The Cryptococcus neoformans Rim101 Transcription Factor Directly Regulates Genes Required for Adaptation to the Host
The Rim101 protein is a conserved pH-responsive transcription factor that mediates important interactions between several fungal pathogens and the infected host. In the human fungal pathogen Cryptococcus neoformans, the Rim101 protein retains conserved functions to allow the microorganism to respond to changes in pH and other host stresses. This coordinated cellular response enables this fungus to effectively evade the host immune response. Preliminary studies suggest that this conserved transcription factor is uniquely regulated in C. neoformans both by the canonical pH-sensing pathway and by the cyclic AMP (cAMP)/protein kinase A (PKA) pathway. Here we present comparative transcriptional data that demonstrate a strong concordance between the downstream effectors of PKA and Rim101. To define Rim101-dependent gene expression during a murine lung infection, we used nanoString profiling of lung tissue infected with a wild-type or rim101Δ mutant strain. In this setting, we demonstrated that Rim101 controls the expression of multiple cell wall-biosynthetic genes, likely explaining the enhanced immunogenicity of the rim101Δ mutant. Despite its divergent upstream regulation, the C. neoformans Rim101 protein recognizes a conserved DNA binding motif. Using these data, we identified direct targets of this transcription factor, including genes involved in cell wall regulation. Therefore, the Rim101 protein directly controls cell wall changes required for the adaptation of C. neoformans to its host environment. Moreover, we propose that integration of the cAMP/PKA and pH-sensing pathways allows C. neoformans to respond to a broad range of host-specific signals
Expression of type I collagen mRNA in glomeruli of rats with passive Heymann nephritis
Expression of type I collagen mRNA in glomeruli of rats with passive Heymann nephritis. In passive Heymann nephritis (PHN) glomeruli exhibit marked basement membrane expansion around subepithelial immune deposits but they fail to show any change in mRNA levels of type IV collagen, laminin or fibronectin by Northern and slot-blot analysis, or in the amount or distribution of type IV collagen or laminin by immunohistology for up to 12 weeks after disease onset. On the other hand, in situ hybridization (ISH) revealed the appearance of positive cells exhibiting mRNA for the α1 chain of rat type I collagen two to three weeks after the onset of PHN in all glomeruli of all rats. Positive cells persisted for at least eight weeks. In many glomeruli, the location of the clusters of silver grains suggested that they were in visceral epithelial cells. In controls injected with normal sheep IgG, and in early PHN (<11 days after sheep anti-Fx1A), glomeruli were negative but cells in the renal capsule and adventitia of vessels showed strong ISH and served as positive controls. RNAse pre-treatment and the “sense” probe gave appropriately negative results. RNA from PHN glomeruli contained an α1 type I collagen transcript of the same size as that from rat fibroblasts. These results show that the evolution of glomerular basement membrane expansion in rat membranous nephropathy coincides with the induction of a matrix gene that is not normally expressed in glomerular cells. Further, they suggest that the intercalation of ectopically-expressed matrix molecules may contribute to the production of a disorganized basement membrane
Phylotastic! Making Tree-of-Life Knowledge Accessible, Reusable and Convenient
Scientists rarely reuse expert knowledge of phylogeny, in spite of years of effort to assemble a great "Tree of Life" (ToL). A notable exception involves the use of Phylomatic, which provides tools to generate custom phylogenies from a large, pre-computed, expert phylogeny of plant taxa. This suggests great potential for a more generalized system that, starting with a query consisting of a list of any known species, would rectify non-standard names, identify expert phylogenies containing the implicated taxa, prune away unneeded parts, and supply branch lengths and annotations, resulting in a custom phylogeny suited to the user's needs. Such a system could become a sustainable community resource if implemented as a distributed system of loosely coupled parts that interact through clearly defined interfaces. Results: With the aim of building such a "phylotastic" system, the NESCent Hackathons, Interoperability, Phylogenies (HIP) working group recruited 2 dozen scientist-programmers to a weeklong programming hackathon in June 2012. During the hackathon (and a three-month follow-up period), 5 teams produced designs, implementations, documentation, presentations, and tests including: (1) a generalized scheme for integrating components; (2) proof-of-concept pruners and controllers; (3) a meta-API for taxonomic name resolution services; (4) a system for storing, finding, and retrieving phylogenies using semantic web technologies for data exchange, storage, and querying; (5) an innovative new service, DateLife.org, which synthesizes pre-computed, time-calibrated phylogenies to assign ages to nodes; and (6) demonstration projects. These outcomes are accessible via a public code repository (GitHub.com), a website (www.phylotastic.org), and a server image. Conclusions: Approximately 9 person-months of effort (centered on a software development hackathon) resulted in the design and implementation of proof-of-concept software for 4 core phylotastic components, 3 controllers, and 3 end-user demonstration tools. While these products have substantial limitations, they suggest considerable potential for a distributed system that makes phylogenetic knowledge readily accessible in computable form. Epidemiology of Coxiella burnetii infection in Africa: a OneHealth systematic review
