Energy and Flux Measurements of Ultra-High Energy Cosmic Rays Observed During the First ANITA Flight
The first flight of the Antarctic Impulsive Transient Antenna (ANITA)
experiment recorded 16 radio signals that were emitted by cosmic-ray induced
air showers. For 14 of these events, this radiation was reflected from the ice.
The dominant contribution to the radiation from the deflection of positrons and
electrons in the geomagnetic field, which is beamed in the direction of motion
of the air shower. This radiation is reflected from the ice and subsequently
detected by the ANITA experiment at a flight altitude of 36km. In this paper,
we estimate the energy of the 14 individual events and find that the mean
energy of the cosmic-ray sample is 2.9 EeV. By simulating the ANITA flight, we
calculate its exposure for ultra-high energy cosmic rays. We estimate for the
first time the cosmic-ray flux derived only from radio observations. In
addition, we find that the Monte Carlo simulation of the ANITA data set is in
agreement with the total number of observed events and with the properties of
those events.Comment: Added more explanation of the experimental setup and textual

From Quantum Systems to L-Functions: Pair Correlation Statistics and Beyond
The discovery of connections between the distribution of energy levels of
heavy nuclei and spacings between prime numbers has been one of the most
surprising and fruitful observations in the twentieth century. The connection
between the two areas was first observed through Montgomery's work on the pair
correlation of zeros of the Riemann zeta function. As its generalizations and
consequences have motivated much of the following work, and to this day remains
one of the most important outstanding conjectures in the field, it occupies a
central role in our discussion below. We describe some of the many techniques
and results from the past sixty years, especially the important roles played by
numerical and experimental investigations, that led to the discovery of the
connections and progress towards understanding the behaviors. In our survey of
these two areas, we describe the common mathematics that explains the
remarkable universality. We conclude with some thoughts on what might lie ahead
in the pair correlation of zeros of the zeta function, and other similar
quantities.Comment: Version 1.1, 50 pages, 6 figures. To appear in "Open Problems in

Is prenatal diet associated with the composition of the vaginal microbiome?
Background: The vaginal microbiome has been associated with adverse pregnancy outcomes, but information on the impact of diet on microbiome composition is largely unexamined. Objective: To estimate the association between prenatal diet and vaginal microbiota composition overall and by race. Methods: We leveraged a racially diverse prenatal cohort of North Carolina women enrolled between 1995 and 2001 to conduct this analysis using cross-sectional data. Women completed food frequency questionnaires about diet in the previous 3 months and foods were categorised into subgroups: fruits, vegetables, nuts/seeds, whole grains, low-fat dairy, sweetened beverages and red meat. We additionally assessed dietary vitamin D, fibre and yogurt consumption. Stored vaginal swabs collected in mid-pregnancy were sequenced using 16S taxonomic profiling. Women were categorised into three groups based on predominance of species: Lactobacillus iners, Lactobacillus miscellaneous and Bacterial Vaginosis (BV)-associated bacteria. Adjusted Poisson models with robust variance estimators were run to assess the risk of being in a specific vagitype compared to the referent. Race-stratified models (Black/White) were also run. Results: In this study of 634 women, higher consumption of dairy was associated with increased likelihood of membership in the L. crispatus group compared to the L. iners group in a dose-dependent manner (risk ratio quartile 4 vs. 1: 2.01, 95% confidence interval 1.36, 2.95). Increased intake of fruit, vitamin D, fibre and yogurt was also associated with increased likelihood of membership in L. crispatus compared to L. iners, but only among black women. Statistical heterogeneity was only detected for fibre intake. There were no detected associations between any other food groups or risk of membership in the BV group. Conclusions: Higher consumption of low-fat dairy was associated with increased likelihood of membership in a beneficial vagitype, potentially driven by probiotics
Multiscale Simulations Suggest a Mechanism for the Association of the Dok7 PH Domain with PIP-Containing Membranes
Dok7 is a peripheral membrane protein that is associated with the MuSK receptor tyrosine kinase. Formation of the Dok7/MuSK/membrane complex is required for the activation of MuSK. This is a key step in the complex exchange of signals between neuron and muscle, which lead to neuromuscular junction formation, dysfunction of which is associated with congenital myasthenic syndromes. The Dok7 structure consists of a Pleckstrin Homology (PH) domain and a Phosphotyrosine Binding (PTB) domain. The mechanism of the Dok7 association with the membrane remains largely unknown. Using multi-scale molecular dynamics simulations we have explored the formation of the Dok7 PH/membrane complex. Our simulations indicate that the PH domain of Dok7 associates with membranes containing phosphatidylinositol phosphates (PIPs) via interactions of the β1/β2, β3/β4, and β5/β6 loops, which together form a positively charged surface on the PH domain and interact with the negatively charged headgroups of PIP molecules. The initial encounter of the Dok7 PH domain is followed by formation of additional interactions with the lipid bilayer, and especially with PIP molecules, which stabilizes the Dok7 PH/membrane complex. We have quantified the binding of the PH domain to the model bilayers by calculating a density landscape for protein/membrane interactions. Detailed analysis of the PH/PIP interactions reveal both a canonical and an atypical site to be occupied by the anionic lipid. PH domain binding leads to local clustering of PIP molecules in the bilayer. Association of the Dok7 PH domain with PIP lipids is therefore seen as a key step in localization of Dok7 to the membrane and formation of a complex with MuSK

Comprehensive analysis of epigenetic clocks reveals associations between disproportionate biological ageing and hippocampal volume
The concept of age acceleration, the difference between biological age and chronological age, is of growing interest, particularly with respect to age-related disorders, such as Alzheimer’s Disease (AD). Whilst studies have reported associations with AD risk and related phenotypes, there remains a lack of consensus on these associations. Here we aimed to comprehensively investigate the relationship between five recognised measures of age acceleration, based on DNA methylation patterns (DNAm age), and cross-sectional and longitudinal cognition and AD-related neuroimaging phenotypes (volumetric MRI and Amyloid-β PET) in the Australian Imaging, Biomarkers and Lifestyle (AIBL) and the Alzheimer’s Disease Neuroimaging Initiative (ADNI). Significant associations were observed between age acceleration using the Hannum epigenetic clock and cross-sectional hippocampal volume in AIBL and replicated in ADNI. In AIBL, several other findings were observed cross-sectionally, including a significant association between hippocampal volume and the Hannum and Phenoage epigenetic clocks. Further, significant associations were also observed between hippocampal volume and the Zhang and Phenoage epigenetic clocks within Amyloid-β positive individuals. However, these were not validated within the ADNI cohort. No associations between age acceleration and other Alzheimer’s disease-related phenotypes, including measures of cognition or brain Amyloid-β burden, were observed, and there was no association with longitudinal change in any phenotype. This study presents a link between age acceleration, as determined using DNA methylation, and hippocampal volume that was statistically significant across two highly characterised cohorts. The results presented in this study contribute to a growing literature that supports the role of epigenetic modifications in ageing and AD-related phenotypes
