High-dimensional Clustering onto Hamiltonian Cycle
Clustering aims to group unlabelled samples based on their similarities. It
has become a significant tool for the analysis of high-dimensional data.
However, most of the clustering methods merely generate pseudo labels and thus
are unable to simultaneously present the similarities between different
clusters and outliers. This paper proposes a new framework called
High-dimensional Clustering onto Hamiltonian Cycle (HCHC) to solve the above
problems. First, HCHC combines global structure with local structure in one
objective function for deep clustering, improving the labels as relative
probabilities, to mine the similarities between different clusters while
keeping the local structure in each cluster. Then, the anchors of different
clusters are sorted on the optimal Hamiltonian cycle generated by the cluster
similarities and mapped on the circumference of a circle. Finally, a sample
with a higher probability of a cluster will be mapped closer to the
corresponding anchor. In this way, our framework allows us to appreciate three
aspects visually and simultaneously - clusters (formed by samples with high
probabilities), cluster similarities (represented as circular distances), and
outliers (recognized as dots far away from all clusters). The experiments
illustrate the superiority of HCHC
EVNet: An Explainable Deep Network for Dimension Reduction
Dimension reduction (DR) is commonly utilized to capture the intrinsic
structure and transform high-dimensional data into low-dimensional space while
retaining meaningful properties of the original data. It is used in various
applications, such as image recognition, single-cell sequencing analysis, and
biomarker discovery. However, contemporary parametric-free and parametric DR
techniques suffer from several significant shortcomings, such as the inability
to preserve global and local features and the pool generalization performance.
On the other hand, regarding explainability, it is crucial to comprehend the
embedding process, especially the contribution of each part to the embedding
process, while understanding how each feature affects the embedding results
that identify critical components and help diagnose the embedding process. To
address these problems, we have developed a deep neural network method called
EVNet, which provides not only excellent performance in structural
maintainability but also explainability to the DR therein. EVNet starts with
data augmentation and a manifold-based loss function to improve embedding
performance. The explanation is based on saliency maps and aims to examine the
trained EVNet parameters and contributions of components during the embedding
process. The proposed techniques are integrated with a visual interface to help
the user to adjust EVNet to achieve better DR performance and explainability.
The interactive visual interface makes it easier to illustrate the data
features, compare different DR techniques, and investigate DR. An in-depth
experimental comparison shows that EVNet consistently outperforms the
state-of-the-art methods in both performance measures and explainability.Comment: 18 pages, 15 figures, accepted by TVC
Malignant B Cells Induce the Conversion of CD4+CD25β T Cells to Regulatory T Cells in B-Cell Non-Hodgkin Lymphoma
Recent evidence has demonstrated that regulatory T cells (Treg) were enriched in the tumor sites of patients with B-cell non-Hodgkin lymphoma (NHL). However, the causes of enrichment and suppressive mechanisms need to be further elucidated. Here we demonstrated that CD4+CD25+FoxP3+CD127lo Treg were markedly increased and their phenotypes were different in peripheral blood (PB) as well as bone marrow (BM) from newly diagnosed patients with B-cell NHL compared with those from healthy volunteers (HVs). Involved lymphatic tissues also showed higher frequencies of Treg than benign lymph nodes. Moreover, the frequencies of Treg were significantly higher in involved lymphatic tissues than those from PB as well as BM in the same patients. Suppression mediated by CD4+CD25+ Treg co-cultured with allogeneic CFSE-labeled CD4+CD25β responder cells was also higher in involved lymphatic tissues from B-cell NHL than that mediated by Treg from HVs. In addition, we found that malignant B cells significantly induced FoxP3 expression and regulatory function in CD4+CD25β T cells in vitro. In contrast, normal B cells could not induce the conversion of CD4+CD25β T cells to Treg. We also showed that the PD-1/B7-H1 pathway might play an important role in Treg induction. Taken together, our results suggest that malignant B cells induce the conversion of CD4+CD25β T cells to Treg, which may play a role in the pathogenesis of B-cell NHL and represent a promising therapeutic target
A study of HIV/AIDS related knowledge, attitude and behaviors among female sex workers in Shanghai China
