Climate of the Field: Snowmass 2021
How are formal policies put in place to create an inclusive, equitable, safe
environment? How do these differ between different communities of practice
(institutions, labs, collaborations, working groups)? What policies towards a
more equitable community are working? For those that aren't working, what
external support is needed in order to make them more effective? We present a
discussion of the current climate of the field in high energy particle physics
and astrophysics (HEPA), as well as current efforts toward making the community
a more diverse, inclusive, and equitable environment. We also present issues
facing both institutions and HEPA collaborations, with a set of interviews with
a selection of HEPA collaboration DEI leaders. We encourage the HEPA community
and the institutions & agencies that support it to think critically about the
prioritization of people in HEPA over the coming decade, and what resources and
policies need to be in place in order to protect and elevate minoritized
populations within the HEPA community.Comment: Contribution to Snowmass 202
Status Report of the DPHEP Study Group: Towards a Global Effort for Sustainable Data Preservation in High Energy Physics
Data from high-energy physics (HEP) experiments are collected with
significant financial and human effort and are mostly unique. An
inter-experimental study group on HEP data preservation and long-term analysis
was convened as a panel of the International Committee for Future Accelerators
(ICFA). The group was formed by large collider-based experiments and
investigated the technical and organisational aspects of HEP data preservation.
An intermediate report was released in November 2009 addressing the general
issues of data preservation in HEP. This paper includes and extends the
intermediate report. It provides an analysis of the research case for data
preservation and a detailed description of the various projects at experiment,
laboratory and international levels. In addition, the paper provides a concrete
proposal for an international organisation in charge of the data management and
policies in high-energy physics
A telephone survey of parental attitudes and behaviours regarding teenage drinking
<p>Abstract</p> <p>Background</p> <p>Irish teenagers demonstrate high rates of drunkenness and there has been a progressive fall in age of first drinking in recent decades. International research indicates that parents exert substantial influence over their teenager's drinking. We sought to determine the attitudes and behaviours of Irish parents towards drinking by their adolescent children.</p> <p>Methods</p> <p>We conducted a telephone survey of a representative sample of of 234 parents who had a teenager aged between 13 and 17 years.</p> <p>Results</p> <p>Six per cent reported that they would be unconcerned if their son or daughter was to binge drink once per month. On the issue of introducing children to alcohol in the home, 27% viewed this as a good idea while 63% disagreed with this practice. Eleven per cent of parents reported that they had given a drink to their teenager at home. Parents who drank regularly themselves, who were from higher socio-demographic groups and who lived in the east of Ireland demonstrated more permissive attitudes to teenage drinking.</p> <p>Conclusions</p> <p>We found no evidence of widespread permissive attitudes and behaviours among Irish parents. Given that parental influences have been demonstrated to exert substantial impact on teenage drinking, it may be possible to harness the concerns of Irish parents more effectively to reverse the trends of escalating alcohol related harm in Ireland.</p

Identifying predictors of translocation success in rare plant species
The fundamental goal of a rare plant translocation is to create self-sustaining populations with the evolutionary resilience to persist in the long term. Yet, most plant translocation syntheses focus on a few factors influencing short-term benchmarks of success (e.g., survival and reproduction). Short-term benchmarks can be misleading when trying to infer future growth and viability because the factors that promote establishment may differ from those required for long-term persistence. We assembled a large (n = 275) and broadly representative data set of well-documented and monitored (7.9 years on average) at-risk plant translocations to identify the most important site attributes, management techniques, and species' traits for six life-cycle benchmarks and population metrics of translocation success. We used the random forest algorithm to quantify the relative importance of 29 predictor variables for each metric of success. Drivers of translocation outcomes varied across time frames and success metrics. Management techniques had the greatest relative influence on the attainment of life-cycle benchmarks and short-term population trends, whereas site attributes and species' traits were more important for population persistence and long-term trends. Specifically, large founder sizes increased the potential for reproduction and recruitment into the next generation, whereas declining habitat quality and the outplanting of species with low seed production led to increased extinction risks and a reduction in potential reproductive output in the long-term, respectively. We also detected novel interactions between some of the most important drivers, such as an increased probability of next-generation recruitment in species with greater seed production rates, but only when coupled with large founder sizes. Because most significant barriers to plant translocation success can be overcome by improving techniques or resolving site-level issues through early intervention and management, we suggest that by combining long-term monitoring with adaptive management, translocation programs can enhance the prospects of achieving long-term success
