    INFRAWEBS BPEL-Based Editor for Creating the Semantic Web Services Description

    INFRAWEBS project [INFRAWEBS] considers usage of semantics for the complete lifecycle of Semantic Web processes, which represent complex interactions between Semantic Web Services. One of the main initiatives in the Semantic Web is WSMO framework, aiming at describing the various aspects related to Semantic Web Services in order to enable the automation of Web Service discovery, composition, interoperation and invocation. In the paper the conceptual architecture for BPEL-based INFRAWEBS editor is proposed that is intended to construct a part of WSMO descriptions of the Semantic Web Services. The semantic description of Web Services has to cover Data, Functional, Execution and QoS semantics. The representation of Functional semantics can be achieved by adding the service functionality to the process description. The architecture relies on a functional (operational) semantics of the Business Process Execution Language for Web Services (BPEL4WS) and uses abstract state machine (ASM) paradigm. This allows describing the dynamic properties of the process descriptions in terms of partially ordered transition rules and transforming them to WSMO framework

ODE SWS describe the service following a problem-solving approach in which the SWS are modeled using tasks, to represent the SWS functional features, and methods, to describe the SWS internal structure.     Exposing WikiPathways as Linked Open Data

    Biology has become a data intensive science. Discovery of new biological facts increasingly relies on the ability to find and match appropriate biological data. For instance for functional annotation of genes of interest or for identification of pathways affected by over-expressed genes. Functional and pathway information about genes and proteins is typically distributed over a variety of databases and the literature.

Pathways are a convenient, easy to interpret way to describe known biological interactions. WikiPathways provides community curated pathways. WikiPathways users integrate their knowledge with facts from the literature and biological databases. The curated pathway is then reviewed and possibly corrected or enriched. Different tools (e.g. Pathvisio and Cytoscape) support the integration of WikiPathways-knowledge for additional tasks, such as the integration with personal data sets. 

Data from WikiPathways is increasingly also used for advanced analysis where it is integrated or compared with other data, Currently, integration with data from different biological sources is mostly done manually. This can be a very time consuming task because the curator often first needs to find the available resources, needs to learn about their specific content and qualities and often spends a lot of time to technically combine the two. 

Semantic web and Linked Data technologies eliminate the barriers between database silos by relying on a set of standards and best practices for representing and describing data. The architecture of the semantic web relies on the architecture of the web itself for integrating and mapping universal resource identifiers (URI), coupled with basic inference mechanisms to enable matching concepts and properties across data sources. Semantic Web and Linked Data technologies are increasingly being successfully applied as integration engines for linking biological elements. 

Exposing WikiPathways content as Linked Open Data to the Semantic Web, enables rapid, semi-automated integration with a the growing amount of biological resources available from the linked open data cloud, it also allows really fast queries of WikiPathways itself. 

We have harmonised WikiPathways content according to a selected set of vocabularies (Biopax, CHEMBL, etc), common to resources already available as Linked Open Data. 
WikiPathways content is now available as Linked Open Data for dynamic querying through a SPARQL endpoint: http://semantics.bigcat.unimaas.nl:8000/sparql

    Context constraint integration and validation in dynamic web service compositions

    System architectures that cross organisational boundaries are usually implemented based on Web service technologies due to their inherent interoperability benets. With increasing exibility requirements, such as on-demand service provision, a dynamic approach to service architecture focussing on composition at runtime is needed. The possibility of technical faults, but also violations of functional and semantic constraints require a comprehensive notion of context that captures composition-relevant aspects. Context-aware techniques are consequently required to support constraint validation for dynamic service composition. We present techniques to respond to problems occurring during the execution of dynamically composed Web services implemented in WS-BPEL. A notion of context { covering physical and contractual faults and violations { is used to safeguard composed service executions dynamically. Our aim is to present an architectural framework from an application-oriented perspective, addressing practical considerations of a technical framework

    INFRAWEBS Axiom Editor - A graphical ontology-driven tool for creating complex logical expressions

    The current INFRAWEBS European research project aims at developing ICT framework enabling software and service providers to generate and establish open and extensible development platforms for Web Service applications. One of the concrete project objectives is developing a full-life-cycle software toolset for creating and maintaining Semantic Web Services (SWSs) supporting specific applications based on Web Service Modelling Ontology (WSMO) framework. According to WSMO, functional and behavioural descriptions of a SWS may be represented by means of complex logical expressions (axioms). The paper describes a specialized user-friendly tool for constructing and editing such axioms - INFRAWEBS Axiom Editor. After discussing the main design principles of the Editor, its functional architecture is briefly presented. The tool is implemented in Eclipse Graphical Environment Framework and Eclipse Rich Client Platform

    Semantic model-driven development of service-centric software architectures

    Service-oriented architecture (SOA) is a recent architectural paradigm that has received much attention. The prevalent focus on platforms such as Web services, however, needs to be complemented by appropriate software engineering methods. We propose the model-driven development of service-centric software systems. We present in particular an investigation into the role of enriched semantic modelling for a modeldriven development framework for service-centric software systems. Ontologies as the foundations of semantic modelling and its enhancement through architectural pattern modelling are at the core of the proposed approach. We introduce foundations and discuss the benefits and also the challenges in this context

    Approaches to Semantic Web Services: An Overview and Comparison

    Abstract. The next Web generation promises to deliver Semantic Web Services (SWS); services that are self-described and amenable to automated discovery, composition and invocation. A prerequisite to this, however, is the emergence and evolution of the Semantic Web, which provides the infrastructure for the semantic interoperability of Web Services. Web Services will be augmented with rich formal descriptions of their capabilities, such that they can be utilized by applications or other services without human assistance or highly constrained agreements on interfaces or protocols. Thus, Semantic Web Services have the potential to change the way knowledge and business services are consumed and provided on the Web. In this paper, we survey the state of the art of current enabling technologies for Semantic Web Services. In addition, we characterize the infrastructure of Semantic Web Services along three orthogonal dimensions: activities, architecture and service ontology. Further, we examine and contrast three current approaches to SWS according to the proposed dimensions