<p>Abstract</p> <p>Background</p> <p>China is currently facing a rapid and widespread increase in human immunodeficiency virus (HIV)/acquired immunodeficiency syndrome (AIDS). The activities of female sex workers (FSWs) have contributed to the mounting epidemic of HIV/AIDS and other sexually transmitted diseases (STDs). Therefore, this study aimed to assess the HIV/AIDS-related knowledge, attitude and risk behaviors among FSWs operating in Shanghai China.</p> <p>Methods</p> <p>A cross-sectional study was conducted in five districts of Shanghai, including three suburbs and two downtown locales. We adopted a cluster randomized sampling method to obtain ten geographic sites which consisted of one or more communities/villages proximal to a location where FSWs were accessible. A total of 324 FSWs from 109 Xitou Fang, massage parlors and hair salons who explicitly provided sexual services were enrolled in the study. Each participant completed a questionnaire survey and interview aimed to collect information on the individual's knowledge, attitude, and behaviors associated with risk for HIV/AIDs.</p> <p>Results</p> <p>The overall correct answer rate of HIV/AIDS-related knowledge was 60.8%, and the knowledge of FSWs from downtown areas was significantly higher than those from suburban areas (<it>P </it>< 0.05). The percentage of FSWs who reported having experiences in commercial sexual services without the use of condoms was 33.6%. Condom slippage or breakage was reported as having occurred at least once by 51.2% of the FSWs. FSWs from suburban areas were found to more often engage in high-risk behaviors, including oral and anal sex, than those from downtown areas (<it>P </it>< 0.001). Many of the FSWs (65.7%) reported having non-client sexual partners (most were identified as boyfriends or husbands); however, condom usage with these partners were lower (34.3%).</p> <p>Conclusions</p> <p>Based on the findings from our survey, we advise that promotion of HIV/AIDS-related knowledge be targeted towards FSWs in Shanghai, especially those operating in the suburbs. HIV prevention efforts, such as urging constant condom usage with both clients and steady partners, should be sustained and reinforced among the female sex workers population.</p
A Genome-Wide Association Study of Psoriasis and Psoriatic Arthritis Identifies New Disease Loci
A genome-wide association study was performed to identify genetic factors involved in susceptibility to psoriasis (PS) and psoriatic arthritis (PSA), inflammatory diseases of the skin and joints in humans. 223 PS cases (including 91 with PSA) were genotyped with 311,398 single nucleotide polymorphisms (SNPs), and results were compared with those from 519 Northern European controls. Replications were performed with an independent cohort of 577 PS cases and 737 controls from the U.S., and 576 PSA patients and 480 controls from the U.K.. Strongest associations were with the class I region of the major histocompatibility complex (MHC). The most highly associated SNP was rs10484554, which lies 34.7 kb upstream from HLA-C (Pβ=β7.8Γ10β11, GWA scan; Pβ=β1.8Γ10β30, replication; Pβ=β1.8Γ10β39, combined; U.K. PSA: Pβ=β6.9Γ10β11). However, rs2395029 encoding the G2V polymorphism within the class I gene HCP5 (combined Pβ=β2.13Γ10β26 in U.S. cases) yielded the highest ORs with both PS and PSA (4.1 and 3.2 respectively). This variant is associated with low viral set point following HIV infection and its effect is independent of rs10484554. We replicated the previously reported association with interleukin 23 receptor and interleukin 12B (IL12B) polymorphisms in PS and PSA cohorts (IL23R: rs11209026, U.S. PS, Pβ=β1.4Γ10β4; U.K. PSA: Pβ=β8.0Γ10β4; IL12B:rs6887695, U.S. PS, Pβ=β5Γ10β5 and U.K. PSA, Pβ=β1.3Γ10β3) and detected an independent association in the IL23R region with a SNP 4 kb upstream from IL12RB2 (Pβ=β0.001). Novel associations replicated in the U.S. PS cohort included the region harboring lipoma HMGIC fusion partner (LHFP) and conserved oligomeric golgi complex component 6 (COG6) genes on chromosome 13q13 (combined Pβ=β2Γ10β6 for rs7993214; ORβ=β0.71), the late cornified envelope gene cluster (LCE) from the Epidermal Differentiation Complex (PSORS4) (combined Pβ=β6.2Γ10β5 for rs6701216; OR 1.45) and a region of LD at 15q21 (combined Pβ=β2.9Γ10β5 for rs3803369; ORβ=β1.43). This region is of interest because it harbors ubiquitin-specific protease-8 whose processed pseudogene lies upstream from HLA-C. This region of 15q21 also harbors the gene for SPPL2A (signal peptide peptidase like 2a) which activates tumor necrosis factor alpha by cleavage, triggering the expression of IL12 in human dendritic cells. We also identified a novel PSA (and potentially PS) locus on chromosome 4q27. This region harbors the interleukin 2 (IL2) and interleukin 21 (IL21) genes and was recently shown to be associated with four autoimmune diseases (Celiac disease, Type 1 diabetes, Grave's disease and Rheumatoid Arthritis)
Semantically Processing Parallel Colour Descriptions
Information integration and retrieval are useful tasks in many information systems. In these systems, it is far from an easy task to directly integrate information from natural language (NL) sources, because precisely capturing NL semantics is not a trivial issue in the first place. In this paper, we choose the botanical domain to investigate this issue. While most existing systems in this domain support only keywordbased search, this paper introduces an ontology-based approach to process parallel colour descriptions from botanical documents. Based on a semantic model, it takes advantage of ontologies so as to represent the semantics of colour descriptions precisely, to integrate parallel descriptions according to their semantic distances, and to answer colour-related species identification queries. To evaluate this approach, we implement a colour reasoner based on the FaCT-DG Description Logic reasoner, and present some results of our experiments on integrating parallel descriptions and species identification queries. From this highly specialised domain, we learn a set of more general methodological rules
