A Factor Graph Approach to Automated GO Annotation
As volume of genomic data grows, computational methods become essential for providing a first glimpse onto gene annotations. Automated Gene Ontology (GO) annotation methods based on hierarchical ensemble classification techniques are particularly interesting when interpretability of annotation results is a main concern. In these methods, raw GO-term predictions computed by base binary classifiers are leveraged by checking the consistency of predefined GO relationships. Both formal leveraging strategies, with main focus on annotation precision, and heuristic alternatives, with main focus on scalability issues, have been described in literature. In this contribution, a factor graph approach to the hierarchical ensemble formulation of the automated GO annotation problem is presented. In this formal framework, a core factor graph is first built based on the GO structure and then enriched to take into account the noisy nature of GO-term predictions. Hence, starting from raw GO-term predictions, an iterative message passing algorithm between nodes of the factor graph is used to compute marginal probabilities of target GO-terms. Evaluations on Saccharomyces cerevisiae, Arabidopsis thaliana and Drosophila melanogaster protein sequences from the GO Molecular Function domain showed significant improvements over competing approaches, even when protein sequences were naively characterized by their physicochemical and secondary structure properties or when loose noisy annotation datasets were considered. Based on these promising results and using Arabidopsis thaliana annotation data, we extend our approach to the identification of most promising molecular function annotations for a set of proteins of unknown function in Solanum lycopersicum.Fil: Spetale, Flavio Ezequiel. Neuro-fuzzy knowledge processing in intelligent learning environments for improved student diagnosis
In this paper, a neural network implementation for a fuzzy logic-based model of the diagnostic process is proposed as a means to achieve accurate student diagnosis and updates of the student model in Intelligent Learning Environments. The neuro-fuzzy synergy allows the diagnostic model to some extent "imitate" teachers in diagnosing students' characteristics, and equips the intelligent learning environment with reasoning capabilities that can be further used to drive pedagogical decisions depending on the student learning style. The neuro-fuzzy implementation helps to encode both structured and non-structured teachers' knowledge: when teachers' reasoning is available and well defined, it can be encoded in the form of fuzzy rules; when teachers' reasoning is not well defined but is available through practical examples illustrating their experience, then the networks can be trained to represent this experience. The proposed approach has been tested in diagnosing aspects of student's learning style in a discovery-learning environment that aims to help students to construct the concepts of vectors in physics and mathematics. The diagnosis outcomes of the model have been compared against the recommendations of a group of five experienced teachers, and the results produced by two alternative soft computing methods. The results of our pilot study show that the neuro-fuzzy model successfully manages the inherent uncertainty of the diagnostic process; especially for marginal cases, i.e. where it is very difficult, even for human tutors, to diagnose and accurately evaluate students by directly synthesizing subjective and, some times, conflicting judgments
An overview of decision table literature 1982-1995.
This report gives an overview of the literature on decision tables over the past 15 years. As much as possible, for each reference, an author supplied abstract, a number of keywords and a classification are provided. In some cases own comments are added. The purpose of these comments is to show where, how and why decision tables are used. The literature is classified according to application area, theoretical versus practical character, year of publication, country or origin (not necessarily country of publication) and the language of the document. After a description of the scope of the interview, classification results and the classification by topic are presented. The main body of the paper is the ordered list of publications with abstract, classification and comments.
Preference fusion and Condorcet's Paradox under uncertainty
Facing an unknown situation, a person may not be able to firmly elicit
his/her preferences over different alternatives, so he/she tends to express
uncertain preferences. Given a community of different persons expressing their
preferences over certain alternatives under uncertainty, to get a collective
representative opinion of the whole community, a preference fusion process is
required. The aim of this work is to propose a preference fusion method that
copes with uncertainty and escape from the Condorcet paradox. To model
preferences under uncertainty, we propose to develop a model of preferences
based on belief function theory that accurately describes and captures the
uncertainty associated with individual or collective preferences. This work
improves and extends the previous results. This work improves and extends the
contribution presented in a previous work. The benefits of our contribution are
twofold. On the one hand, we propose a qualitative and expressive preference
modeling strategy based on belief-function theory which scales better with the
number of sources. On the other hand, we propose an incremental distance-based
algorithm (using Jousselme distance) for the construction of the collective

Knowledge dependencies in fuzzy information systems evaluation
Experience and research within the field of Information Systems Evaluation (ISE), has traditionally centered on providing tools and techniques for investment justification and appraisal, based upon explicit knowledge which encodes financial and other direct situational factors (such as accounting, costing and risk metrics). However, such approaches tend not to include additional causal interdependencies that are based upon tacit knowledge and are inherent within such a decision-making task. The authors show the results of applying a cognitive mapping approach, in the guise of a Fuzzy Cognitive Mapping (FCM) simulation, i.e. Fuzzy Information Systems Evaluation (F-ISE), in order to highlight the usefulness of applying such a technique. The authors highlight those contingent and necessary knowledge dependencies, in an exploratory sense, which relate to the investment appraisal decision-making task, in terms of the interplay between tacit and explicit knowledge, in this regard
