Simulating Reionization: Character and Observability
In recent years there has been considerable progress in our understanding of
the nature and properties of the reionization process. In particular, the
numerical simulations of this epoch have made a qualitative leap forward,
reaching sufficiently large scales to derive the characteristic scales of the
reionization process and thus allowing for realistic observational predictions.
Our group has recently performed the first such large-scale radiative transfer
simulations of reionization, run on top of state-of-the-art simulations of
early structure formation. This allowed us to make the first realistic
observational predictions about the Epoch of Reionization based on detailed
radiative transfer and structure formation simulations. We discuss the basic
features of reionization derived from our simulations and some recent results

Interactions between the Nse3 and Nse4 Components of the SMC5-6 Complex Identify Evolutionarily Conserved Interactions between MAGE and EID Families
The SMC5-6 protein complex is involved in the cellular response to DNA damage. It is composed of 6-8 polypeptides, of which Nse1, Nse3 and Nse4 form a tight sub-complex. MAGEG1, the mammalian ortholog of Nse3, is the founding member of the MAGE (melanoma-associated antigen) protein family and Nse4 is related to the EID (E1A-like inhibitor of differentiation) family of transcriptional repressors.Using site-directed mutagenesis, protein-protein interaction analyses and molecular modelling, we have identified a conserved hydrophobic surface on the C-terminal domain of Nse3 that interacts with Nse4 and identified residues in its N-terminal domain that are essential for interaction with Nse1. We show that these interactions are conserved in the human orthologs. Furthermore, interaction of MAGEG1, the mammalian ortholog of Nse3, with NSE4b, one of the mammalian orthologs of Nse4, results in transcriptional co-activation of the nuclear receptor, steroidogenic factor 1 (SF1). In an examination of the evolutionary conservation of the Nse3-Nse4 interactions, we find that several MAGE proteins can interact with at least one of the NSE4/EID proteins.We have found that, despite the evolutionary diversification of the MAGE family, the characteristic hydrophobic surface shared by all MAGE proteins from yeast to humans mediates its binding to NSE4/EID proteins. Our work provides new insights into the interactions, evolution and functions of the enigmatic MAGE proteins
A novel class of microRNA-recognition elements that function only within open reading frames.
MicroRNAs (miRNAs) are well known to target 3' untranslated regions (3' UTRs) in mRNAs, thereby silencing gene expression at the post-transcriptional level. Multiple reports have also indicated the ability of miRNAs to target protein-coding sequences (CDS); however, miRNAs have been generally believed to function through similar mechanisms regardless of the locations of their sites of action. Here, we report a class of miRNA-recognition elements (MREs) that function exclusively in CDS regions. Through functional and mechanistic characterization of these 'unusual' MREs, we demonstrate that CDS-targeted miRNAs require extensive base-pairing at the 3' side rather than the 5' seed; cause gene silencing in an Argonaute-dependent but GW182-independent manner; and repress translation by inducing transient ribosome stalling instead of mRNA destabilization. These findings reveal distinct mechanisms and functional consequences of miRNAs that target CDS versus the 3' UTR and suggest that CDS-targeted miRNAs may use a translational quality-control-related mechanism to regulate translation in mammalian cells
Human Papilloma Virus (HPV) Oral Prevalence in Scotland (HOPSCOTCH):a feasibility study in dental settings
The purpose of this study was to test the feasibility of undertaking a full population investigation into the prevalence, incidence, and persistence of oral Human Papilloma Virus (HPV) in Scotland via dental settings. Male and female patients aged 16-69 years were recruited by Research Nurses in 3 primary care and dental outreach teaching centres and 2 General Dental Practices (GDPs), and by Dental Care Teams in 2 further GDPs. Participants completed a questionnaire (via an online tablet computer or paper) with socioeconomic, lifestyle, and sexual history items; and were followed up at 6-months for further questionnaire through appointment or post/online. Saline oral gargle/rinse samples, collected at baseline and follow-up, were subject to molecular HPV genotyping centrally. 1213 dental patients were approached and 402 individuals consented (participation rate 33.1%). 390 completed the baseline questionnaire and 380 provided a baseline oral specimen. Follow-up rate was 61.6% at 6 months. While recruitment was no different in Research Nurse vs Dental Care Team models the Nurse model ensured more rapid recruitment. There were relatively few missing responses in the questionnaire and high levels of disclosure of risk behaviours (99% answered some of the sexual history questions). Data linkage of participant data to routine health records including HPV vaccination data was successful with 99.1% matching. Oral rinse/gargle sample collection and subsequent HPV testing was feasible. Preliminary analyses found over 95% of samples to be valid for molecular HPV detection prevalence of oral HPV infection of 5.5% (95%CI 3.7, 8.3). It is feasible to recruit and follow-up dental patients largely representative / reflective of the wider population, suggesting it would be possible to undertake a study to investigate the prevalence, incidence, and determinants of oral HPV infection in dental settings
Lepton Acceleration in Pulsar Wind Nebulae
Pulsar Wind Nebulae (PWNe) act as calorimeters for the relativistic pair
winds emanating from within the pulsar light cylinder. Their radiative
dissipation in various wavebands is significantly different from that of their
pulsar central engines: the broadband spectra of PWNe possess characteristics
distinct from those of pulsars, thereby demanding a site of lepton acceleration
remote from the pulsar magnetosphere. A principal candidate for this locale is
the pulsar wind termination shock, a putatively highly-oblique,
ultra-relativistic MHD discontinuity. This paper summarizes key characteristics
of relativistic shock acceleration germane to PWNe, using predominantly Monte
Carlo simulation techniques that compare well with semi-analytic solutions of
the diffusion-convection equation. The array of potential spectral indices for
the pair distribution function is explored, defining how these depend
critically on the parameters of the turbulent plasma in the shock environs.