Use of ecstasy and other psychoactive substances among school-attending adolescents in Taiwan: national surveys 2004–2006
<p>Abstract</p> <p>Background</p> <p>With the backdrop of a global ecstasy epidemic, this study sought to examine the trend, correlates, and onset sequence of ecstasy use among adolescents in Taiwan, where a well-established gateway drug such as marijuana is much less popular.</p> <p>Methods</p> <p>A multistage probability survey of school-attending adolescents in grades 7, 9, 10, and 12, aged 11–19 years, was conducted in 2004, 2005, and 2006. A self-administered anonymous questionnaire elicited response rates ranging from 94.3% to 96.6%. The sample sizes were 18232 respondents in 2004, 17986 in 2005, and 17864 in 2006.</p> <p>Results</p> <p>In terms of lifetime prevalence and incidence, ecstasy and ketamine by and large appeared as the first and second commonly used illegal drugs, respectively, among middle (grades 7 and 9) and high school students (grades 10 and 12) during the 3-year survey period; however, this order was reversed in the middle school-aged students starting in 2006. Having sexual experience, tobacco use, and betel nut use were factors consistently associated with the onset of ecstasy use across years. The majority of ecstasy users had been involved in polydrug use, such as the use of ketamine (41.4%–53.5%), marijuana (12.7%–18.7%), and methamphetamine (4.2%–9.5%).</p> <p>Conclusion</p> <p>From 2004 to 2006, a decline was noted in the prevalence and incidence rate of ecstasy, a leading illegal drug used by school-attending adolescents in Taiwan since the early 2000s. The emerging ketamine use trend may warrant more attention in the future.</p
Convalescent plasma in patients admitted to hospital with COVID-19 (RECOVERY): a randomised controlled, open-label, platform trial
SummaryBackground Azithromycin has been proposed as a treatment for COVID-19 on the basis of its immunomodulatoryactions. We aimed to evaluate the safety and efficacy of azithromycin in patients admitted to hospital with COVID-19.Methods In this randomised, controlled, open-label, adaptive platform trial (Randomised Evaluation of COVID-19Therapy [RECOVERY]), several possible treatments were compared with usual care in patients admitted to hospitalwith COVID-19 in the UK. The trial is underway at 176 hospitals in the UK. Eligible and consenting patients wererandomly allocated to either usual standard of care alone or usual standard of care plus azithromycin 500 mg once perday by mouth or intravenously for 10 days or until discharge (or allocation to one of the other RECOVERY treatmentgroups). Patients were assigned via web-based simple (unstratified) randomisation with allocation concealment andwere twice as likely to be randomly assigned to usual care than to any of the active treatment groups. Participants andlocal study staff were not masked to the allocated treatment, but all others involved in the trial were masked to theoutcome data during the trial. The primary outcome was 28-day all-cause mortality, assessed in the intention-to-treatpopulation. The trial is registered with ISRCTN, 50189673, and ClinicalTrials.gov, NCT04381936.Findings Between April 7 and Nov 27, 2020, of 16 442 patients enrolled in the RECOVERY trial, 9433 (57%) wereeligible and 7763 were included in the assessment of azithromycin. The mean age of these study participants was65·3 years (SD 15·7) and approximately a third were women (2944 [38%] of 7763). 2582 patients were randomlyallocated to receive azithromycin and 5181 patients were randomly allocated to usual care alone. Overall,561 (22%) patients allocated to azithromycin and 1162 (22%) patients allocated to usual care died within 28 days(rate ratio 0·97, 95% CI 0·87–1·07; p=0·50). No significant difference was seen in duration of hospital stay (median10 days [IQR 5 to >28] vs 11 days [5 to >28]) or the proportion of patients discharged from hospital alive within 28 days(rate ratio 1·04, 95% CI 0·98–1·10; p=0·19). Among those not on invasive mechanical ventilation at baseline, nosignificant difference was seen in the proportion meeting the composite endpoint of invasive mechanical ventilationor death (risk ratio 0·95, 95% CI 0·87–1·03; p=0·24).Interpretation In patients admitted to hospital with COVID-19, azithromycin did not improve survival or otherprespecified clinical outcomes. Azithromycin use in patients admitted to hospital with COVID-19 should be restrictedto patients in whom there is a clear antimicrobial indication
SARS-CoV-2 Omicron is an immune escape variant with an altered cell entry pathway
