    The development of liquid crystal lasers for application in fluorescence microscopy

    Lasers can be found in many areas of optical medical imaging and their properties have enabled the rapid advancement of many imaging techniques and modalities. Their narrow linewidth, relative brightness and coherence are advantageous in obtaining high quality images of biological samples. This is particularly beneficial in fluorescence microscopy. However, commercial imaging systems depend on the combination of multiple independent laser sources or use tuneable sources, both of which are expensive and have large footprints. This thesis demonstrates the use of liquid crystal (LC) laser technology, a compact and portable alternative, as an exciting candidate to provide a tailorable light source for fluorescence microscopy. Firstly, to improve the laser performance parameters such that high power and high specification lasers could be realised; device fabrication improvements were presented. Studies exploring the effect of alignment layer rubbing depth and the device cell gap spacing on laser performance were conducted. The results were the first of their kind and produced advances in fabrication that were critical to repeatedly realising stable, single-mode LC laser outputs with sufficient power to conduct microscopy. These investigations also aided with the realisation of laser diode pumping of LC lasers. Secondly, the identification of optimum dye concentrations for single and multi-dye systems were used to optimise the LC laser mixtures for optimal performance. These investigations resulted in novel results relating to the gain media in LC laser systems. Collectively, these advancements yielded lasers of extremely low threshold, comparable to the lowest reported thresholds in the literature. A portable LC laser system was integrated into a microscope and used to perform fluorescence microscopy. Successful two-colour imaging and multi-wavelength switching ability of LC lasers were exhibited for the first time. The wavelength selectivity of LC lasers was shown to allow lower incident average powers to be used for comparable image quality. Lastly, wavelength selectivity enabled the LC laser fluorescence microscope to achieve high enough sensitivity to conduct quantitative fluorescence measurements. The development of LC lasers and their suitability to fluorescence microscopy demonstrated in this thesis is hoped to push towards the realisation of commercialisation and application for the technology

    Digital Innovations for a Circular Plastic Economy in Africa

    Plastic pollution is one of the biggest challenges of the twenty-first century that requires innovative and varied solutions. Focusing on sub-Saharan Africa, this book brings together interdisciplinary, multi-sectoral and multi-stakeholder perspectives exploring challenges and opportunities for utilising digital innovations to manage and accelerate the transition to a circular plastic economy (CPE). This book is organised into three sections bringing together discussion of environmental conditions, operational dimensions and country case studies of digital transformation towards the circular plastic economy. It explores the environment for digitisation in the circular economy, bringing together perspectives from practitioners in academia, innovation, policy, civil society and government agencies. The book also highlights specific country case studies in relation to the development and implementation of different innovative ideas to drive the circular plastic economy across the three sub-Saharan African regions. Finally, the book interrogates the policy dimensions and practitioner perspectives towards a digitally enabled circular plastic economy. Written for a wide range of readers across academia, policy and practice, including researchers, students, small and medium enterprises (SMEs), digital entrepreneurs, non-governmental organisations (NGOs) and multilateral agencies, policymakers and public officials, this book offers unique insights into complex, multilayered issues relating to the production and management of plastic waste and highlights how digital innovations can drive the transition to the circular plastic economy in Africa.     Automated identification and behaviour classification for modelling social dynamics in group-housed mice

    Mice are often used in biology as exploratory models of human conditions, due to their similar genetics and physiology. Unfortunately, research on behaviour has traditionally been limited to studying individuals in isolated environments and over short periods of time. This can miss critical time-effects, and, since mice are social creatures, bias results. This work addresses this gap in research by developing tools to analyse the individual behaviour of group-housed mice in the home-cage over several days and with minimal disruption. Using data provided by the Mary Lyon Centre at MRC Harwell we designed an end-to-end system that (a) tracks and identifies mice in a cage, (b) infers their behaviour, and subsequently (c) models the group dynamics as functions of individual activities. In support of the above, we also curated and made available a large dataset of mouse localisation and behaviour classifications (IMADGE), as well as two smaller annotated datasets for training/evaluating the identification (TIDe) and behaviour inference (ABODe) systems. This research constitutes the first of its kind in terms of the scale and challenges addressed. The data source (side-view single-channel video with clutter and no identification markers for mice) presents challenging conditions for analysis, but has the potential to give richer information while using industry standard housing. A Tracking and Identification module was developed to automatically detect, track and identify the (visually similar) mice in the cluttered home-cage using only single-channel IR video and coarse position from RFID readings. Existing detectors and trackers were combined with a novel Integer Linear Programming formulation to assign anonymous tracks to mouse identities. This utilised a probabilistic weight model of affinity between detections and RFID pickups. The next task necessitated the implementation of the Activity Labelling module that classifies the behaviour of each mouse, handling occlusion to avoid giving unreliable classifications when the mice cannot be observed. Two key aspects of this were (a) careful feature-selection, and (b) judicious balancing of the errors of the system in line with the repercussions for our setup. Given these sequences of individual behaviours, we analysed the interaction dynamics between mice in the same cage by collapsing the group behaviour into a sequence of interpretable latent regimes using both static and temporal (Markov) models. Using a permutation matrix, we were able to automatically assign mice to roles in the HMM, fit a global model to a group of cages and analyse abnormalities in data from a different demographic