Injection efficiencies into the acceleration process are also addressed.
Informative constraints on the frequency of particle scattering and the level
of field turbulence are identified using the multiwavelength observations of
selected PWNe. These suggest that the termination shock can be comfortably
invoked as a principal injector of energetic leptons into PWNe without
resorting to unrealistic properties for the shock layer turbulence or MHD

Proactive familial cancer risk assessment: A UK primary care study.
BACKGROUND: Family-history assessment can identify individuals above population-risk for cancer to enable targeted Screening, Prevention and Early Detection (SPED). Family History Questionnaire Service (FHQS) is a resource-efficient patient-facing online tool to facilitate this. In the UK, cancer-risk assessment is usually only offered to concerned individuals pro-actively self-presenting to their general practitioner, leading to inequity in accessing SPED in the community. AIM: To improve access to community cancer genetic risk assessment and explore barriers to uptake. DESIGN AND SETTING: Service development project of a digital pathway using the FHQS for cancer-risk assessment across four general practices within the clinical remit of the South West Thames Centre for Genomics (SWTCG) METHODS: 3100 individuals aged 38-50 years were invited to complete the FHQS through either text message or email. A random selection of 100 non-responders were contacted to determine barriers to uptake. RESULTS: 304/3100 (9.8%) registered for the FHQS. Responders were more likely to be British (63% vs 47%, P<0.001), speak English as their main language (92% vs 76%, P<0.001) and not require an interpreter (99.6% vs 94.9%, P=0.001). Of 304 responders, 158 (52%) were automatically identified as at population-risk without full family-history review. Of the remaining 146 responders, 52 (36%) required either additional screening referral (N=23), genetics referral (N=15), and/or advice to relatives (N=18). Of 100 non-responders contacted, eight had incorrect contact details and 53 were contactable. Reasons for not responding included not receiving invitation details (N=26), losing the invitation (N=5), or forgetting (N=4). CONCLUSION: The FHQS can be used as part of a low-resource primary care pathway to identify individuals in the community above population-risk for cancer requiring action. This study highlights barriers to uptake requiring consideration to maximise impact and minimise inequity
Roadless and Low-Traffic Areas as Conservation Targets in Europe
With increasing road encroachment, habitat fragmentation by transport infrastructures has been a serious threat for European biodiversity. Areas with no roads or little traffic (“roadless and low-traffic areas”) represent relatively undisturbed natural habitats and functioning ecosystems. They provide many benefits for biodiversity and human societies (e.g., landscape connectivity, barrier against pests and invasions, ecosystem services). Roadless and low-traffic areas, with a lower level of anthropogenic disturbances, are of special relevance in Europe because of their rarity and, in the context of climate change, because of their contribution to higher resilience and buffering capacity within landscape ecosystems. An analysis of European legal instruments illustrates that, although most laws aimed at protecting targets which are inherent to fragmentation, like connectivity, ecosystem processes or integrity, roadless areas are widely neglected as a legal target. A case study in Germany underlines this finding. Although the Natura 2000 network covers a significant proportion of the country (16%), Natura 2000 sites are highly fragmented and most low-traffic areas (75%) lie unprotected outside this network. This proportion is even higher for the old Federal States (western Germany), where only 20% of the low-traffic areas are protected. We propose that the few remaining roadless and low-traffic areas in Europe should be an important focus of conservation efforts; they should be urgently inventoried, included more explicitly in the law and accounted for in transport and urban planning. Considering them as complementary conservation targets would represent a concrete step towards the strengthening and adaptation of the Natura 2000 network to climate change
The Distribution of Dust and Gas in Elliptical Galaxies
Results from IRAS and recent optical CCD surveys are examined to discuss the
distribution and origin of dust and ionized gas in elliptical galaxies. In
strong contrast with the situation among spiral galaxies, masses of dust in
elliptical galaxies as derived from optical extinction are an order of
magnitude LOWER than those derived from IRAS data. I find that this dilemma can
be resolved by assuming the presence of a diffusely distributed component of
dust which is not detectable in optical data.
The morphology of dust lanes and their association with ionized gas in
elliptical galaxies argues for an external origin of BOTH components of the
