    On the use of clustering and the MeSH controlled vocabulary to improve MEDLINE abstract search

    Databases of genomic documents contain substantial amounts of structured information in addition to the texts of titles and abstracts. Unstructured information retrieval techniques fail to take advantage of the structured information available. This paper describes a technique to improve upon traditional retrieval methods by clustering the retrieval result set into two distinct clusters using additional structural information. Our hypothesis is that the relevant documents are to be found in the tightest cluster of the two, as suggested by van Rijsbergen's cluster hypothesis. We present an experimental evaluation of these ideas based on the relevance judgments of the 2004 TREC workshop Genomics track, and the CLUTO software clustering package

    Structural term extraction for expansion of template-based genomic queries

    This paper describes our experiments run to address the ad hoc task of the TREC 2005 Genomics track. The task topics were expressed with 5 different structures called Generic Topic Templates (GTTs). We hypothesized the presence of GTT-specific structural terms in the free-text fields of documents relevant to a topic instantiated from that same GTT. Our experiments aimed at extracting and selecting candidate structural terms for each GTT. Selected terms were used to expand initial queries and the quality of the term selection was measured by the impact of the expansion on initial search results. The evaluation used the task training topics and the associated relevance information. This paper describes the two term extraction methods used in the experiments and the resulting two runs sent to NIST for evaluation

    In TREC2004, Dublin City University took part in three tracks, Terabyte (in collaboration with University College Dublin), Genomic and Novelty. In this paper we will discuss each track separately and present separate conclusions from this work. In addition, we present a general description of a text retrieval engine that we have developed in the last year to support our experiments into large scale, distributed information retrieval, which underlies all of the track experiments described in this document

    Benzo-fused Lactams from a Diversity-oriented Synthesis (DOS) Library as Inhibitors of Scavenger Receptor BI (SR-BI)-mediated Lipid Uptake

    We report a new series of 8-membered benzo-fused lactams that inhibit cellular lipid uptake from HDL particles mediated by Scavenger Receptor, Class B, Type I (SR-BI). The series was identified via a high-throughput screen of the National Institutes of Health Molecular Libraries Small Molecule Repository (NIH MLSMR), measuring the transfer of the fluorescent lipid DiI from HDL particles to CHO cells overexpressing SR-BI. The series is part of a previously reported diversity-oriented synthesis (DOS) library prepared via a build-couple-pair approach. Detailed structure–activity relationship (SAR) studies were performed with a selection of the original library, as well as additional analogs prepared via solution phase synthesis. These studies demonstrate that the orientation of the substituents on the aliphatic ring have a critical effect on activity. Additionally, a lipophilic group is required at the western end of the molecule, and a northern hydroxyl group and a southern sulfonamide substituent also proved to be optimal. Compound 2p was found to possess a superior combination of potency (av IC50 = 0.10 ÎŒM) and solubility (79 ÎŒM in PBS), and it was designated as probe ML312

    Complete two-loop effective potential approximation to the lightest Higgs scalar boson mass in supersymmetry

    I present a method for accurately calculating the pole mass of the lightest Higgs scalar boson in supersymmetric extensions of the Standard Model, using a mass-independent renormalization scheme. The Higgs scalar self-energies are approximated by supplementing the exact one-loop results with the second derivatives of the complete two-loop effective potential in Landau gauge. I discuss the dependence of this approximation on the choice of renormalization scale, and note the existence of particularly poor choices which fortunately can be easily identified and avoided. For typical input parameters, the variation in the calculated Higgs mass over a wide range of renormalization scales is found to be of order a few hundred MeV or less, and is significantly improved over previous approximations.Comment: 5 pages, 1 figure.     Polyphenism in social insects: insights from a transcriptome-wide analysis of gene expression in the life stages of the key pollinator, Bombus terrestris

    Background: Understanding polyphenism, the ability of a single genome to express multiple morphologically and behaviourally distinct phenotypes, is an important goal for evolutionary and developmental biology. Polyphenism has been key to the evolution of the Hymenoptera, and particularly the social Hymenoptera where the genome of a single species regulates distinct larval stages, sexual dimorphism and physical castes within the female sex. Transcriptomic analyses of social Hymenoptera will therefore provide unique insights into how changes in gene expression underlie such complexity. Here we describe gene expression in individual specimens of the pre-adult stages, sexes and castes of the key pollinator, the buff-tailed bumblebee Bombus terrestris. Results: cDNA was prepared from mRNA from five life cycle stages (one larva, one pupa, one male, one gyne and two workers) and a total of 1,610,742 expressed sequence tags (ESTs) were generated using Roche 454 technology, substantially increasing the sequence data available for this important species. Overlapping ESTs were assembled into 36,354 B. terrestris putative transcripts, and functionally annotated. A preliminary assessment of differences in gene expression across non-replicated specimens from the pre-adult stages, castes and sexes was performed using R-STAT analysis. Individual samples from the life cycle stages of the bumblebee differed in the expression of a wide array of genes, including genes involved in amino acid storage, metabolism, immunity and olfaction. Conclusions: Detailed analyses of immune and olfaction gene expression across phenotypes demonstrated how transcriptomic analyses can inform our understanding of processes central to the biology of B. terrestris and the social Hymenoptera in general. For example, examination of immunity-related genes identified high conservation of important immunity pathway components across individual specimens from the life cycle stages while olfactory-related genes exhibited differential expression with a wider repertoire of gene expression within adults, especially sexuals, in comparison to immature stages. As there is an absence of replication across the samples, the results of this study are preliminary but provide a number of candidate genes which may be related to distinct phenotypic stage expression. This comprehensive transcriptome catalogue will provide an important gene discovery resource for directed programmes in ecology, evolution and conservation of a key pollinator

    Associations between abundances of free-roaming gamebirds and common buzzards Buteo buteo are not driven by consumption of gamebirds in the buzzard breeding season

    Releasing gamebirds in large numbers for sport shooting may directly or indirectly influence the abundance, distribution and population dynamics of native wildlife. The abundances of generalist predators have been positively associated with the abundance of gamebirds. These relationships have implications for prey populations, with the potential for indirect impacts of gamebird releases on wider biodiversity. To understand the basis of these associations, we investigated variation in territory size, prey provisioning to chicks, and breeding success of common buzzards Buteo buteo, and associations with variation in the abundances of free- roaming gamebirds, primarily pheasants Phasianus colchicus, and of rabbits Oryctolagus cuniculus and field voles Microtus agrestis, as important prey for buzzards. The relative abundance of game-birds, but not those of rabbits or voles, was weakly but positively correlated with our index of buzzard territory size. Gamebirds were rarely brought to the nest. Rabbits and voles, and not gamebirds, were provisioned to chicks in proportion to their relative abundance. The number of buzzard chicks increased with provisioning rates of rabbits, in terms of both provisioning frequency and biomass, but not with provisioning rates for gamebirds or voles. Associations between the abundances of buzzards and gamebirds may not be a consequence of the greater availability of gamebirds as prey during the buzzard breeding season. Instead, the association may arise either from habitat or predator management leading to higher densities of alternative prey (in this instance, rabbits), or from greater availability of gamebirds as prey or carrion during the autumn and winter shooting season. The interactions between gamebird releases and associated practices of predator control and shooting itself require better understanding to more effectively intervene in any one aspect of this complex social-ecological system
