    Structure and dynamics of deep-seated slope failures in the Magura Flysch Nappe, outer Western Carpathians (Czech Republic)

    International audienceDeep-seated mass movements currently comprise one of the main morphogenetic processes in the Flysch Belt of the Western Carpathians of Central Europe. These mass movements result in a large spectrum of slope failures, depending on the type of movement and the nature of the bedrock. This paper presents the results of a detailed survey and reconstruction of three distinct deep-seated slope failures in the Raca Unit of the Magura Nappe, Flysch Belt of the Western Carpathians in the Czech Republic. An interdisciplinary approach has enabled a global view of the dynamics and development of these deep-seated slope failures. The three cases considered here have revealed a complex, poly-phase development of slope failure. They are deep-seated ones with depths to the failure surface ranging from 50 to 110m. They differ in mechanism of movement, failure structure, current activity, and total displacement. The main factors influencing their development have been flysch-bedrock structure, lithology, faulting by bedrock separation (which enabled further weakening through deep weathering), geomorphic setting, swelling of smectite-rich clays, and finally heavy rainfall. All of the slope failures considered here seem to have originated during humid phases of the Holocene or during the Late Glacial

    Aerosol-cirrus interactions: A number based phenomenon at all?

    International audienceIn situ measurements of the partitioning of aerosol particles within cirrus clouds were used to investigate aerosol-cloud interactions in ice clouds. The number density of interstitial aerosol particles (non-activated particles in between the cirrus crystals) was compared to the number density of cirrus crystal residuals. The data was obtained during the two INCA (Interhemispheric Differences in Cirrus Properties form Anthropogenic Emissions) campaigns, performed in the Southern Hemisphere (SH) and Northern Hemisphere (NH) midlatitudes. Different aerosol-cirrus interactions can be linked to the different stages of the cirrus lifecycle. Cloud formation is linked to positive correlations between the number density of interstitial aerosol (Nint) and crystal residuals (Ncvi), whereas the correlations are smaller or even negative in a dissolving cloud. Unlike warm clouds, where the number density of cloud droplets is positively related to the aerosol number density, we observed a rather complex relationship when expressing Ncvi as a function of Nint for forming clouds. The data sets are similar in that they both show local maxima in the Nint range 100 to 200 cm-3, where the SH-maximum is shifted towards the higher value. For lower number densities Nint and Ncvi are positively related. The slopes emerging from the data suggest that a tenfold increase in the aerosol number density corresponds to a 3 to 4 times increase in the crystal number density. As Nint increases beyond the ca. 100 to 200 cm-3, the mean crystal number density decreases at about the same rate for both data sets. For much higher aerosol number densities, only present in the NH data set, the mean Ncvi remains low. The situation for dissolving clouds presents two alternative interactions between aerosols and cirrus. Either evaporating clouds are associated with a source of aerosol particles, or air pollution (high aerosol number density) retards evaporation rates

    Automated structure discovery in atomic force microscopy

    Atomic force microscopy (AFM) with molecule-functionalized tips has emerged as the primary experimental technique for probing the atomic structure of organic molecules on surfaces. Most experiments have been limited to nearly planar aromatic molecules due to difficulties with interpretation of highly distorted AFM images originating from nonplanar molecules. Here, we develop a deep learning infrastructure that matches a set of AFM images with a unique descriptor characterizing the molecular configuration, allowing us to predict the molecular structure directly. We apply this methodology to resolve several distinct adsorption configurations of 1S-camphor on Cu(111) based on low-temperature AFM measurements. This approach will open the door to applying high-resolution AFM to a large variety of systems, for which routine atomic and chemical structural resolution on the level of individual objects/molecules would be a major breakthrough

    Modeling cesium migration through Opalinus clay: a benchmark for single- and multi-species sorption-diffusion models

    Sophisticated modeling of the migration of sorbing radionuclides in compacted claystones is needed for supporting the safety analysis of deep geological repositories for radioactive waste, which requires robust modeling tools/codes. Here, a benchmark related to a long term laboratory scale diffusion experiment of cesium, a moderately sorbing radionuclide, through Opalinus clay is presented. The benchmark was performed with the following codes: CORE2D^{2D}V5, Flotran, COMSOL Multiphysics, OpenGeoSys-GEM, MCOTAC and PHREEQC v.3. The migration setup was solved with two different conceptual models, i) a single-species model by using a look-up table for a cesium sorption isotherm and ii) a multi-species diffusion model including a complex mechanistic cesium sorption model. The calculations were performed for three different cesium boundary concentrations (103^{-3}, 105^{-5}, 107^{-7} mol / L) to investigate the models/codes capabilities taking into account the nonlinear sorption behavior of cesium. Generally, good agreement for both single- and multi-species benchmark concepts could be achieved, however, some discrepancies have been identified, especially near the boundaries, where code specific spatial (and time) discretization had to be improved to achieve better agreement at the expense of longer computation times. In addition, the benchmark exercise yielded useful information on code performance, setup options, input and output data management, and post processing options. Finally, the comparison of single-species and multi-species model concepts showed that the single-species approach yielded generally earlier breakthrough, because this approach accounts neither for cation exchange of Cs+^{+} with K+^{+} and Na+^{+}, nor K+^{+} and Na+^{+} diffusion in the pore water