Background:
Q fever is a common cause of febrile illness and community-acquired pneumonia in resource-limited settings. Coxiella burnetii, the causative pathogen, is transmitted among varied host species, but the epidemiology of the organism in Africa is poorly understood. We conducted a systematic review of C. burnetii epidemiology in Africa from a “One Health” perspective to synthesize the published data and identify knowledge gaps.<p></p>
Methods/Principal Findings:
We searched nine databases to identify articles relevant to four key aspects of C. burnetii epidemiology in human and animal populations in Africa: infection prevalence; disease incidence; transmission risk factors; and infection control efforts. We identified 929 unique articles, 100 of which remained after full-text review. Of these, 41 articles describing 51 studies qualified for data extraction. Animal seroprevalence studies revealed infection by C. burnetii (≤13%) among cattle except for studies in Western and Middle Africa (18–55%). Small ruminant seroprevalence ranged from 11–33%. Human seroprevalence was <8% with the exception of studies among children and in Egypt (10–32%). Close contact with camels and rural residence were associated with increased seropositivity among humans. C. burnetii infection has been associated with livestock abortion. In human cohort studies, Q fever accounted for 2–9% of febrile illness hospitalizations and 1–3% of infective endocarditis cases. We found no studies of disease incidence estimates or disease control efforts.<p></p>
Conclusions/Significance:
C. burnetii infection is detected in humans and in a wide range of animal species across Africa, but seroprevalence varies widely by species and location. Risk factors underlying this variability are poorly understood as is the role of C. burnetii in livestock abortion. Q fever consistently accounts for a notable proportion of undifferentiated human febrile illness and infective endocarditis in cohort studies, but incidence estimates are lacking. C. burnetii presents a real yet underappreciated threat to human and animal health throughout Africa.<p></p>
Community first responders and responder schemes in the United Kingdom: systematic scoping review
Background: Community First Responder (CFR) schemes support lay people to respond to medical emergencies,
working closely with ambulance services. They operate widely in the UK. There has been no previous review of UK
literature on these schemes. This is the first systematic scoping review of UK literature on CFR schemes, which
identifies the reasons for becoming a CFR, requirements for training and feedback and confusion between the CFR
role and that of ambulance service staff. This study also reveals gaps in the evidence base for CFR schemes.
Methods: We conducted a systematic scoping review of the published literature, in the English language from
2000 onwards using specific search terms in six databases. Narrative synthesis was used to analyse article content.
Results: Nine articles remained from the initial search of 15,969 articles after removing duplicates, title and abstract
and then full text review.
People were motivated to become CFRs through an altruistic desire to help others. They generally felt rewarded by
their work but recognised that the help they provided was limited by their training compared with ambulance
staff. There were concerns about the possible emotional impact on CFRs responding to incidents. CFRs felt that
better feedback would enhance their learning. Ongoing training and support were viewed as essential to enable
CFRs to progress. They perceived that public recognition of the CFR role was low, patients sometimes confusing
them with ambulance staff. Relationships with the ambulance service were sometimes ambivalent due to confusion
over roles. There was support for local autonomy of CFR schemes but with greater sharing of best practice.
Discussion: Most studies dated from 2005 and were descriptive rather than analytical. In the UK and Australia CFRs
are usually lay volunteers equipped with basic skills for responding to medical emergencies, whereas in the US they
include other emergency staff as well as lay people.
Conclusion: Opportunities for future research include exploring experiences and perceptions of patients who have
been treated by CFRs and other stakeholders, while also evaluating the effectiveness and costs of CFR schemes
Rarity, Species Richness, and the Threat of Extinction—Are Plants the Same as Animals?
Assessment of conservation status is done both for areas or habitats and for
species (or taxa). IUCN Red List categories have been the principal method of
categorising species in terms of extinction risk, and have been shown to be
robust and helpful in the groups for which they have been developed. A recent
study highlights properties associated with extinction risk in flowering plants,
focusing on the species-rich hot spot of the Cape region of South Africa, and
concludes that merely following methods derived from studies of vertebrates may
not provide the best estimates of extinction risk for plants. Biology,
geography, and history all are important factors in risk, and the study poses
many questions about how we categorise and assess species for conservation
priorities
