    Comparing Simulations and Observations of the Lyman-Alpha Forest I. Methodology

    We describe techniques for comparing spectra extracted from cosmological simulations and observational data, using the same methodology to link Lyman-alpha properties derived from the simulations with properties derived from observational data. The eventual goal is to measure the coherence or clustering properties of Lyman-alpha absorbers using observations of quasar pairs and groups. We quantify the systematic underestimate in opacity that is inherent in the continuum fitting process of observed spectra over a range of resolution and signal-to-noise ratio. We present an automated process for detecting and selecting absorption features over the range of resolution and signal-to-noise of typical observational data on the Lyman-alpha "forest". Using these techniques, we detect coherence over transverse scales out to 500 h^{-1}_{50} kpc in spectra extracted from a cosmological simulation at z = 2.Comment: 52 pages, includes 14 figures, to appear in ApJ v566 Feb 200

    Urinary diversion and bladder reconstruction/replacement using intestinal segments for intractable incontinence or following cystectomy

    Background Surgery performed to improve or replace the function of the diseased urinary bladder has been carried out for over a century. Main reasons for improving or replacing the function of the urinary bladder are bladder cancer, neurogenic bladder dysfunction, detrusor overactivity and chronic inflammatory diseases of the bladder (such as interstitial cystitis, tuberculosis and schistosomiasis). There is still much uncertainty about the best surgical approach. Options available at the present time include: (1) conduit diversion (the creation of various intestinal conduits to the skin) or continent diversion (which includes either a rectal reservoir or continent cutaneous diversion), (2) bladder reconstruction and (3) replacement of the bladder with various intestinal segments. Objectives To determine the best way of improving or replacing the function of the lower urinary tract using intestinal segments when the bladder has to be removed or when it has been rendered useless or dangerous by disease. Search methods We searched the Cochrane Incontinence Group Specialised Trials Register (searched 28 October 2011), which contains trials identified from the Cochrane Central Register of Controlled Trials (CENTRAL), MEDLINE and CINAHL, and handsearching of journals and conference proceedings, and the reference lists of relevant articles. Selection criteria All randomised or quasi-randomised controlled trials of surgery involving transposition of an intestinal segment into the urinary tract. Data collection and analysis Trials were evaluated for appropriateness for inclusion and for risk of bias by the review authors. Three review authors were involved in the data extraction. Data were combined in a meta-analysis when appropriate. Main results Five trials met the inclusion criteria with a total of 355 participants. These trials addressed only five of the 14 comparisons pre-specified in the protocol. One trial reported no statistically significant differences in the incidence of upper urinary tract infection, uretero-intestinal stenosis and renal deterioration in the comparison of continent diversion with conduit diversion. The confidence intervals were all wide, however, and did not rule out important clinical differences. In a second trial, there was no reported difference in the incidence of upper urinary tract infection and uretero-intestinal stenosis when conduit diversions were fashioned from either ileum or colon. A meta-analysis of two trials showed no statistically significant difference in daytime or nocturnal incontinence amongst participants who were randomised to ileocolonic/ileocaecal segment bladder replacement compared to an ileal bladder replacement. However, one small trial suggested that bladder replacement using an ileal segment compared to using an ileocolonic segment may be better in terms of lower rates of nocturnal incontinence. There were no differences in the incidence of dilatation of upper tract, daytime urinary incontinence or wound infection using different intestinal segments for bladder replacement. However the data were reported for 'renal units', but not in a form that allowed appropriate patient-based paired analyses. No statistically significant difference was found in the incidence of renal scarring between anti-refluxing versus freely refluxing uretero-intestinal anastomotic techniques in conduit diversions and bladder replacement groups. Again, the outcome data were not reported as paired analysis or in form to carry out paired analysis. Authors' conclusions The evidence from the included trials was very limited. Only five studies met the inclusion criteria; these were small, of moderate or poor methodological quality, and reported few of the pre-selected outcome measures. This review did not find any evidence that bladder replacement (orthotopic or continent diversion) was better than conduit diversion following cystectomy for cancer. There was no evidence to suggest that bladder reconstruction was better than conduit diversion for benign disease. The clinical significance of data from one small trial suggesting that bladder replacement using an ileal segment compared to using an ileocolonic segment is better in terms of lower rates of nocturnal incontinence is uncertain. The small amount of usable evidence for this review suggests that collaborative multi centre studies should be organised, using random allocation where possible.     Missing channels in two-colour microarray experiments: combining single-channel and two-channel data.

