    Homolonto: generating homology relationships by pairwise alignment of ontologies and application to vertebrate anatomy

    Motivation: The anatomy of model species is described in ontologies, which are used to standardize the annotations of experimental data, such as gene expression patterns. To compare such data between species, we need to establish relations between ontologies describing different species. Results: We present a new algorithm, and its implementation in the software Homolonto, to create new relationships between anatomical ontologies, based on the homology concept. Homolonto uses a supervised ontology alignment approach. Several alignments can be merged, forming homology groups. We also present an algorithm to generate relationships between these homology groups. This has been used to build a multi-species ontology, for the database of gene expression evolution Bgee.     A layered framework for pattern-based ontology evolution

    The challenge of ontology-driven modelling of information components is well known in both academia and industry. In this paper, we present a novel approach to deal with customisation and abstraction of ontology-based model evolution. As a result of an empirical study, we identify a layered change operator framework based on the granularity, domain-specificity and abstraction of changes. The implementation of the operator framework is supported through layered change logs. Layered change logs capture the objective of ontology changes at a higher level of granularity and support a comprehensive understanding of ontology evolution. The layered change logs are formalised using a graph-based approach. We identify the recurrent ontology change patterns from an ontology change log for their reuse. The identified patterns facilitate optimizing and improving the definition of domain-specific change patterns

    Agent-based electronic commerce (e-commerce) has been booming with the development of the Internet and agent technologies. However, little effort has been devoted to exploring the learning and evolving capabilities of software agents. This paper addresses issues of evolving software agents in e-commerce applications. An agent structure with evolution features is proposed with a focus on internal hierarchical knowledge. We argue that knowledge base of agents should be the cornerstone for their evolution capabilities, and agents can enhance their knowledge bases by exchanging knowledge with other agents. In this paper, product ontology is chosen as an instance of knowledge base. We propose a new approach to facilitate ontology exchange among e-commerce agents. The ontology exchange model and its formalities are elaborated.     Ontology mapping is seen as a solution provider in today's landscape of ontology research. As the number of ontologies that are made publicly available and accessible on the Web increases steadily, so does the need for applications to use them. A single ontology is no longer enough to support the tasks envisaged by a distributed environment like the Semantic Web. Multiple ontologies need to be accessed from several applications. Mapping could provide a common layer from which several ontologies could be accessed and hence could exchange information in semantically sound manners. Developing such mapping has beeb the focus of a variety of works originating from diverse communities over a number of years. In this article we comprehensively review and present these works. We also provide insights on the pragmatics of ontology mapping and elaborate on a theoretical approach for defining ontology mapping

    While big data analytics is considered as one of the most important paths to competitive advantage of today’s enterprises, data scientists spend a comparatively large amount of time in the data preparation and data integration phase of a big data project. This shows that data integration is still a major challenge in IT applications. Over the past two decades, the idea of using semantics for data integration has become increasingly crucial, and has received much attention in the AI, database, web, and data mining communities. Here, we focus on a specific paradigm for semantic data integration, called Ontology-Based Data Access (OBDA). The goal of this paper is to provide an overview of OBDA, pointing out both the techniques that are at the basis of the paradigm, and the main challenges that remain to be addressed