    A Novel System for the Efficient Generation of Antibodies Following Immunization of Unique Knockout Mouse Strains

    International audienceBACKGROUND: We wished to develop alternate production strategies to generate antibodies against traditionally problematic antigens. As a model we chose butyrylcholinesterase (BChE), involved in termination of cholinergic signaling, and widely considered as a poor immunogen. METHODOLOGY/PRINCIPAL FINDINGS: Jettisoning traditional laborious in silico searching methods to define putative epitopes, we simply immunized available BChE knock-out mice with full-length recombinant BChE protein (having been produced for crystallographic analysis). Immunization with BChE, in practically any form (recombinant human or mouse BChE, BChE purified from human serum, native or denatured), resulted in strong immune responses. Native BChE produced antibodies that favored ELISA and immunostaining detection. Denatured and reduced BChE were more selective for antibodies specific in Western blots. Two especially sensitive monoclonal antibodies were found capable of detecting 0.25 ng of BChE within one min by ELISA. One is specific for human BChE; the other cross-reacts with mouse and rat BChE. Immunization of wild-type mice served as negative controls. CONCLUSIONS/SIGNIFICANCE: We examined a simple, fast, and highly efficient strategy to produce antibodies by mining two expanding databases: namely those of knock-out mice and 3D crystallographic protein-structure analysis. We conclude that the immunization of knock-out mice should be a strategy of choice for antibody production

    Srs2 mediates PCNA-SUMO-dependent inhibition of DNA repair synthesis

    Completion of DNA replication needs to be ensured even when challenged with fork progression problems or DNA damage. PCNA and its modifications constitute a molecular switch to control distinct repair pathways. In yeast, SUMOylated PCNA (S-PCNA) recruits Srs2 to sites of replication where Srs2 can disrupt Rad51 filaments and prevent homologous recombination (HR). We report here an unexpected additional mechanism by which S-PCNA and Srs2 block the synthesis-dependent extension of a recombination intermediate, thus limiting its potentially hazardous resolution in association with a cross-over. This new Srs2 activity requires the SUMO interaction motif at its C-terminus, but neither its translocase activity nor its interaction with Rad51. Srs2 binding to S-PCNA dissociates Polδ and Polη from the repair synthesis machinery, thus revealing a novel regulatory mechanism controlling spontaneous genome rearrangements. Our results suggest that cycling cells use the Siz1-dependent SUMOylation of PCNA to limit the extension of repair synthesis during template switch or HR and attenuate reciprocal DNA strand exchanges to maintain genome stability. © 2013 European Molecular Biology Organization

    Cirrus cloud occurrence as function of ambient relative humidity: A comparison of observations from the Southern and Northern Hemisphere midlatitudes obtained during the INCA experiment

    International audienceThe occurrence frequency of cirrus clouds as function of ambient relative humidity over ice, based on in-situ observations performed during the INCA experiment, show a clear difference between the campaign carried out at Southern Hemisphere (SH) midlatitudes and the campaign carried out at Northern Hemisphere (NH) midlatitudes. At a given relative humidity above ice saturation, clouds are more frequent in the NH. At relative humidities near ice saturation, clouds defined as containing particles with sizes larger than 0.55 µm diameter and an integral number density above 0.2 cm-3 were present 70% of the time during the SH campaign, whereas clouds where present 95% of the time during the NH campaign. Using a size threshold of 1 µm diameter to define the presence of clouds result in a less frequent occurrence of 60% of the time in the SH campaign and 75% of the time in the NH campaign. The data show that the presence of particles is a common characteristic of cirrus clouds. Clouds at ice saturation defined as having crystal sizes of at least 5 µm diameter and a number density exceeding 0.001 cm-3 were present in about 80% of the time during the SH campaign, and almost 90% of the time during the NH campaign. The observations reveal a significant cloud presence fraction at humidities well below ice saturation. Local minima in the cloud presence fraction as a function of relative humidity are interpreted as systematic underestimation of cloud presence because cloud particles may become invisible to cloud probes. Based on this interpretation the data suggests that clouds in the SH form preferentially at relative humidities between 140 and 155%, whereas clouds in the NH formed at relative humidities less than 130%. A simple assumption about the probability to reach successively higher humidities in an ice supersaturated air parcel provides a model that explains the main trend of the cloud presence fraction as function of relative humidity. If adiabatic processes are assumed a cloud water content distribution can be derived from this probability model. The resulting distribution agrees well in shape compared to observations, but the observed mean cloud water content is less than expected from simply adiabatic processes