    BACKGROUND: There are mechanisms, notably ozone degradation, that can damage a single channel of two-channel microarray experiments. Resulting analyses therefore often choose between the unacceptable inclusion of poor quality data or the unpalatable exclusion of some (possibly a lot of) good quality data along with the bad. Two such approaches would be a single channel analysis using some of the data from all of the arrays, and an analysis of all of the data, but only from unaffected arrays. In this paper we examine a 'combined' approach to the analysis of such affected experiments that uses all of the unaffected data. RESULTS: A simulation experiment shows that while a single channel analysis performs relatively well when the majority of arrays are affected, and excluding affected arrays performs relatively well when few arrays are affected (as would be expected in both cases), the combined approach out-performs both. There are benefits to actively estimating the key-parameter of the approach, but whether these compensate for the increased computational cost and complexity over just setting that parameter to take a fixed value is not clear. Inclusion of ozone-affected data results in poor performance, with a clear spatial effect in the damage being apparent. CONCLUSION: There is no need to exclude unaffected data in order to remove those which are damaged. The combined approach discussed here is shown to out-perform more usual approaches, although it seems that if the damage is limited to very few arrays, or extends to very nearly all, then the benefits will be limited.     Worth a Glance: Using Eye Movements to Investigate the Cognitive Neuroscience of Memory

    Results of several investigations indicate that eye movements can reveal memory for elements of previous experience. These effects of memory on eye movement behavior can emerge very rapidly, changing the efficiency and even the nature of visual processing without appealing to verbal reports and without requiring conscious recollection. This aspect of eye movement based memory investigations is particularly useful when eye movement methods are used with special populations (e.g., young children, elderly individuals, and patients with severe amnesia), and also permits use of comparable paradigms in animals and humans, helping to bridge different memory literatures and permitting cross-species generalizations. Unique characteristics of eye movement methods have produced findings that challenge long-held views about the nature of memory, its organization in the brain, and its failures in special populations. Recently, eye movement methods have been successfully combined with neuroimaging techniques such as fMRI, single-unit recording, and magnetoencephalography, permitting more sophisticated investigations of memory. Ultimately, combined use of eye-tracking with neuropsychological and neuroimaging methods promises to provide a more comprehensive account of brain–behavior relationships and adheres to the “converging evidence” approach to cognitive neuroscience

    Little Inflatons and Gauge Inflation

    Cosmological inflation gives a natural answer for a variety of cosmological questions, including the horizon problem, the flatness problem, and others. However, inflation yields new questions relating to the flatness of the inflaton potential. Recent studies of ``little'' fields, a special class of pseudo-Goldstone bosons, have shown it is possible to protect the mass of a field while still yielding order one interactions with other fields. In this paper, we will show that ``little inflatons'' are natural candidates for the slow roll field of hybrid inflation models. We consider both supersymmetric and non-supersymmetric models, and give a simple examples based on approximate Abelian symmetries which solve the inflaton flatness problem of supergravity. We also present hybrid models in which components of gauge fields in higher dimensions play the role of the inflaton. Protected by higher-dimensional gauge symmetry, they, too, naturally have large couplings while suppressed mass terms.     Metal Enrichment of the Intergalactic Medium in Cosmological Simulations

    Observations have established that the diffuse intergalactic medium (IGM) at z ~ 3 is enriched to ~0.1-1% solar metallicity and that the hot gas in large clusters of galaxies (ICM) is enriched to 1/3-1/2 solar metallicity at z=0. Metals in the IGM may have been removed from galaxies (in which they presumably form) during dynamical encounters between galaxies, by ram-pressure stripping, by supernova-driven winds, or as radiation-pressure driven dust efflux. This study develops a method of investigating the chemical enrichment of the IGM and of galaxies, using already completed cosmological simulations. To these simulations, we add dust and (gaseous) metals, distributing the dust and metals in the gas according to three simple parameterized prescriptions, one for each enrichment mechanism. These prescriptions are formulated to capture the basic ejection physics, and calibrated when possible with empirical data. Our results indicate that dynamical removal of metals from >~ 3*10^8 solar mass galaxies cannot account for the observed metallicity of low-column density Ly-alpha absorbers, and that dynamical removal from >~ 3*10^10 solar mass galaxies cannot account for the ICM metallicities. Dynamical removal also fails to produce a strong enough mass-metallicity relation in galaxies. In contrast, either wind or radiation-pressure ejection of metals from relatively large galaxies can plausibly account for all three sets of observations (though it is unclear whether metals can be distributed uniformly enough in the low-density regions without overly disturbing the IGM, and whether clusters can be enriched quite as much as observed). We investigate in detail how our results change with variations in our assumed parameters, and how results for the different ejection processes compare.