    SAF-IS: a Spatial Annotation Free Framework for Instance Segmentation of Surgical Tools

    Instance segmentation of surgical instruments is a long-standing research problem, crucial for the development of many applications for computer-assisted surgery. This problem is commonly tackled via fully-supervised training of deep learning models, requiring expensive pixel-level annotations to train. In this work, we develop a framework for instance segmentation not relying on spatial annotations for training. Instead, our solution only requires binary tool masks, obtainable using recent unsupervised approaches, and binary tool presence labels, freely obtainable in robot-assisted surgery. Based on the binary mask information, our solution learns to extract individual tool instances from single frames, and to encode each instance into a compact vector representation, capturing its semantic features. Such representations guide the automatic selection of a tiny number of instances (8 only in our experiments), displayed to a human operator for tool-type labelling. The gathered information is finally used to match each training instance with a binary tool presence label, providing an effective supervision signal to train a tool instance classifier. We validate our framework on the EndoVis 2017 and 2018 segmentation datasets. We provide results using binary masks obtained either by manual annotation or as predictions of an unsupervised binary segmentation model. The latter solution yields an instance segmentation approach completely free from spatial annotations, outperforming several state-of-the-art fully-supervised segmentation approaches

    Evaluating Symbolic AI as a Tool to Understand Cell Signalling

    The diverse and highly complex nature of modern phosphoproteomics research produces a high volume of data. Chemical phosphoproteomics especially, is amenable to a variety of analytical approaches. In this thesis we evaluate novel Symbolic AI based algorithms as potential tools in the analysis of cell signalling. Initially we developed a first order deductive, logic-based model. This allowed us to identify previously unreported inhibitor-kinase relationships which could offer novel therapeutic targets for further investigation. Following this we made use of the probabilistic reasoning of ProbLog to augment the aforementioned Prolog based model with an intuitively calculated degree of belief. This allowed us to rank previous associations while also further increasing our confidence in already established predictions. Finally we applied our methodology to a Saccharomyces cerevisiae gene perturbation, phosphoproteomics dataset. In this context we were able to confirm the majority of ground truths, i.e. gene deletions as having taken place as intended. For the remaining deletions, again using a purely symbolic based approach we were able to provide predictions on the rewiring of kinase based signalling networks following kinase encoding gene deletions. The explainable, human readable and white-box nature of this approach were highlighted, however its brittleness due to missing, inconsistent or conflicting background knowledge was also examined

    Off the Radar: Uncertainty-Aware Radar Place Recognition with Introspective Querying and Map Maintenance

    Localisation with Frequency-Modulated Continuous-Wave (FMCW) radar has gained increasing interest due to its inherent resistance to challenging environments. However, complex artefacts of the radar measurement process require appropriate uncertainty estimation to ensure the safe and reliable application of this promising sensor modality. In this work, we propose a multi-session map management system which constructs the best maps for further localisation based on learned variance properties in an embedding space. Using the same variance properties, we also propose a new way to introspectively reject localisation queries that are likely to be incorrect. For this, we apply robust noise-aware metric learning, which both leverages the short-timescale variability of radar data along a driven path (for data augmentation) and predicts the downstream uncertainty in metric-space-based place recognition. We prove the effectiveness of our method over extensive cross-validated tests of the Oxford Radar RobotCar and MulRan dataset. In this, we outperform the current state-of-the-art in radar place recognition and other uncertainty-aware methods when using only single nearest-neighbour queries. We also show consistent performance increases when rejecting queries based on uncertainty over a difficult test environment, which we did not observe for a competing uncertainty-aware place recognition system.Comment: 8 pages, 6 figure

    Beam scanning by liquid-crystal biasing in a modified SIW structure

    A fixed-frequency beam-scanning 1D antenna based on Liquid Crystals (LCs) is designed for application in 2D scanning with lateral alignment. The 2D array environment imposes full decoupling of adjacent 1D antennas, which often conflicts with the LC requirement of DC biasing: the proposed design accommodates both. The LC medium is placed inside a Substrate Integrated Waveguide (SIW) modified to work as a Groove Gap Waveguide, with radiating slots etched on the upper broad wall, that radiates as a Leaky-Wave Antenna (LWA). This allows effective application of the DC bias voltage needed for tuning the LCs. At the same time, the RF field remains laterally confined, enabling the possibility to lay several antennas in parallel and achieve 2D beam scanning. The design is validated by simulation employing the actual properties of a commercial LC medium