Vaccines based on the spike protein of SARS-CoV-2 are a cornerstone of the public health response to COVID-19. The emergence of hypermutated, increasingly transmissible variants of concern (VOCs) threaten this strategy. Omicron (B.1.1.529), the fifth VOC to be described, harbours multiple amino acid mutations in spike, half of which lie within the receptor-binding domain. Here we demonstrate substantial evasion of neutralization by Omicron BA.1 and BA.2 variants in vitro using sera from individuals vaccinated with ChAdOx1, BNT162b2 and mRNA-1273. These data were mirrored by a substantial reduction in real-world vaccine effectiveness that was partially restored by booster vaccination. The Omicron variants BA.1 and BA.2 did not induce cell syncytia in vitro and favoured a TMPRSS2-independent endosomal entry pathway, these phenotypes mapping to distinct regions of the spike protein. Impaired cell fusion was determined by the receptor-binding domain, while endosomal entry mapped to the S2 domain. Such marked changes in antigenicity and replicative biology may underlie the rapid global spread and altered pathogenicity of the Omicron variant
Using macroecological species distribution models to estimate changes in the suitability of sites for threatened species reintroduction
Abstract 1. Species reintroductions often aim to establish populations of threatened taxa over the long‐term. However, climate change may jeopardize reintroduction efforts by altering the conditions of a recipient site beyond the tolerances of the focal species. To aid the selection of recipient sites that will retain their suitability under climate change, species distribution models (SDMs) have been proposed as a method of locating areas with a greater likelihood of facilitating species persistence. 2. We applied SDMs to predict macroclimatic suitability changes for 13 threatened plant and invertebrate species considered for reintroduction at four lowland raised bog sites undergoing restoration. We estimated suitability based on current and projected future conditions under two greenhouse gas concentration scenarios – one low (RCP2.6) and one high (RCP8.5) – using three general circulation models, for the period 2041–2060. 3. When considering current predicted suitability, our models indicated that nine species were viable candidates for reintroduction to at least one of the restoration sites. But when accounting for potential future changes in suitability, the number of candidates was reduced to seven species, based on the RCP8.5 climate change scenario. While three of the sites received consistently similar predictions of suitability across species and scenarios, the most northerly site, Red Moss, received divergent suitability predictions for some species. This site is predicted to remain suitable for Metrioptera brachyptera and Genista anglica under at least one scenario despite substantial losses forecast across the rest of their U.K. ranges, suggesting that it could act as a macroclimatic refuge as climate change advances. 4. The findings presented here made a valuable contribution to the reintroduction planning process, by facilitating the prioritization of reintroduction efforts towards species with a greater likelihood of establishing long‐term populations at the prospective recipient sites

Optimisation of high-throughput 16S rRNA gene amplicon sequencing: an assessment of PCR pooling, mastermix use and contamination
Abstract
16S rRNA gene sequencing is widely used to characterise human and environmental microbiomes. Sequencing at scale facilitates more powered studies but is limited by cost and time. We identified two areas in our 16S rRNA gene library preparation protocol where modifications could provide efficiency gains, including (1) pooling of multiple PCR amplifications per sample to reduce PCR drift, and (2) manual preparation of mastermix to reduce liquid handling. Using nasal samples from healthy human participants and a serially diluted mock microbial community, we compared alpha and beta diversity, and compositional abundance where the PCR amplification was conducted in triplicate, duplicate or as a single reaction, and where manually prepared or premixed mastermix was used. 158 16S rRNA gene sequencing libraries were prepared, including a replicate experiment. Comparing PCR pooling strategies, we found no significant difference in high-quality read counts and alpha diversity, and beta diversity by Bray-Curtis index clustered by replicate on PCoA and NMDS analysis. Choice of mastermix had no significant impact on high-quality read and alpha diversity, and beta diversity by Bray-Curtis index clustered by replicate on PCoA and NMDS analysis. Importantly, we observed contamination and variability of rare species (<0.01%) across replicate experiments; the majority of contaminants were accounted for by removal of species present at <0.1%, or were linked to reagents (including a primer stock). We demonstrate no requirement for pooling of PCR amplifications, or manual preparation of PCR mastermix, resulting in a more efficient 16S rRNA gene PCR protocol.D.A. is a Clinical PhD Fellow and gratefully supported by the Wellcome Trust (Grant no. 222903/Z/21/Z).
