Statistically validated networks in bipartite complex systems
Many complex systems present an intrinsic bipartite nature and are often
described and modeled in terms of networks [1-5]. Examples include movies and
actors [1, 2, 4], authors and scientific papers [6-9], email accounts and
emails [10], plants and animals that pollinate them [11, 12]. Bipartite
networks are often very heterogeneous in the number of relationships that the
elements of one set establish with the elements of the other set. When one
constructs a projected network with nodes from only one set, the system
heterogeneity makes it very difficult to identify preferential links between
the elements. Here we introduce an unsupervised method to statistically
validate each link of the projected network against a null hypothesis taking
into account the heterogeneity of the system. We apply our method to three
different systems, namely the set of clusters of orthologous genes (COG) in
completely sequenced genomes [13, 14], a set of daily returns of 500 US
financial stocks, and the set of world movies of the IMDb database [15]. In all
these systems, both different in size and level of heterogeneity, we find that
our method is able to detect network structures which are informative about the
system and are not simply expression of its heterogeneity. Specifically, our
method (i) identifies the preferential relationships between the elements, (ii)
naturally highlights the clustered structure of investigated systems, and (iii)
allows to classify links according to the type of statistically validated

Moment-based parameter estimation in binomial random intersection graph models
Binomial random intersection graphs can be used as parsimonious statistical
models of large and sparse networks, with one parameter for the average degree
and another for transitivity, the tendency of neighbours of a node to be
connected. This paper discusses the estimation of these parameters from a
single observed instance of the graph, using moment estimators based on
observed degrees and frequencies of 2-stars and triangles. The observed data
set is assumed to be a subgraph induced by a set of nodes sampled from
the full set of nodes. We prove the consistency of the proposed estimators
by showing that the relative estimation error is small with high probability
for . As a byproduct, our analysis confirms that the
empirical transitivity coefficient of the graph is with high probability close
to the theoretical clustering coefficient of the model.Comment: 15 pages, 6 figure
Computation in Physical Systems: A Normative Mapping Account
The relationship between abstract formal procedures and the activities of actual physical systems has proved to be surprisingly subtle and controversial, and there are a number of competing accounts of when a physical system can be properly said to implement a mathematical formalism and hence perform a computation. I defend an account wherein computational descriptions of physical systems are high-level normative interpretations motivated by our pragmatic concerns. Furthermore, the criteria of utility and success vary according to our diverse purposes and pragmatic goals. Hence there is no independent or uniform fact to the matter, and I advance the ‘anti-realist’ conclusion that computational descriptions of physical systems are not founded upon deep ontological distinctions, but rather upon interest-relative human conventions. Hence physical computation is a ‘conventional’ rather than a ‘natural’ kind
Inference of hidden structures in complex physical systems by multi-scale clustering
We survey the application of a relatively new branch of statistical
physics--"community detection"-- to data mining. In particular, we focus on the
diagnosis of materials and automated image segmentation. Community detection
describes the quest of partitioning a complex system involving many elements
into optimally decoupled subsets or communities of such elements. We review a
multiresolution variant which is used to ascertain structures at different
spatial and temporal scales. Significant patterns are obtained by examining the
correlations between different independent solvers. Similar to other
combinatorial optimization problems in the NP complexity class, community
detection exhibits several phases. Typically, illuminating orders are revealed

Skin prick testing in patients using beta-blockers: a retrospective analysis
<p>Abstract</p> <p>Rationale</p> <p>The use of beta-blockers is a relative contraindication in allergen skin testing yet there is a paucity of literature on adverse events in this circumstance. We examined a population of skin tested patients on beta-blockers to look for any adverse effects.</p> <p>Methods</p> <p>Charts from 2004-2008 in a single allergy clinic were reviewed for any patients taking a beta-blocker when skin tested. Data was examined for skin test reactivity, type of skin test, concomitant asthma diagnosis, allergens tested, and adverse events.</p> <p>Results</p> <p>One hundred and ninety-one patients were taking beta-blockers when skin testing occurred. Seventy-two patients had positive skin tests. No tests resulted in an adverse event.</p> <p>Conclusions</p> <p>This data demonstrates the relative safety of administrating of skin prick tests to patients on beta-blocker treatment. Larger prospective studies are needed to substantiate the findings of this study.</p
Network segregation in a model of misinformation and fact checking
Misinformation under the form of rumor, hoaxes, and conspiracy theories
spreads on social media at alarming rates. One hypothesis is that, since social
media are shaped by homophily, belief in misinformation may be more likely to
thrive on those social circles that are segregated from the rest of the
network. One possible antidote is fact checking which, in some cases, is known
to stop rumors from spreading further. However, fact checking may also backfire
and reinforce the belief in a hoax. Here we take into account the combination
of network segregation, finite memory and attention, and fact-checking efforts.
We consider a compartmental model of two interacting epidemic processes over a
network that is segregated between gullible and skeptic users. Extensive
simulation and mean-field analysis show that a more segregated network
facilitates the spread of a hoax only at low forgetting rates, but has no
effect when agents forget at faster rates. This finding may inform the
development of mitigation techniques and overall inform on the risks of
uncontrolled misinformation online
Mining and analysis of audiology data to find significant factors associated with tinnitus masker
Objectives: The objective of this research is to find the factors associated with tinnitus masker from the literature, and by using the large amount of audiology data available from a large NHS (National Health Services, UK) hearing aid clinic. The factors evaluated were hearing impairment, age, gender, hearing aid type, mould and clinical comments.
