenetic hypothesis was generated, genome annotations were projected onto the DNA sequence alignment to compare the historical hypothesis generated by the phylogeny with the functional hypothesis posited by annotation.</p> <p>Conclusions</p> <p>Individual phylogenetic analyses of the 243 locally co-linear genome regions all failed to recover the genome topology, but the smaller data-sets that were random samplings of the large concatenated alignments all produced the genome topology. It is shown that there is not a single orthologous copy of 16S rRNA across the taxon sampling included in this study and that the relationships among the multiple copies are consistent with 16S rRNA undergoing concerted evolution. Unannotated whole genome data can provide excellent raw material for generating hypotheses of historical homology, which can be tested with phylogenetic analysis and compared with hypotheses of gene function.</p
Alternative patterns of sex chromosome differentiation in Aedes aegypti (L).
BACKGROUND: Some populations of West African Aedes aegypti, the dengue and zika vector, are reproductively incompatible; our earlier study showed that divergence and rearrangements of genes on chromosome 1, which bears the sex locus (M), may be involved. We also previously described a proposed cryptic subspecies SenAae (PK10, Senegal) that had many more high inter-sex FST genes on chromosome 1 than did Ae.aegypti aegypti (Aaa, Pai Lom, Thailand). The current work more thoroughly explores the significance of those findings. RESULTS: Intersex standardized variance (FST) of single nucleotide polymorphisms (SNPs) was characterized from genomic exome capture libraries of both sexes in representative natural populations of Aaa and SenAae. Our goal was to identify SNPs that varied in frequency between males and females, and most were expected to occur on chromosome 1. Use of the assembled AaegL4 reference alleviated the previous problem of unmapped genes. Because the M locus gene nix was not captured and not present in AaegL4, the male-determining locus, per se, was not explored. Sex-associated genes were those with FST values ≥ 0.100 and/or with increased expected heterozygosity (H exp , one-sided T-test, p < 0.05) in males. There were 85 genes common to both collections with high inter-sex FST values; all genes but one were located on chromosome 1. Aaa showed the expected cluster of high inter-sex FST genes proximal to the M locus, whereas SenAae had inter-sex FST genes along the length of chromosome 1. In addition, the Aaa M-locus proximal region showed increased H exp levels in males, whereas SenAae did not. In SenAae, chromosomal rearrangements and subsequent suppressed recombination may have accelerated X-Y differentiation. CONCLUSIONS: The evidence presented here is consistent with differential evolution of proto-Y chromosomes in Aaa and SenAae