Design: The research includes literature survey for factors associated with tinnitus masker, and performs the analysis of audiology data using statistical and data mining techniques.
Setting: This research uses a large audiology data but it also faced the problem of limited data for tinnitus.
Participants: It uses 1,316 records for tinnitus and other diagnoses, and 10,437 records of clinical comments from a hearing aid clinic.
Primary and secondary outcome measures: The research is looking for variables associated with tinnitus masker, and in future, these variables can be combined into a single model to develop a decision support system to predict about tinnitus masker for a patient.
Results: The results demonstrated that tinnitus maskers are more likely to be fit to individuals with milder forms of hearing loss, and the factors age, gender, type of hearing aid and mould were all found significantly associated with tinnitus masker. In particular, those patients having Age<=55 years were more likely to wear a tinnitus masker, as well as those with milder forms of hearing loss. ITE (in the ear) hearing aids were also found associated with tinnitus masker. A feedback on the results of association of mould with tinnitus masker from a professional audiologist of a large NHS (National Health Services, UK) was also taken to better understand them. The results were obtained with different accuracy for different techniques. For example, the chi-squared test results were obtained with 95% accuracy, for Support and Confidence only those results were retained which had more than 1% Support and 80% Confidence.
Conclusions: The variables audiograms, age, gender, hearing aid type and mould were found associated with the
choice of tinnitus masker in the literature and by using statistical and data mining techniques. The further work in this research would lead to the development of a decision support system for tinnitus masker with an explanation that how that decision was obtained
2-Methoxyoestradiol-3,17-O,O-bis-sulphamate and 2-deoxy-D-glucose in combination: a potential treatment for breast and prostate cancer
Drug combination therapy is a key strategy to improve treatment efficacy and survival of cancer patients. In this study the effects of combining 2-methoxyoestradiol-3,17-O,O-bis-sulphamate (STX140), a microtubule disruptor, with 2-deoxy-D-glucose (2DG) were assessed in MCF-7 (breast) and LNCaP (prostate) xenograft models in vivo. In mice bearing MCF-7 xenografts, daily p.o. administration of STX140 (5 mg kg−1) resulted in a 46% (P<0.05) reduction of tumour volume. However, the combination of STX140 (5 mg kg−1 p.o.) and 2DG (2 g kg−1 i.p.) reduced tumour volume by 76% (P<0.001). 2-Methoxyoestradiol-3,17-O,O-bis-sulphamate also reduced tumour vessel density. 2-Deoxy-D-glucose alone had no significant effect on tumour volume or vessel density. A similar benefit of the combination treatment was observed in the LNCaP prostate xenograft model. In vitro the degree of inhibition of cell proliferation by STX140 was unaffected by oxygen concentrations. In contrast, the inhibition of proliferation by 2DG was enhanced under hypoxia by 20 and 25% in MCF-7 and LNCaP cells, respectively. The combination of STX140 and 2DG in LNCaP cells under normoxia or hypoxia inhibited proliferation to a greater extent than either compound alone. These results suggest that the antiangiogenic and microtubule disruption activities of STX140 may make tumours more susceptible to inhibition of glycolysis by 2DG. This is the first study to show the benefit of combining a microtubule disruptor with 2DG in the two most common solid tumours
Long-term reductions in tinnitus severity
BACKGROUND: This study was undertaken to assess long-term changes in tinnitus severity exhibited by patients who completed a comprehensive tinnitus management program; to identify factors that contributed to changes in tinnitus severity within this population; to contribute to the development and refinement of effective assessment and management procedures for tinnitus. METHODS: Detailed questionnaires were mailed to 300 consecutive patients prior to their initial appointment at the Oregon Health & Science University Tinnitus Clinic. All patients were then evaluated and treated within a comprehensive tinnitus management program. Follow-up questionnaires were mailed to the same 300 patients 6 to 36 months after their initial tinnitus clinic appointment. RESULTS: One hundred ninety patients (133 males, 57 females; mean age 57 years) returned follow-up questionnaires 6 to 36 months (mean = 22 months) after their initial tinnitus clinic appointment. This group of patients exhibited significant long-term reductions in self-rated tinnitus loudness, Tinnitus Severity Index scores, tinnitus-related anxiety and prevalence of current depression. Patients who improved their sleep patterns or Beck Depression Inventory scores exhibited greater reductions of tinnitus severity scores than patients who continued to experience insomnia and depression at follow-up. CONCLUSIONS: Individualized tinnitus management programs that were designed for each patient contributed to overall reductions in tinnitus severity exhibited on follow-up questionnaires. Identification and treatment of patients experiencing anxiety, insomnia or depression are vital components of an effective tinnitus management program. Utilization of acoustic therapy also contributed to improvements exhibited by these patients
The role of input noise in transcriptional regulation
Even under constant external conditions, the expression levels of genes
fluctuate. Much emphasis has been placed on the components of this noise that
are due to randomness in transcription and translation; here we analyze the
role of noise associated with the inputs to transcriptional regulation, the
random arrival and binding of transcription factors to their target sites along
the genome. This noise sets a fundamental physical limit to the reliability of
genetic control, and has clear signatures, but we show that these are easily
obscured by experimental limitations and even by conventional methods for
plotting the variance vs. mean expression level. We argue that simple, global
models of noise dominated by transcription and translation are inconsistent
with the embedding of gene expression in a network of regulatory interactions.
Analysis of recent experiments on transcriptional control in the early
Drosophila embryo shows that these results are quantitatively consistent with
the predicted signatures of input noise, and we discuss the experiments needed
